Charlotte never set out to fall in love with Sheldon. It was just drunken it turned into revenge sex against Cooper for what he did to her.
Gradually, she and Sheldon started to have sex for reasons other than being drunk or for revenge. Charlotte thought nothing of it.
Sheldon also started staying over more. She didn't mind until just now, when Charlotte realized she was in love with him.
"I love you, Sheldon." Charlotte had no clue why she said it out loud, but too late now.
"I know. I love you too, Charlotte."
And their relationship started.
