In the time before time, the Great Spirit, Mata Nui, delivered his people to the paradise world of Spherus Magna. Choosing to withdraw within the Mask of Life, he imparted his final wish: find the Great Beings, his creators.
A group consisting of Chiara, a Toa of Lightning, Orde, a Toa of Psionics, Zaria, a Toa of Iron, and Gelu, a Glatorian of the Ice Tribe, was assembled to find the Great Beings. They headed eastward, towards the forest of Bota Magna. There, they ran into a group of intelligent Vorox, led by one named Kabrua. Kabrua revealed that he possessed a device with the power to turn off a Toa's elemental powers. While hiding from him, Orde was able to look into Kabrua's mind and find that a Great Being, who had been hiding within the Matoran Universe, disguised as an inhabitant, had given Kabrua the technology, and in addition, had terrible plans for Spherus Magna.
Angonce, a Great Being who remained behind on Bara Magna after The Shattering, found Vandrin, the aforementioned Great Being, now going by the name Velika. Leaving Velika at his laboratory, he set out to rescue the group, who had been kidnapped by savage Agori. He found them imprisoned with another group consisting of Toa Lewa, Tuyet, Axonn, Helryx, Artahka, Makuta Miserix, and two Matoran, Hafu and Kapura. Earlier, this group had encountered an imprisoned Great Being named Zyllix, who had been imprisoned after cursing himself by touching the Mask of Life. After they, the Skakdi Vezon, and Brutaka had elected to leave Zyllix to rot, the fortress had exploded. Vezon ran off, and Brutaka was nowhere to be found.
The majority of the group elected to head back to the Matoran village to help them out, as well as to bring Tuyet to justice, but Miserix elected to travel with the group seeking the Great Beings, aiming to restore the Makuta's honor. Based on information from Angonce, the group elected to head to the north pole of the planet.
Meanwhile, back in the Matoran village, Turaga Vakama received a vision of Toa Lhikan, begging him to save Spherus Magna. Soon after, a large beam of energy descended from space, striking Mata Nui's former robot body, making it sink into Aqua Magna and reforming the island of Mata Nui. The six Turaga decided to investigate the island, along with Kopeke, the Chronicler, Gresh, and Takanuva. Descending into Makuta Teridax's old lair, they were confronted by none other than Teridax himself, now possessing a malleable, liquid body made of protodermis. He unleashed a wave of energized protodermis. The Turaga awoke to find that they had been turned back into Toa, as had Kopeke, and decided to pursue Teridax, who had escaped even further into the depths of Mangaia.
Brought onboard the Red Star, which turned out to be a repair center for damaged beings of the Matoran Universe, by Gaardus, a mutated former Matoran, Kopaka and Pohatu went on the run from the Kestora, mysterious beings who ran the Red Star. Aided by an Onu-Matoran named Mavrah and Turaga Lhikan, they discovered that the systems of the Red Star were not fully functional anymore. While the Kestora could repair those they received, they could not return them to the Matoran Universe. Kopaka detected a massive life-form at the top of the Red Star, believing it to be Gaardus. However, upon reaching the top, they discovered a being called Torvus Krom, the "brother" of Tren Krom and the being in charge of the Red Star. He told them how long ago, Gaardus came to the Red Star, and destroyed the return system. However, since Kopaka and Pohatu were not brought to the Red Star the way most of its inhabitants were, they could travel back down to Spherus Magna and acquire the needed parts from Angonce's laboratory. However, upon reaching the laboratory, they were promptly knocked out by Velika.
The Toa Hagah set out to rescue the Toa Mahri, who had fallen under the control of a golden-skinned being, created by Teridax as a way to rule the universe should he die, the being acting on his will. This being had the power to manipulate the minds of others, as well as bring ideas into existence. They snuck into the fortress, but their bodies fell under the golden-skinned being's control, though he left them their minds. The being attempted to show them why being controlled by it was superior, but Gaaki managed to confuse it with a logical paradox, and they almost escaped. Later, Norik challenged the Toa Mahri to a fight for their freedom, which they managed to win. However, Norik knew that would not be the last they saw of the golden-skinned being.
The group seeking the Great Beings headed to the North Pole, but became stuck in a freak blizzard in the White Quartz Mountains. They wandered in the mountains for weeks, lost and freezing, until they stumbled upon Surel and his Iron Wolves, who took them in and sheltered them. Miserix and Chiara discovered that Vezon was tailing them, and had summoned versions of himself from other universes using his Olmak.
Surel warned the group of the dangers they would face as they headed north and offered to train them for six months to be able to fend off the Baterra and warring Element Lords. They declined, citing the urgency of their quest. However, after their near-defeat at the hands of a single Baterra, they opted for the training.
