A/N Jeez this one did not want to come out, so to make it easier and to tide you guys over this is 1/2 of the second part or part 2 (else part 2 would be like EXTREMELY long). So here it is to tide you all over until I can get my ass in gear to finish the last part. ITs not easy with it being my senior year and all the messy college applications and stuff. Blech,

Part 2
The Doctor was grinning maniacally, Rose laughing, while the pokemon on board tried not to panic as the TARDIS rocked and bobbed around them.
Tropius was backed up against the railing head swaying side to side as she struggled to stay on her feet, Lily clung tightly onto Rose, head buried into her shirt, while Silver merely kept his wings extended slightly to help him keep his balance.
Rose smiled softly as she pet her Furret and reached up to stroke Tropius's head. "Hey, it's alright, the vortex is just jostling up the TARDIS a bit." She said turning her head to kiss the top of the Furret's head. Lily lifted her head to look at Rose shivering a bit. Rose smiled and the pokemon nodded its head slowly settling down.
There was a thud outside as the shaking stopped and the column in the center of the console ceased movement. The Doctor stepped back from the Console and clapped his hands together before moving to the monitor to have a look at what was outside.
"Well then, now that we're here, let's see what we're up against." He said as he tapped a few buttons and the screen changed to show what was outside the TARDIS. The TARDIS had been parked in a bland metal corridor that stretched far in either direction. At the edge of the screen they could see figures in steel colored armor with red scarves beginning to surround the TARDIS.
Silver growled. "It's them, the ones who took my father."
The Doctor nodded. "Well, it is their base afterall. So!" He stepped away from the console and grabbed his coat that was tossed over a coral strut, pulling it on before looking to Rose and the pokemon clapping his pokemon "Let's go out there and say hello!" The Doctor turning and rushing to the door, Silver following after him eyes narrowed and beak clenched tightly. Rose and the pokemon moved slowly after them.
The Doctor threw open the doors startling the people outside and he grinned brightly. "Hello, I'm the Doctor," The peons jumped back frowning and looking at each other in confusion, before focusing on the Doctor.
"Where did you come from?!" One of the guards boldly stepped up reaching to pull a pokeball from his belt.
"Oh, everywhere, and my friend's come to take his father back." The Doctor said calmly still smiling slightly, the Peons began to recover from the initial surprise and were reaching for their pokeballs and the Doctor began to subtly reach for his sonic screwdriver, as he senses Silver coming up behind him.
"Duck," Is the only warning the Doctor receives before Silver rears back charging up an attack in his maw. The Doctor ducks out of the way as Silver unleashes an aeroblast at the peons sending them flying into the wall. The peons slide down to lie in a heap on the ground unmoving. The Doctor slips out of the TARDIS and goes up to them and examines them. Even from his standing point he can see them twitch and the subtle movements of their chests as they rise and fall with each breath they take.
Silver steps out from the TARDIS and shoots a disdainful look at the peons and snorts before moving to the center of the hallway swinging his head from side to side. Rose and the other two pokemon exit the TARDIS and look at the fallen peons before looking to the Doctor.
"That blast wasn't the quietest of attacks; it might not be enough for the complex to go on full alert but no doubt-"
"You there!" A voice shouted from behind them and the group turned to see a man in blue colored armor race up to them. "Halt!"
"That was quick." The Doctor muttered, as Silver rounded on the man and roared loudly. The man skidded to a halt and began to draw back from the lugia.
"Th-the Lugias loose!" He shouted in alarm, and before Silver could even charge another Aeroblast he was fleeing from the hall as fast as he could, shouting at the top of his lungs, "Sound the alarms! Intruders!"
The Doctor whirled to look at Silver. "Quick! Where's your father?" He demanded.
"Doctor shouldn't we stop him?" Rose asked watching the retreating figure grow smaller and smaller as he ran down the corridor.
"Why bother?" The Doctor said before looking to Silver once more. "He has too much of a head start, now quickly! Where's your father?" Silver closed his eyes and lifted his head and then he turned to look down the corridor opposite the one the blue armored man was running down.
"That way! I can just sense my father!" He thought spreading his wings, the corridor just big enough for him to fly. With a powerful downstroke the Lugia was airborne and flying through the corridor. The Doctor turned to Rose grabbed her hand before racing after Silver, Tropius flew behind them and Lily clung tightly to Rose's shoulders.
As they made their way down the corridor red lights began to flash and alarms began to blare and the Doctor frowned pushing on the speed as Silver did the same.
A few peons came into view just ahead of them, letting out startled cries of surprise but before they could react Silver had blown them away with a aeroblast.
The Doctor and Rose raced past the groaning peons and Rose curled her lip at the men in distaste thinking of the mother Kangaskan who had been made mad enough to kill.
"Serves them right," She muttered, Lily giving a soft noise of agreement, while the Doctor merely frowned.
