This is my take on what happened immediately after Archer and Trip's
conversation at the end of Cogenitor.
Another thing, I expected some kind difference between Trip and Archer because of this incident, however in "Regeneration" they acted like nothing had happened, it was business as usual. You can't be responsible for another person's death and not be affected by it and wouldn't this also affect the friendship of Trip and the captain. Just my thoughts.

Trip stared unseeing at the bridge as he made his way to the lift. His mind refused to grasp the full extent of what he had heard. The captain's words reverberated in his head, continuously accusing him of the crime he had perpetrated. He needed to think, sort all this out and make sense of it.
The corridors were silent because of the lateness of the hour giving Trip quick access to his quarters. He flicked on the lights and scanned the room wondering why everything could look the same but be changed forever. Thirty minutes was all it took to change him from a carefree, outgoing individual to one whose life would represent only one thing in his mind, that of a killer of an innocent.
Sitting in the chair by the window Trip went over everything he had done after meeting the cogenitor, making no excuses for his behavior. The captain was right, the cogenitor didn't ask for help, who was he to think she would be better off if he forced his beliefs and feelings onto her. T'pol and Phlox tried to warn him, but he was so blinded by his own crusade to help liberate this person he gave no thought to the possible consequences. What was he thinking, right, he wasn't.
Trip got up and checked the chronometer, 0300, heaving a deep sigh he stripped down to his blue briefs and climbed into bed only to toss and turn, reliving his conversation with the captain over and over again. The captain's anger and disappointment made his stomach tie up in knots. Archer didn't say it but Trip knew he had become a liability to the captain and it might be best if he asked for a transfer back to earth. Their relationship had been strained on numerous occasions but they'd always weathered it. This time it felt different, the captain looked at him like he was finished with him.
The chronometer began to buzz letting Trip know it was time to face the music.
