A/N: This is post-Journey's End A/U TenRose babyfic, sixth in the series. So! here we go. The previous parts to this in order are Destiny, Paroxysmic, The Debt, Mother's Nature and Echoes. Which is a lot to read, so I'll try my darnedest to help you if you're new to this series. Here's a summary of what happened in Echoes. Lots of things, basically!
Previously
Three months after the Doctor and his family disappear, the Doctor crashes in an escape pod outside the Master's house with severe amnesia. The Master decides killing him would be too easy and takes him back to Torchwood. Torchwood rapidly discover the Doctor's amnesia is extremely severe to the point where he can't remember who he is, who his family is, any of his life, or even how to write, and there are bounty hunters after him by order of the Shadow Proclamation. The universal news is progressively detailing the murders of the members of the Shadow Proclamation by a being known as "Echo".
Depressed at the metaphorical death of his best friend, Jack becomes increasingly frustrated. He rejects the amnesiac Doctor so severely that the Doctor attempts to kill himself in order to regenerate and 'fix'. He nearly succeeds, but after Jackie has a word with him about the reality of regeneration, he decides not to attempt it again. He decides he wants to save his family, despite not being able to remember them.
The Master returns to Torchwood, and is horrified that the Doctor has made utterly no progress with his memory. He, Jack and the Doctor depart via Jack's manipulator to get to the Proclamation, and they are chased by Judoon as they head closer. They make it to the Proclamation, where the amnesiac Doctor remembers Rose being killed by Judoon. Using Jack's manipulator they bounce back twelve years, and witness the Master destroying the Doctor's head and putting him on the escape pod.
The Master and Jack discover the Proclamation cloned the Doctor's family, the amnesiac Doctor is one of them, and the real Doctor has been in Volag-noc for twelve years. They head there without the amnesiac Doctor to find the Doctor's brother, Braxiatel, looking after him, as the Doctor was gassed with lethal Alere Flamman and is terminally ill. But the Proclamation have followed with the amnesiac Doctor, now known as "Echo", who has been tortured into being the Proclamation's agent. He seeks vengeance on Jack for abandoning him. The Master, the Doctor, Jack and Brax escape and head back to stop the corrupt Proclamation. The Proclamation attack them again, and Echo kills Jack. The shock causes him to return to his old self.
They reach the Proclamation, and the Master discovers tat twelve years of solitary confinement may have sent the Doctor insane. The original Echo arrives to kill the last Architect, and it's the Doctor's clone daughter, known as Leya, who is seeking revenge for her parent's deaths. The Doctor's clone reasons with her, and the last architect is allowed to live. The Doctor leaves his clone, now known as Zak, and Leya to head up a new Proclamation, but not before Zak confesses he's fallen in love with Jack, and kisses him.
The real Rose, who has been hiding with Leah and Alex in the vortex, arrives back at Torchwood as the Doctor, the Master, Jack and Brax teleport in. As the Doctor recovers, he is forced by the Master to tell his brother that he killed all of the Time Lords. Brax eventually accepts this, and the Doctor and his family leave for a holiday. When they return, due to the Alere Flamman, the Doctor is given a few months to live. With Brax's help, he and Rose decide to do a "template regeneration", which will allow him to regenerate into the same body, but having lost their memory in Paroxysmic, it fails. The Doctor and Rose realise they have to find the lost memory in order for him to template regenerate.
Back at home, the Master is visited by a strange redheaded man. The man stuns him, and takes him.

Welcome to first person Time Agent Captain Jack Harkness. It was much more difficult that it possibly looks :o
Prologue - 3rd July 2013, 14:22:25
My name's Captain Jack Harkness. Well, that's all you need to know anyway. I was born in the Boeshane Peninisula in the 51st century - the first one to sign up to the Time Agency. Face of Boe, they called me. Poster boy for the company, I'm sure.
I've trained for years - everything from torture and manipulation to what the big red button on the vortex manipulator does. I've given up everything for this job. My youth, my friends...
My family.
I was finally given the title of Time Agent in the year 5043. I'll never forget that day. Me and Hart partied for about a week. Then he got his title and we partied for another week. Nearly lost my title cos I hadn't done any work, but pretty soon I had my first mission. Tiny job, a quick assassination of some 20th century guy on Earth.
Then I got lucky. Moved up through the ranks. Private, Sergeant, Lieutenant and all those little ones in-between before I finally hit Captain, just a week ago. A lot of 'em say I don't deserve Captain.
When I took this mission I knew this wasn't the usual. This is my assessment.
It seems simple enough. I bounced to Earth, to the year 2013, 3rd July at 14:22:25. I land in a dismal-looking office block, and there's the sound of commotion above. I scan the area for the target with my manipulator - it's upstairs, where the sounds of shouting are coming from. Just as I head up the stairs the shouting stops, and for a moment I freeze, just listening. I can't hear anything.
I continue up the steps, pulling out my gun from its holster. It's packed and charged, ready to blast the target, so I waste no more time in getting to the door, raising a foot and kicking it, hard. The door swings open to reveal a crowd of people standing there, who all looked sharply up on my entrance. But I'm not noticing them.
There's my target, sitting on the floor. Just a kid. One-and-a-half years old, brown hair, blue eyes, and gazing at me with blank eyes.
The profile matches, no doubt about it.
Alex Tyler.
"Jack!?" a woman cries from the right, and I look up sharply to see a hot blonde standing there, utterly horrified. I don't recognise her. I'm sure I'd remember a pretty face like that.
"Sorry honey, maybe later, I got business," I reply, aiming the gun straight at the boy and immediately pulling the trigger.
Suddenly there's a yell, and a man dives from the right. It seems to happen in slow motion as I take in every single detail of him - he's got brown hair, brown eyes, wearing a brown pinstriped suit and a tan-coloured trenchcoat. Very good looking, I even have time to note before my fire hits him and he blasts back about seven metres across the room and hits the wall on the other side. He falls to the floor like a butterfly with a broken wing, and lays perfectly still as the blood begins to pool around him.
Someone swears, and I know that voice. I know it very, very well.
I look up, and see myself, at least, an older version of myself (plenty of work done) standing there staring at me in abject mortification.
The Time Agency isn't going to like this.
