A/N: This is set after the Ponds exit, I don't know what will really happen to them, but there is some spoilers in there (so be warned).
This is also my tribute to 50th Anniversary of Doctor Who, is my take, on who could it happen.
Note that my Doctor who knowledge is mainly from 9th to 11th, so I'll probably not going to put much of story before 9th, just because I'm afraid I can't portray the characters as they really are. (but I do hope the 50th Aniversary was a lot of the previous Doctors, before 9th)
He wasn't used to be alone; he hadn't been for such a long time. Things were just too fresh in his memories and he just didn't know what to do. He had left them "why now?" Amy had asked. "Because you're still breathing." He had wisely answered.
The thing his, with him is never that simple, he just can't leave them; he never could, until it was too late.
"I should change the desktop" – he said out loud, for no one in particularly, since he was all alone again. –"What do you think my dear?" This time he was talking directly to the Tardis, but as he went for the buttons, she just shifted, and made him fall. It had been like this since the Ponds… she didn't let him took control.
They were travelling for awhile now, just him and the Tardis, and the Doctor was going crazy, all alone, he needed someone, like he always did, but the Tardis was still mourning the loss of the Ponds, and so didn't let allowed him to land.

"THIS CAN'T GO ON FOREVER YOU KNOW?" the Doctor shouted to the Tardis one week later.
"I MISSED THEM TOO! THEY WERE MY FRIENDS, BUT I CAN'T STAY JUST TRAVELLING IN THE VORTEX FOREVER."
The Tardis shut down completely. "Oh shoot, now I upset her." And then something went terribly wrong, and the Tardis started swinging and hitting in things, in the out space
"No, no, no. What is happening?" The Tardis tried to start up, the Doctor was pressing buttons, but there was something that was keeping her for starting up.
How he wished River was there, she really knew how to pilot the Tardis, to be fair, it was him who had taught her, but it was a older version of him, and now he could really use her skills.
River had been away for some time, but he couldn't blame her, after what had happen to her parents, she wanted distance from the Doctor, "it won't be for long, but I need the time." She had told him.
Finally the Tardis start up, but right after a big explosion on the control room, knock him down leaving him unconscious.

"New York! Finally you take me some place decent."
"Oh Amy Pond I took you to brilliant places."
"Hunting vampires in Venice, being stuck in a box in Stonehenge, putting Hitler in a cupboard in Germany."
"Yeah, yeah Rory we get it." The Doctor sounded a little upset.
"So what are we in for this time?"
Weeping Angels.

The Doctor opened his eyes. The Tardis was a mess, but they had landed somewhere.
"Doctor!"
"Amy, where are you?"
"Rory don't blink."
The flashbacks started again. This had to stop, the Doctor said to himself. He couldn't re-live all that again.
"Amy noooooo."
The Doctor felt a tear falling into his hand, and look at the Tardis controls. He had finally understood her. She was tired, like he was. Tiring of losing people; of losing family; of losing friends.
It was enough! He was tired of traveling. It was time to rest. He batter the control panel, open accidentally the TARDIS door.
He look outside curious "Oh well I could do one more trip.
