Link was almost unconscious from loss of blood.
He only had about one heart left out of a full 20...
He almost hadn't made it out of that last encounter.
For a while, he wasn't sure if he would be able to reach safety. If he met anything else that wanted to fight him, even a Bokoblin...
Relieved, he finally looked around and realized he was out of danger.
I'm already in town, he told himself.
There was nothing dangerous here, not even the playful little Remlit kitten-spirits of Skyloft that, after nightfall, liked to claw and bite.
Even their quarter-heart damage at a time might have been too much for him...
He was safe.
I'm already in the safe area around a Fairy's Fountain, he thought. Now I just have to get there.
Only now... he wasn't sure if he could make it.
His footsteps dragged...
Out of the Master Sword, Fi materialized at his side.
"Master, allow me to carry you," she said in her soft, musical voice. "It will be my honor."
Link was touched and grateful, but he wondered how she, an incorporeal spirit, could possibly carry him.
Fi must have seen the question in his eyes.
Her normally impassive face smiled, gently, with a world of affection and devotion for her chosen Hero.
"If I could lift Skyloft, do you think I can't carry you?"
Exhausted, Link let himself collapse into her arms.
Fi easily lifted him up and rose with him, her feet gliding in air just inches above the ground. Speeding gracefully along the quiet path, she carried him toward the Fairy's Fountain.
Link would be all right. She would make sure of that.

It has come to my attention in an anonymous review that "Fi didn't lift Skyloft into the sky, Hylia did."
While Goddess Hylia's power was certainly behind the accomplishment, and it was her hands that wielded the Master Sword to cut the earth and separate Skyloft from the surface world...
Scenes in the manga 'The Legend Is Born!' by Akira Himekawa, featured in the book Hyrule Historia, make it quite clear that Fi, as the Master Sword, deserves some direct credit as well.
There is a picture of Skyloft rising, the Master Sword's hilt pressed vertically against the base of the stone from beneath as it ascends. It sure looks like the sword is lifting the Sky Islands to their new place in the highest airs above the clouds. The accompanying words are to similar effect.
Since my interpretation is that Fi is the sword, saying that she lifted Skyloft into the air makes perfect sense to me.
