Scott may have been the official leader of the X-men, but it was Logan they'd follow anywhere. Scott held their trust, but Logan held it implicitely.
Logan was the father figure to the younger team members, the one who understood them and listened and really cared. Scott cared too, but he cared more about the team as a whole than its individual members. 'No I in team'. Logan understood that without members, there was no team.
Scott was reliable. That was why he was the leader. Logan had the courage to do anything. That was why he was followed. Logan didn't want to be leader. He didn't want the title or the resposibility. He let Scott carry those. But the truth was, he led more effectively than Scott, with all his training, ever could.
