She's not quite sure how it happened. And that doesn't happen often to Hermione Granger. All she knows is that Harry is her bestfriendforever. And that's how it's meant to be. She'll end up with Ron, he'll end up with Ginny, and they'll just be best friends.
Why is she feeling like this then? You know, butterflies in the stomach and all those other silly cliches.
Obviously, he's extremely handsome (jet black hair, bright green eyes) and he makes her laugh and he listens to her and he noticed her back in their first year when she had bushybushy hair and her teeth stuck out. Even before the whole troll incident, when Ron would laugh at her with Seamus and Dean, Harry would just smile sympathetically at her.
And now they're in their sixth year and Ron's being an arse and Ginny's with Dean (she watches Harry glare at Dean, but she's not quite sure when Harry started to likelike Ginny) so her and Harry are spending even more time than they already did together (Lavender annoys Harry). She helps him with homework, they go for walks around the lake like they did in fourth year, they go into Hogsmeade and drink Butterbeer together. He makes her forget (a little bit) how it felt when Lavender threw herself at Ron, and she hopes she can help him forget (a little bit) about Ginny and Dean sat together in the corner of The Three Broomsticks.
She tries to pluck up the courage to ask him what they are (you see, when he's upset he sometimes grabs her hand and it seems to calm him) but everytime she tries she'll catch him staring at Ginny in a lovesick way.
So she stops analysing it, stops trying to figure it out (which is extremely out of character for Hermione). They're bestfriendsforever and they're finding comfort in each other. So she'll carry on sitting with him in front of the fire till 3 in the morning with her head on his shoulder, she'll let him lead her out of the Great Hall when the tears blur her eyes because Ron's sat with Lavender again (but are the tears really still for Ron?)
And when Lavender and Ron finally break up, Harry's surprised (but slightly greatful) that she doesn't jump at the chance to be with him. And when Ginny and Dean breaks up Hermione ignores her heart clench when Ginny throws her arms around Harry after the Quidditch match.
So she's not quite sure how it happened, but she thinks theirs is the most tragic love story ever.
