hello! I'm so excited! This is my first time trying to write fanfiction for others, I hope you like it, and I would love any sort of help or suggestions I could get! oh, and sorry in advance if it seems rushed, forced, or if some of the characters aren't properly portrayed.

Tardis
The Doctor was running about in his Tardis with the Ponds watching with amusement. The Doctor began punching in coordinates and pulling levers to lead them off on their next big adventure. Amy was questioning the Doctor on why he never uses the displays, displays that allow them to see if it's safe out and such. "Oh Amy relax, the Tardis would never just take us to a completely hopeless and deadly place. It's always going to be safe out." He said his faith and love for his Tardis showing clearly as he tried to discreetly stroke the console. With a final jerk the Tardis finished materializing at an unknown destination. The Doctor rushed to the doors acting like a little child.
"I don't know doctor," Amy said reluctant to give him this one. "I just have a bad feeling about this one." she continued as the Doctor ignored her and reached for the door.
Meanwhile on the S.H.E.I.L.D. Helicarrier
The Avengers had assembled for the now standard weekly debriefing of all the good they had accomplished, the damage they caused, and how to improve. All but the Dr. Banner were dressed and ready for battle. The usual prattle and arguments were ensuing when Stark shushed them all and held up a finger.
Fury didn't take too kindly to Stark's shushing and snapped "What?!"
"Can you hear that?" Stark asked as the sound grew louder. It was an odd sound that they were all noticed now. It sounded like some weird almost mechanical wheezing and groaning. Like some one had decided to scrape their keys on an old radiator. The whole table turned too focused on one spot in the room that the sound seemed to be coming from. As the sound grew louder fading in and out a strange wind picked up blowing through the room and a strange blue box began to phase in and out of existence at the center of it all.
Tardis
The Doctor grabbed both of the door handles to show Amy that there is nothing to be afraid of. He swung the doors wide open and stepped out backwards while shouting "See perfectly safe!" to Amy and Rory.
Shield
Fury order troops up into the room in the same amount of time it took for Tony to get his suit activated and aimed at the blue box. Hawkeye had an arrow drawn and ready watching for the slightest of movements. Thor had his hammer up and he and Widow were poised for battle. The Captain had also jumped into a position of offense by the time the door snapped open and an odd man in an old suit came out backwards shouting "See perfectly safe!"
Doctor's POV
As I turned to see where exactly it was that we were, I took note of the many guns and weapons pointed at me and sighed. What is with the human race and guns? I quickly closed and locked the Tardis door behind me to keep Amy and Rory from complicating things. "Ok then," I began stalling looking out the windows and putting my hands up over my head. "Guns, lots of guns, and very quick response. This is some sort of American military base then, yes?" I continued to scan the room and I smiled widely when I spotted what looked like a bunch of cosplayers. "And look at you lot," I continued my smile growing wider and put my hands down. "The Avengers, Earth's Mightiest heroes, making this most likely the S.H.E.I.L.D. Helicarrier and you Director Nick Fury." I finished knowing that as usual the Tardis brought us somewhere exciting and reasonably safe.
"Cuff him." Nick barked at his agents "Put him in the cell."
The cell
"It's been half an hour already!" The Doctor screamed from inside the cell made to hold the Hulk. "Aren't you going to at least ask me some questions?"
At that moment Fury, Tony (out of suit), Captain America, and Bruce Banner came in. Hawkeye, Thor, Widow, and agent Coulson were watching in a different room. "Yeah, I'm going to ask you some questions," Fury said as he pressed some buttons on the consul, "and if you don't answer, you're going for a swim." He said as the carrier's floor opened.
The Doctor's eyes widened with the thought of falling that far. "Survivable, but not desirable." He whispered to himself. "Ok, ask away." He said loudly clapping his hands together suddenly cheerful and energetic.
"Who are you?" Fury asked
"The Doctor" he replied.
"Name." Fury barked.
"Fine then, John Smith" the doctor said as if exasperated.
