Yes, that thing is Kriemhild Gretchen, the witch form of our adorable new timeline sees her absorb all the magical energy of the previous universes that Homura has went through, meaning that each time, Kriemhild Gretchen is bigger and stronger—way beyond what Walpurgisnacht could ever hope to be. The wish that created that... thing was infinitely stronger than any other wish, powered by 100+ universes worth of magical potential. For her whole face in fact, she has become something that Hellstar Remina itself would fear, and I´m not the only one who thinks that.

[Madoka, now Kriemhild Gretchen, is not simply a witch; and Walpurgisnacht (easily the most powerful witch in the Madoka universe up to this point) is merely a blip compared to her. She's become something that Yui Ikari (Evangelion)would envy and that Remina would fear. (Hellstar Remina) To make things even worse, take a look at her witch's card. That thing? That giant, mountainous thing? That's the witch of SALVATION.

Her definition of "salvation" is strongly rumored to be something like Instrumentality, or even worse, a Matrix-style Lotus-Eater Machine. Worldwide happiness is so much easier once you remove that pesky "individuality" thing, right? It's not such a big step from a Wide-Eyed Idealist who wants people to be happy to Omnicidal Maniac.

When the storm clouds burst from Madoka's Soul Gem and form into a lumpy, amorphous shape just barely resembling her.

Madoka's witch to be heartbreaking as well. Kriemhild Gretchen, the witch of salvation whose nature is mercy. "The only way to defeat this witch is to make the world free of misfortune. If there's no grief in this world, she will believe this world is already a heaven." Oh Madoka...

Also, she is the godess of hope.

Not a saiyan, not a shinobi, not a superhero, a GOD.

So don´t give me reviews about her bein an overpowered Mary Sue, I think it´s perfectly justified.