Silver turned to the right and suddenly cried out before dropping to the floor. The Doctor and Rose put on the speed but when they reached the intersection where Silver had turned a metal door came down with a clang in front of them.
"Silver!" Rose cried as she heard another cry, muffled by the steel in front of them. "Doctor!" She turned to look at the Doctor hopefully who had pulled out his sonic screwdriver and running it along the sides of the door.
"Ngh, working on it." He said before he moved to the right of the door and running the sonic over the wall. "Should be a door opening mechanism, right-aha!" He said as a panel slid open revealing a keypad.
A bone rattling thud came from the other side followed by another cry from the Lugia. The Doctor gritted his teeth as he held the sonic over the keypad. "Come on, come on." He muttered sonicing the device.
"Oh no you don't!" A female voice spoke from the other unblocked entrance and Rose and the pokemon whirled to see a girl walk up dressed in a silver uniform, goggles on her head and long pink pigtails.
Rose snorted looking her up and down. "And who are you supposed to be?"
The girl glared at her and stamped her foot. "I'm a Cipher admin! I'm Lovrina and you're toast!" She said pulling out two pokeballs. "That Lugia's ours."
Rose scowled. "You leave Silver alone! Can't you people leave the pokemon alone?" She said clenching her fists. "You hurt Silver's father, and you hurt that poor Kangaskan!"
"Well you know how it is, you can't win without a few sacrifices." Lovrina said flippantly tossing some hair over her shoulders and the heat of Rose's glare at her went up a few degrees.
"Got it!" The Doctor shouted as the door retracted back into the ceiling, but the corridor to the right was devoid of Silver. "Silver!" He called entering the corridor.
"Stop right there!" Lovrina bellowed hurling one of the pokeballs into the air and a beautiful butterfly that Rose had seen earlier at the island popped out. "Get him!" She barked and the butterfly nodded flying at the Doctor.
"Trop!" Tropius slammed into the beautifly and bashed it away.
The Doctor glanced back at Rose. "Rose come on!" He said gesturing for her to follow.
Rose looked at him and then at Lovrina as the other girl released another pokemon this one a quadruped with a bunch of long leaves encircling its neck and a long leaf on its head.
"Bay!" It cried stamping its feet.
Rose looked back at the Doctor as Lily jumped down from her shoulder to square off against the grass pokemon. "You go on ahead! I'll keep her back!"
The Doctor smiled. "Alright! Give her hell Rose!" He called before he took off down the corridor after Silver.
Rose turned to face Lovrina who scowled her butterfly and leaf monster moving to stand side by side in front of her. Lily and Tropius took a similar stance in front of Rose.
"Let's do this." Rose said, Lily and Tropius giving cries of affirmation before they launched at their opponents, the butterfly and the leaf monster doing the same as Lovrina sneered at Rose.

The Doctor ran down the hall, concerned by the deep gashes he saw in the floor and dents in the walls and floor made him worry about Silver.
Ahead he could see that the corridor opened into a larger room ahead, and as he neared he saw a large silver creature standing in the center. It looked like Silver, but the Doctor noted immediately that it was far too big to be Silver.
"That must be his father then." The Doctor thought as he ran into the room slowing down to a walk as he went up to where Silver's father stood on a platform trapped within a dim purple energy field. "Now to get you out." He moved along the platform looking for a control panel, while wondering where Silver was since he had seen no other pathways for Silver to go down. He stepped back a bit from the platform as he moved to the side of Lugia, the legendary pokemon turning his head to follow his movements. Its eyes widened a bit and the Doctor realized a second too late he was in danger.
Before he could turn around he was frozen, his body trapped within a psychic field. He tried to turn his head but was thrown into the wall, the psychic field releasing its grip as the Doctor slammed into the wall with a loud thud and a soft crack the Doctor crying out as pain shot up his arm and side. He dropped to the floor and scrambled to turn around and see his enemy. He caught a glimpse of something white and something reminiscent to purple clown feet before he was picked up by the psychic field once more and forced to his feet, spun around and slammed back first into the wall.
The Doctor gritted his teeth as his head swam from the impacts before he glared at his enemy.
A man stood before him, the man chuckled as he studied the trapped Doctor. He wore a white lab coat, pointed shades and had an odd lock of hair that stuck up and fell in front of his face. Beside him stood a weird humanoid pokemon that had a round white body with a red spot in the middle, thin arms and legs, five fingered gloves, a pink head with blue horns and what looked like blue shoes stolen from Santa's elves.
"Mime." The pokemon said looking at the Doctor its eyes glowing slightly red, and now the Doctor could sense that the psychic energy presently imprisoning him was originating from the pokemon standing before him.
"Ngh," The Doctor grunted as he leveled a glare at the man, who was tapping his chin considering the Doctor.
