I've been working on this idea for a while, but haven't been able to really get it written properly. However, I've decided that this is the best it's going to be. Honestly, I'm a bit worried that if I keep working on it, I'll overthink it all.
That might all just be the fact I haven't written anything that isn't serious recently, though.
I got this idea while looking on the TARDIS Data Core Wiki, specifically at regeneration. I saw that regenerations could be influenced by people important to the Time Lord regenerating, which led to this idea.
This is my first attempt at writing Clara, so with any luck she'll be somewhat in character. Enjoy!

General POV
The Doctor seemed to be staring into space.
'We all change, if you think about it, we're all different people all through our lives. And that's okay, that's good, you gotta keep moving. So long as you remember all the people that you used to be.' He gestured with his hands, twirling them about.
No, Clara thought. No...
'I will not forget one line of this. Not one day. I swear.' He smiled tiredly. 'I will always remember when the Doctor was me.'
Suddenly, he looked at the stairs, and his eyes seemed to lock with something. They widened.
'Amelia!'
'Who's Amelia?'
'The first face this face saw!'
What's he looking at? she wondered. There was nothing there, but the joy in his expression told her that he didn't think the same. He looked as though an old friend was standing right in front of him.
Slowly, his hand lifted to where Clara assumed something was. After a few seconds, it dropped. Worriedly, Clara started to move to him. The Doctor slowly pulled off his undone bow tie, letting it fall to the ground.
He looked to her, before closing his eyes, cringing.
'No! No!' Clara cried, rushing to him. He reached out a hand glowing with regeneration energy. He tried to give her a reassuring smile, keeping his eyes locked on her.
'Don't change.' she begged.
The smile only widened. The glow became even brighter, and his entire self flashed with it for a moment.
He had regenerated. But, not into what she had expected.
Oh god.
Not only had the Doctor changed genders, well, how could she put it...
Clara was staring at herself. The Doctor smiled, looking at herself.
'This is new!'
'Yeah.' Clara agreed. 'This...this is new.' The Doctor looked at her, confused
'Good new or bad new?'
She hasn't noticed yet?!
Clara gestured to the Doctor.
'Look.' The Doctor did, and yelped.
'Oh.'
'Yeah.'
What then proceeded was the longest awkward silence on the TARDIS in quite a while.