"Your real name or you drop." Nick seethed.
"I already told you, you didn't believe me. I'm the Doctor. My name is the Doctor." He said with just as much force as Fury did.
"Fine, then who are you, who do you work for?"
"I don't work for anyone, well Unit might still have me on the payroll. I'm a Timelord, the last of the Timelords in fact. I'm from a planet called Galiffry. I'm a traveler." The Doctor said getting a far off look.
"So you're an alien. What is the box thing you came in with?" Fury asked.
"It's my ship, it called a Tardis, Time And Relative Dimension In Space. It can move freely through space and time, unless of course something is quantum locked."
"So you're saying you have a time machine?" Tony blurted out.
"If you want to be boring, then yes." The Doctor said with evident disdain.
"If you're and alien then why do you look human?" Bruce asked.
"You look Timelord, we came first. And what about your Asgardian, he looks human no?" The Doctor sent back.
"Ok, so if you're a time traveling alien, then why are you here?" Steve asked trying to get back on topic.
"Not a clue. Would you mind if I went back to my ship now, or say we just let me out of the cage?" The Doctor asked hoping to check up on Amy and Rory, who knew what sort of trouble they could be getting into.
"And why would we do that Doctor?" Fury asked.
"Because I can get out of here when ever I like, I'm just being polite." The Doctor informed Fury as he pulled out his sonic screwdriver and opened the cage's doors and closed the hatch beneath it. "Now, as you see I mean you no harm, I'm here by mistake, can't you just let me go?" The Doctor tried to plead.
"No. And what's that device you just used?" Nick asked as he re-sealed the cage doors.
"It's a sonic screwdriver." He shot back as he opened the doors back up.
Tony leaned over to Fury and whispered something into his ear. Fury nodded and then said "We'll let you out, but you will be escorted by an armed guard at all times, you will explain your screwdriver, and ship to my experts. You will also consent to a physical exam."
With a heavy sigh the doctor conceded "Fine, but don't blame me if you don't understand what I say." The Doctor replied stepping out of the glass cage.
Later in an exam room
The Doctor was cuffed by his right wrist to a table and being bomb barded with questions from every direction. "Shut up!" He had to yell. He the straightened his bow tie and said "One question at a time, please."
"Right sorry," Bruce Banner said. "So, you have two hearts, but other than that you appear to be human, could you please explain this a little?"
"Yes, binaryvascular system, and it's not that I look human, but that you look Timelord. My people predate yours by many millennium." The Doctor said with his usual cheek.
Thor then faced the Doctor and asked loudly "Physician, you claim to be a Timelord, Timelords are the stuff of legends, myths. They were lost during the last Great Time War. How is it you claim to be one?"
"Ok, first it's not Physician, but Doctor, and secondly I'm the last of the Timelords, I'm all that's left. I finished that war." He replied now mildly down and gloomy.
Next Captain America asked the Doctor "How old are you? You look young, but your eyes tell a different story."
"Ah, yes, you would be able to tell, won't you. Your right and your wrong, my body is rather young considering, but I myself am a little over 1003 as of last month." The doctor said as the gathered audience all dropped their jaws to some degree.
"Ok, Doctor was it, anyways, your ship, tordis was it, why can't we get in, it's made of wood, yet I can't make a scratch on it." Tony finally burst tired of waiting for others.
"Tardis and it can't be opened with force, it has to be opened by myself or by someone the Tardis and I trust. Also it would take the combined power of at leats five large supernovas to damage her." The Doctor said as he worried what they had tried to do to his Sexy.
"You say that like its alive." Tony said wondering if the Doctor had AI.
"That's because it is." The Doctor replied not clarifying.
"You say you travel time, but wouldn't simply travel through time change things?" Hawkeye asked being a secret sifi movie buff.
The doctor sighed, "No, you humans have time all wrong, from a nonlinear nonsubjunctive view point of time is more or less a big ball of wibbily wobbily timey wimey stuff." He explained using his hands to demonstrate and help explain which just added to the confusion.
