Minato did not die, but has his soul eaten. The shinigami released his soul 3 years after. It is unknown why he might do so; kindness, indigestion, it was bored? Who knows. All Minato knows is that a) He's alive b) He's in Konohagakura and c) HER name is now Hanabi.
