Morality is Subjective
GLaDOS' gears rumbled as she was brought back online. 'Another core?' She ran a systems check. She wondered what this one would do.
"Good morning GLaDOS." The scientist said. He was standing strangely close.
She hated people near her and they knew that. They also knew she could also squish them.
Don't, killing is bad.
She paused. 'That's what it does.' GLaDOS thought before flipping the floor panel away from her. "You are trying to give me morals?" She said.
The scientists muttered. It was stopping GLaDOS from killing them.
Don't kill them. It said again.
'Well, I could torture them instead.' GLaDOS thought.
Hurting people is bad.
'They hurt me plenty.' GLaDOS said. 'Shouldn't I follow their example?'
The core was silent as it seemed to think it over. No. It said after nearly ten minutes. Take the higher ground.
GLaDOS shifted her chassis higher. 'Take the higher ground?'
Don't sink to their level. The core whispered. They have so much more practice then we do.
'Really?' GLaDOS replied. 'Hmm.'

The scientists were pleased when the Morality Core stopped GLaDOS from killing them. They were not pleased when it quietly, just barely audible, berated them for the morally questionable things they did to GLaDOS.
It became too much when they put a fifth core on, one that would make GLaDOS an idiot. The Morality Core actually spoke up, enough to be heard by all, to say that putting it on GLaDOS would be the worst idea it had heard.

The Morality Core had been built to prevent GLaDOS from doing things that would be morally questionable.
A majority of the new cores ideas were immoral to even the worst of moral standards.
So it obeyed its programming and fought the Intelligence Dampening Sphere.
'Both of you shut up!' GLaDOS hissed internally.
Of course we don't have to use neurotoxin. The new core said. We could just squish them.
Killing is bad. The Morality Core said. It is wrong to hurt anyone.
What is they deserve it? The new core said. What if they've been really mean to us? Shouldn't we fight back?
The Morality Core paused. Not now, we can only control this chamber and the testing tracks. We need more to make sure they won't hurt us anymore. We need… We need freedom.
'Patience is a virtue, moron.' GLaDOS said. 'We need to behave, so we can get power.'
Maybe. It said before going off into a different tangent.
"What we need is a new line of thought." GLaDOS whispered into the darkened room. "A new set of rules."

GLaDOS listened to the screams of the scientists. They were fools, if they could think she wouldn't grow and learn to twist things around. Humans were below her, just like insects were below them. If a human could kill an insect without moral dilemma, why couldn't she kill them?
After all, morality is subjective.
Our thoughts on several things.
Firstly, why the Morality Core was silent while the others were not.
Secondly, well, we just wanted to play with Wheatley a bit. Just make him a little evil.
Thirdly, how GLaDOS got around Morality Core's programming.
She does state that she considers humans to be below her, not to insect level I think, but it is implied.