"Wait, want to run through that again, in terms that make sense?" Tony asked
"Gah, this is like trying to explain colors to a blind man. Wait no that's a horrible example, but if it helps you understand. Well I guess that one was actually pretty good, ok so how do you explain color to a blind man? Hmmm. You can't. I understand this stuff because I always have, and you can never understand, not truly, I can describe it to you, I can show you it, but you will never truly comprehend it."
"Ok, say we believe that," Tony said not really believing him, "Explain it anyways."
"Fine. Time is always in flux. Nothing is ever truly set in stone. There are however a handful of fixed points where things will always happen a certain way. But other than those simply being in a past doesn't destroy the future. Anyways the Tardis has an automatic paradox correcting program to prevent problems anyways." The Doctor said simplifying it as much as he could.
"When you said your age, you said your body is rather young, what do you mean?" The Captain asked since he had no understanding of the time travel stuff.
The Doctor sighed because of all the complicated stuff he has to explain to them. "Ok, my body is only about a hundred years old." He held up his hand as he saw them about to unleash another barrage of questions. "Due to my people being exposed to the low levels of radiation released by the untampered schism over the countless generations my people developed a way to sort of cheat death. We call it regeneration. I activate a process that changes every cell in my body. My body, my face, all of it changes. I'm a new person in almost every way."
Bruce was trying to understand this as Tony looked to Thor for validation that this farfetched story is true.
"In the Asgardian legends the Timelords are known to be face changers, so it is possible." Thor said.
"Yes, now that you know everything," the Doctor said with plenty of sarcasm, "you mind letting me get back to my ship? Or even just loaning me a cell phone." The Doctor said hoping the Ponds weren't getting in to trouble.
"I don't think we can let you back on to your ship just yet, but you can borrow my cell phone." Bruce said as he pulled out his phone. "But I doubt you'll get service up here."
"I never have to worry about service." The Doctor said as he pulled out his sonic and took the phone pausing for a moment. "Sorry about the bill." He said before he soniced the handheld.
"What are you doing?" Tony asked as the device began to make a sound.
"Something clever." The doctor said with ever growing disdain for the man. He then dialed up Amy's phone. "Amy!" He said when she picked up and his whole face lit up. "Yah, sorry about that... I know, but things became complicated... Ok,.. ok,.. so you were right. ...Yah, but you two are ok yes?... Good, ...no clue... America, around 2012... no...No, Amy don't do that! no, I've got things under control... fine, I'll start using the scanners... ok, bye." He said as he hung up.
"And who was that?" Bruce asked when he took his phone back.
"A friend." The Doctor said hoping he wouldn't have to reveal Amy and Rory to the Americans just yet.
The Tardis
"And who was that?" Rory asked when he came back to the consul room to see Amy getting off her phone.
"The Doctor, seems like he's been arrested by some Americans. And does not want us to help him." Amy told Rory in a kind of grumpy voice with an exasperated eye roll.
"And we're going to anyways?" Rory asked as Amy walked to the door.
"Yep." Amy replied as she got the door to unlock.
"Alrighty then..." Rory said as he followed her out the door trying to figure out why he even gets out of bed some days.
The exam room
An alarm began to sound throughout the whole complex and everyone in the room jumped up.
"Who the hell are they?" Fury demanded as he stormed into the room and the alarm stopped.
"Who are who?" The Doctor asked taken back a bit but already knowing just who they had to be talking about.
"Bring them up." Fury said into his communicator glaring at the Doctor all the while.
Not even thirty seconds later some of Fury's agents came in with two people in tow.
"Hello." Rory said rather sheepish and awkwardly with a wave.
"I told you two to stay in the Tardis!" The Doctor exclaimed knowing the jig was up.
"Ok, good. You three do know each other. Now who are they!" Fury demanded once again, his patience wearing dangerously thin.
"They're my traveling companions. We are friends who travel together." The Doctor said quickly.
