IMPORTANT (been driving me crazy)

I have an important question that I don't understand! If you have a reasonable answer, I would love to know:
Barry has messed with the timeline countless times after being struck by lightning after the particle accelerator exploded, sending dark matter into the atmosphere creating metahumans! This has caused many breaks in the space time continuum! These also created different timelines, a paradox that are all different from each other in a slight way!
In Season 1, when Eddie killed himself to wipe Harrison Wells, in other words, Eobard Thawne out of existence, that should have changed the future! Now, this is the problem that I don't quite understand,
The future Barry and Eobard Thawne was said to face off in the future, resulting in the death of Barry's mother and what sent his dad to prison! But, didn't he die before that future even happened!? That would have changed the future!
But there are some ways that I think it could be possible! As Barry messes with the timeline, maybe this all started on another earth and as he created a new paradox it must have overlapped in a way like an earthquake as the earth shifts and makes the earth rumble!
What if that's what causes a break in time, when Barry had to face facts that nothing would ever really go back to normal! I just really don't know who the whole Barry still lost his mother and father later in the series! It just doesn't add up!
Although, Eobard Thawne could have already killed his mother, but Eddie killed himself, so Eobard wasn't ever born! Wait, no! He came back when Barry made the mistake of saving his mother, but wouldn't Eddie still be alive?!
Or maybe Eddie sacrificed himself in a different paradox, one that wasn't the same but if that's true, why hasn't Eobard Thawne attacked him again?!

Should Barry's Mom Still Be Dead?
