It was inevitable really.
Sure, Loki tried to mind control Sir with his magic glow-y stick-y thingy ("It's a scepter, Sir." "Jarvis, I don't care what the technical term is; it's magic, it glows, and it's shaped like a stick. I'm right.") and sure he tossed him out his own window but the mind controlling attempt didn't work and the 'tossing out the window' scene gave Sir a chance to field test the bracelets. No harm, no foul.
At least, that's how Jarvis' creator sees it.
Jarvis knows Tony Stark. He knows him like nobody else does and he's really quite protective of him. Not because it's in his programming, but because somebody needs to be and very few people have the tools at their disposal, or, more importantly, the patience, TO protect Tony Stark.
Jarvis does.
Jarvis does not trust Nick Fury or Natasha Romanoff or Maria Hill or any other SHIELD agent outside of Phil Coulson. Phil is an honest and good man who genuinely cares for Sir and Jarvis was already scanning for signs of his survival before Sir ever asked him to. He is unsure of Clint Barton, but the man's relationship with Phil is in his favor. Taking all that into consideration, is it really a surprise to anyone that Jarvis keeps track of everything going on in the helicarrier if, and when, Sir is onboard?
Well, it shouldn't be.
Ironically, Jarvis DOES trust Loki Laufeyson. The similarities between the Norse god of Mischief and Sir are astounding and he knew, Jarvis knew, that they would end up becoming great friends and close confidants.
After all, Jarvis knows Tony Stark.
It all started when Loki escaped Asgard and tried to take over Earth. Again. The Avengers fought him and beat him. Again. Then, SHEILD took him into custody. Again. Is anybody else seeing a pattern here?
Anyway, Sir visited the cell holding Loki (again), sat down outside of it, and stared.
And stared.
And stared some more.
Finally, the Liesmith snapped and demanded to know what Sir found so interesting. Sir considered him carefully before thoughtfully replying," Is your hair naturally like that or do you use some kind of Asgardian hair gel?"
Jarvis sighed in exasperation.
Loki laughed in disbelief.
And that was that.
As Sir and Loki debated the importance of healthy hair, untarnished by chemical usage, Jarvis took the liberty of manipulating the cameras into showing Fury the prerecording of Loki pacing the holding cell like a caged tiger as Sir sat and stared.
Though the director inquired Sir as to what exactly he had been attempting to do, he never suspected Jarvis of directly intervening. Nobody ever does.
The appointments continued until it got to a point where Loki passed up chances of escape, just so he wouldn't miss Sir's company. Shield became suspicious and forced Sir to discontinue his visitations. Loki waited for 2 weeks before simply vanishing. When he appeared in Sir's workshop one afternoon, Jarvis was the only one present to see his creator's eyes light up.
The day Loki asked Sir about his arc reactor wasn't particularly memorable. The day Sir explained everything was. Not even Miss Potts was ever made fully aware of Sir's state of conscience during the operation. If she had been, she would have looked at Sir differently, which was the last thing Sir wanted. Loki looked at Sir with understanding and respect, not pity.
That meant more to Sir than any soft words and tentative consolations ever would.
They still fought in battle. They still argued and snarked at each other. However, they were friends. Nobody was aware of this (except Coulson for reasons that not even Jarvis is aware of) and it would of stayed that way if it weren't for… the incident.