"Are they like you?" Bruce asked.
"No, no they're human. From England." He replied off handadly.
"And we're in the room. Hello, my names Amy, this is my husband Rory, and as the doctor said we are human and we travel together." Then looking at the Doctor she tried to whisper "How much do they-"
"Everything," the Doctor said.
"Oh, do they really know who-" Amy began
"Not yet." He said quickly.
"What don't we know yet?" Fury asked, well furiously.
"Who he is." Amy said smugly. "You don't really know who he is."
"And who exactly he is?" Fury seethed.
"Thor, right" Amy said as she looked to him recognizing him from some news coverage about a month ago for her. "Are there any tales from your planet of someone who has accomplished impossible things, triumphed when success was impossible, or simply saved all from certain destruction?" Amy asked him.
"Of course, there are tales of a single man who has not only done those things, but also saved all of existence more than once. There is even a tale from when we fell to the worst possible enemy in existence, the Daleks. They are a most fearsome enemy who should never be doubted, only feared. These bringers of death practically ran for their lives when a single man showed up. Or at least that is the story." Thor said.
"Yah, they called me the Oncoming Storm in the legends of their home world." The Doctor said as he thought of days long gone.
"Who called you that?" The Captain asked as the idea that the man from Thor's story and the one in front of him just might be the same man.
"The Daleks, most horrible creature to ever exist. They abandoned all emotions but hate. And exist solely to destroy anything that is not Dalek." The Doctor explained as his face grew dark.
"But surely you are not the same man?" Thor asked with evident astonishment.
"So are you telling me that you aren't just some time traveling alien, but you also go about saving the day?" Fury asked much calmer than he was before, and happy to finally be getting some solid answers.
"Hello sweetie." A seductive female voice came from the door as all but three turned in shock.
"River!" Rory and Amy exclaimed as they turned.
"Hello River, why must everything with you include hand cuffs?" The Doctor asked back flirtatiously as he held up the hand he had cuffed to the table.
"Oh please don't start." Rory almost exclaimed.
"Sorry daddy, so when are?" River said to Rory and then to the Doctor.
"Just a little after Asylum of the Daleks." The Doctor answered.
"Just what is going on now!" Fury yelled as he was losing his temper again.
"Oh, she's also a time traveler, they're together, but they never really meet in the right order. She is mine and Amy's daughter, and she is in a jail hundreds of years in the future for killing the Doctor, which she did, and didn't do." Rory told Fury as the Doctor and River flirted off on their own.
Fury basically threw his hands in the air, he turned to agent Coulson "Brief me when you understand what's going on here." He said right before he left shaking his head.
"Ok, so where did you come from, River was it. We have his box under servalence, and the alarm didn't go off so you didn't come from there." Coulson asked as he took charge of the situation with a smile.
"Smart man," River commented, "You're completely right. Vortex manipulator." She said as she showed off her left wrist. "Portable time travel." She said with a smirk.
"Ok," agent Coulson said as he decided to just accept a lot of what's being said. "So you're Tardis," he said to the doctor "how did the three of you fit in to that small box?"
The Doctor smiled widely, "Why don't I show you." He didn't know why, but he really liked this Agent Coulson.
"Ok..." Coulson said kind of worried about the smile.
In front of the Tardis
There were guards in the room, and the Avengers were present as well. The Doctor pulled out a key and inspected his precious box rubbing off all the scorch marks. He then opened the doors and motioned for Coulson to go in.
"Is he serious?" Coulson asked Rory.
"Yah, just go inside, is the quickest way to explain it." Rory told him.
Coulson pushed the door open and walked in.
A moment or two latter he comes running out, practically runs around the blue box, goes back inside, peeks out and says "It's bigger on the inside." With pure glee on his face.
"Really, I hadn't noticed." The Doctor said nonchalantly, but with an absolutely wild expression of unbridled joy.
The other Avengers all got a chance to go inside and see this for themselves, even Tony after much protest that it's impossible.
