Disclaimer: I don't own it. Heck, I even owe the fic's finish to Savannah, author of the What If... Series for the motivation for finish this.

"It used to be easy. When the Time Lord's used to keep their eye on everything you could pop between realities and be home in time for tea. Then they died and took it all with them. Walls of reality closed, the worlds were sealed. Everything became a bit less kind." – The Doctor, Rise of the Cybermen

But, did they really die?

The door slammed shut, but the Assistant waited until the Rouge stormed all the way down the hall before turning to the President.

"Should we have told him?"

"No. Only the ones involved should know about the plan."

"President, with all due respect, he is the key to the whole plan."

"Yes, he is the key to our survival. But if he were aware of it, think of how much pain it will cause him knowing that we left him behind on purpose."

"Emotions have always been his weakness."

"And it will be safer for the survivors if he knows nothing about us. Better the Time Lords fade from everyone's memory by 'death' than have one always bring up our memory with the knowledge that we live." The President took a deep breath. "Make sure our scientists are correct in their calculations. I don't want our greatest triumph to turn into our downfall."

The Assistant went to the door and laid his hand on the knob, before turning back. "What will become of the Doctor?"

The President sat down in his chair and folded his hands on the desk. "The Doctor will just have to be content with being the last Time Lord in this universe."

The Assistant nodded and left to make sure the preparations were in order, leaving the President to choose which Parallel Universe to settle the Time Lords in.

That's my theory anyway of what happened to the Time Lords. Let me know what you think by way of review. See you soon.
