The story begins with a news story. The reporter says that the Japanese Self Defense Force has invented a dimension transporter. During an interview, the scientists responsible for the device's creation announce that they intend to use it on Godzilla should he appear in Japan again. Just then, a report comes in that Godzilla has come ashore on Fukuoka. The Japanese Self Defense Force readies the weapon, hoping to send Godzilla to a dimension where he'll either roam in peace or be destroyed by creatures from a dimension. Godzilla arrives at the base, and the scientists fire the weapon, but they have no idea where they sent him, as they set the coordinates at random. We cut to the Mushroom Kingdom, in the world of Mario. Godzilla appears at least 43 miles from the kingdom. Sensing a great power in the Mushroom Kingdom, a power that could last him 10000 years tops, a power that could provide him energy twice that of 200 nuclear power plants, a power that could give him the strength and power of 1000 suns, a desperate Godzilla marches into the Mushroom Kingdom and causes havoc. As Godzilla wrecks the kingdom, Mario and Luigi arrive on the scene. Godzilla senses the power coming from Mario, and kidnaps him, and Luigi, who stood in Godzilla's way, practically asking to be kidnapped. Eventually, Princess Peach learns of Mario and Luigi's capture, and embarks on a quest to rescue them. She follows Godzilla's trail of destruction across the land. Many creatures have been affected by Godzilla's radioactivity, including Goombas, Toads, Boos, and even some Koopas. Throughout her journey, she encounters these mutants and fights them off, almost being defeated by the mutant Toads. Before they can kill her, however, Bowser, who's castle was attacked by Godzilla, arrives just in time and fights them off. Bowser and Princess Peach then team up to track down Godzilla. Meanwhile, Godzilla has taken Mario and Luigi to a land at least 2000 miles from the Mushroom Kingdom, hoping to consume Mario's power in peace. Just as he arrives, however, giant dragons appear and attack the trio, but Godzilla makes short work of them. Back with Princess Peach and Bowser, they have come across a village that was destroyed by Godzilla. They ask the inhabitants where Godzilla went, and they point north. They arrive at the land where Godzilla is, but when they get there, they find that it's too late, Godzilla has consumed Mario's power, but Mario is still alive, but very weak. Godzilla senses Princess Peach and Bowser's prescence, and roars at them. Bowser turns giant and battles Godzilla while Princess Peach checks on Mario and Luigi. Mario is barely alive, but hanging on, and Luigi says he gave Mario some of his power, but it won't be enough. Princess Peach takes care of Mario, and gets him and Luigi out of the area. Godzilla, in the mean time, has Bowser almost defeated, but Princess Peach helps Bowser out, and throws a Bob-omb at the monster king. Godzilla isn't effected, but he does retreat, having gotten weary from his battle with Bowser, and travels underground. Bowser returns to normal size, and he and the others leave the area. Mario wakes up in Princess Peach's room, where Princess Peach kisses him, and the group celebrates their victory, but Bowser gets the feeling that this is only the beginning. Meanwhile, in an underground cave, Godzilla makes a bed for himself, then roars before laying down, weary from his day.
