Told from Booth's point of view, its really obvious.
Structurally, you are made of bones.
They give you shape, keep you upright and hold you together. Maybe calling her Bones gives away something more than intended. Sure, at first you called her that simply to tick her off and because she worked with bones, but now that time has gone by and she has become so much more important to you; her nickname has changed in meaning. Now she's what keeps you grounded, she's someone you need around because without her, you are not whole. There's a strange emptiness when she's absent, and it's something you can't define, but with her you are the person you want to be, not who you see yourself as. Everytime you called her, just to hear her voice, or comforted her knowing only you could, she became a bigger part of you, until you were sure that without her, you couldn't hold yourself together. Temperance literally became part of you, a part that without, you were no longer the same person.
Emotionally, you are made of Bones.
