I honestly don't believe the Baby is Louis. This is my version of how Chuck find's out is his. Maybe Multi-chapter, just don't know yet.

Dan stepped out of the elevator looking for his neo-friend. He was sitting at the bar, a glass of scotch in his hand, his hair disheveled as always in the last weeks. It seemed like he was trying to find salvation somewhere deep inside the golden liquid. Chuck may not noted that Dan entered his penthouse, but still, if he had, Dan was sure, Chuck wouldn't be bothered.
"Chuck."
Dan's word was unrequited. Chuck remained in the same position he possible had occupied for hours already. There was no reason for him to turn around, no reason to face the visitor, no reason to waste any of his sparse energy on moving.
"Daniel, There is nothing anymore we need to discuss". Chuck's voice was dry from the scotch and tardy from his constant numbness. Regardless of Chuck's denying reaction Dan stepped into the penthouse building himself up on the opposite side of the bar. He leaned on his elbows and to face Chuck he cowered his head.
"Open this up."
Dan placed an envelope on the bar. It was emblazoned with a hand writing: "B Waldorf, Personal and Confidential". It was once ripped in three parts but someone had restored it with a transparent tape into it's previous quadrangular form. Chuck nearly had to smile hat the analogy. But only nearly. How pathetic! The envelope was turn apart in pieces, provisorily tinkered, nevertheless the cracks will be visible forever. Like his heart.
"Humphrey, just leave it. I don't want anything anymore." The sombre tone in his voice was unmistakable.
"Just open it up."
Chuck remained in his mum position. A painfully silent atmosphere was filling the room.
"Chuck I know what I am doing right now, might not be considered as good manners, But it seems to me right. For now. Maybe.." - Dan's had was wiggling right and left, like it always did, when he made one of his high moral speeches - "...Maybe, I will regret it soon. But you need to read that now!"He unwrapped the envelope, pulling out a single sheet of paper.
"Just read it." With that he placed the paper right under Chuck's nose. Chuck deliberated breathed out loudly. "For good's sake, Humphrey..". Reluctant he focused on the words on the paper. He closed his eyes for a second, trying to regain his composure. But he couldn't oppress the inner turmoil anymore.
"WHAT THE FUCK, IT IS MINE?"