Heading down to Metru Nui, Vakama and his group were shocked to find that the city was full of Matoran. After running into himself as a Matoran, Vakama was forced to conclude that Metru Nui had somehow been shifted back into the past. They set about searching for both Teridax and clues as to what happened. With a string of murders going on, they were soon found by the Metru Nui Defense Force and accused of committing the murders. They were chased into the Onu-Metru Archives, where Teridax himself captured them.
Helryx and her group arrived at the Matoran village. As Lewa informed Tahu of what was being done to find the great beings, Tahu ordered him to go with Onua and Tarix to find Kopaka and Pohatu, who had been missing for weeks. They were also informed that a large host of Vorox had been seen on the march, heading for the village, and Tahu ordered defense preparations begun.
Meanwhile, Turaga Dume ordered Tuyet imprisoned, although she quickly broke out. While Dume sent search parties out after her, Axonn, believing that Brutaka was dead, resolved to set out and find the one responsible for his death.
Vorox approached the village, led by Kabrua, who now wore a powered exo-suit. He challenged Tahu to a one-on-one duel for control of the village and its inhabitants. He revealed that he also had Kopaka and Pohatu captive. With no choice, and his elemental powers disabled, Tahu engaged Kabrua in battle.
Back on the Red Star, Mavrah attempted to fix Torvus Krom's communication system, which Gaardus had also destroyed the last time he came to the Red Star. Lhikan attempted to calm the Kestora, who were trying to break into Torvus Krom's chamber, and had treated him as a god. However, he was unsuccessful, only being saved by Mavrah's timely restoration of the communications, leading Torvus Krom to berate the Kestora for their actions.
Lewa, Onua, and Tarix, traveling north, managed to find the spot where Gaardus had teleported Kopaka and Pohatu to the Red Star. There, they found the rotting corpse of Tren Krom and large gouges left by Gaardus, who promptly attacked them. After imprisoning him in an earthen prison, they were told by Gaardus that he had taken them to the Red Star, which they refused to believe. While they were arguing over the truth of the statement, Gaardus managed to teleport away. After failing to find him, they stumbled upon Angonce's lab and found Velika's unconscious body, when Angonce appeared. After urging them to leave, letting them know of the Vorox army at the village's door, and assuring them that he was not needed, Tarix attempted to correct his way of thinking, and get him to be a part of his creations' future.
Down in Metru Nui, the Toa Metru, Takanuva, and Gresh were led to The Coliseum to be executed by a group of Zyglak. But, at the last second, one of them turned on the others, before shapeshifting into Teridax, who grew giant and began rampaging across the city, leaving the group buried under rubble.
After extricating themselves, they chased after Teridax and nearly fought him to a standstill, but he managed to gain the upper hand at the last second by distracting them with the knowledge that Kopeke was dead. He was killed by the wave of energized protodermis, and he impersonated him in order to gain the trust of the Toa Metru and wait for the proper moment to kill them. In the end, only Gresh and Whenua were left standing.
However, Whenua had deduced that Teridax was, in fact, not actually Teridax. Teridax then revealed that he was Marendar, a powerful robot created by the Great Beings with one mission: to destroy all Toa, which he had extended to include destroying all the Toa's allies. He fought and handily defeated Gresh and Whenua, poised to kill them. However, just before he did so, Whenua asked him why he didn't kill them a long time ago, in one of the many opportunities he had. Breaking down, Marendar admitted that after assimilating those he had already killed, he wished to be able to self-determinate, but was confined by his programming. Whenua and the other Toa Metru then gave up their Toa energy to overload and burn out the section of memory that contained his core programming. With Marendar now sworn to a life of good, which he would be taught by the Turaga, they ascended back to the surface, pledging to return and help rebuild Metru Nui.
Back on the surface, Tahu almost had Kabrua defeated, until Tuyet appeared and use the Nui Stone to drain Tahu of his elemental energy completely, beating him to the ground. She had allied herself with the Vorox in order to rule the planet.
But, just as all hope seemed lost, Angonce appeared, and in a few attacks tore the exo-suit from Kabrua and nullified the power of the Nui Stone, returning Tahu's elemental energy. In the face of his immense power, the Vorox, Kabrua, and Tuyet fled immediately, and Angonce released Kopaka and Pohatu before he was mobbed by everyone, ecstatic to meet him.
Angonce assured his creations that he had not appeared to be treated like a god, to make all their problems go away. He was merely there to facilitate finding the Great Beings. When Marendar appeared with the Turaga, despite his initial apprehensions, Whenua managed to convince Angonce that Marendar's intentions were true, although Angonce was still skeptical.
High above the surface of Spherus Magna, two mysterious beings, known only as Temporax and Dimniex, met with a conspirator of theirs to discuss their plan, which only they knew. They were responsible for time reverting inside of the Great Spirit robot, as well as for turning the Turaga back into the Toa Metru.
But far more was to come: enemies would be revealed, friends would turn traitor, and deep secrets would be revealed. And soon our heroes would find something they never would have thought possible. Something created, and forgotten, long ago. Soon, they would find the Eye of Worlds.