"I don't know how you managed to get in here, but I'm quite grateful to you for doing so," Ein said as he smirked watching the Doctor struggle to free himself from the psychic prison. "You brought me the young Lugia we missed when capturing this one."
A cry of pain heralded Silver being thrown into the room and slamming into the wall missing the Doctor by a few feet. He dropped to the floor with a thud moaning weakly.
"Silver!" The Doctor cried straining harder against the psychic field holding him. The young Lugia looked at the Doctor shaking from pain, he looked towards the hallway eyes widening in terror as a yellow beast erupted into the room lightning flying everywhere off its body. It threw back its head and roared loudly. The man in the lab coat grinned as he turned to the beast. "Good work Raikou," The beast bared its teeth and growled, eyes cold and emotionless.
The Doctor frowned eyeing the creature called Raikou, it reminded him of a saber-toothed tiger back on Earth with its black jagged stripes that covered its body, and the two sharp teeth extending down from the roof of its mouth, the difference being the twin lightning bolt tails and the purple cloak like mane flowing behind its head.
Ein turned back to the Doctor, "Now to deal with you, Lovrina will deal with your accomplice, and unfortunately for you I have no use for meddlers," He waved his hand dismissively, "Raikou dispose of him please," The beast roared pawing at the ground before charging forward electricity sparking around it as it readied its attack.
Silver strained to rise to his feet, but his wings trembled with the effort and he collapsed to the ground letting out a groan. "Doctor…" He groaned telepathically. The Doctor narrowed his eyes at the Tiger like beast as it drew nearer bracing himself for the oncoming attack…
"Well this is a shoddy way to go." He thought, as the beast leapt at him mouth opened ready to bite down on the Doctor, when the wall exploded outwards, a blue and indigo beam of energy ripping through it. Raikou had just enough time to turn its head and gape before being hit with the beam.
"Grah!" Raikou bellowed before dropping to the floor in a heap.
The Doctor landed on the floor in a crouch, coughing as the dust swirled around him. The explosion had disrupted Mr. Mime's concentration and now he was free from the psychic hold. He straightened up and looked towards where the wall had been. Through the dust he could make out the silhouette of the colossal beast standing where the wall was and the gleam of its red eyes as it surveyed the room.
"Dialga," The Doctor said grinning broadly at the sight of the Time Lord as the dust cleared revealing the blue dragon. Dialga turned its head to look at him and moved towards him.
'Are you all right, Doctor?' Dialga inquired lowering its head slightly to inspect the time lord more closely for injuries.
The Doctor nudged the dragon's head away nodding his head. "Yes, yes I'm fine," He said dismissively as the sound of shuffling and coughing from the center of the room drew their gazes back to Ein who was hunched over by his Mr. Mime coughing. The Doctor frowned and drew out his sonic screwdriver, "Ein, stop this now, don't force these, incredible, creatures to fight." He said Dialga lifting its head to growl softly at the man. "They're so much more than just tools for battle."
Covering his mouth with his coat's sleeve Ein straightened up to face the two. His eyes widened at the sight of the legendary. "Dialga." He breathed eyes widening in shock. Then his eyes narrowed and he gritted his teeth and turned to his pokemon jabbing a finger at Dialga and the Doctor. "Get them!" He ordered.
The Doctor sighed. "But when the need presents itself, I will not hesitate to ask for their assistance." He looked to the steel dragon. "Dialga, would you mind persuading the man to let the Lugias go?"
Dialga snarled nodding its head taking a step towards the mad scientist baring its teeth as it turned and roared at the creatures before shooting a dragonbreath at Ein.
Mr. Mime raised a barrier to protect Ein, while Raikou snarled and leapt at the two time lords.
Dialga responded by rearing up and swatting the beast away. The beast moved with the swipe landing on its feet and unleashing a burst of electricity on Dialga. Dialga shuddered from the electricity but shook it off, it raised a claw that extended itself into a metal claw and brought it down on Raikou only to be slammed with a shadow ball from Mr. Mime.
The Doctor winced as Dialga snarled in pain stepping back a few paces hitting the wall with a thud. The doctor glanced towards Ein who smirked cruelly at the Doctor, and the Doctor felt the hairs on the back of his neck prickle. Without even glancing behind him the Doctor dropped to the ground just as Raikou rushed over him enshrouded in dark lightning. The tiger like beast hissed at the Doctor as it landed on the ground and rounded on him standing over the Time lord seeming to sneer at him.
The Doctor grunted as he tried to push himself to his feet gritting his teeth as the beast crouched over him, its breath billowing into his face.
"Finish him Raikou." Ein said grinning.
Dialga roared in fury and the scientist stiffened and looked towards the legendary time pokemon as it threw back its head indigo energy gathering in its maw,
"Ah! Mr. Mime protect!" The psychic retreated towards its master and raised the barrier, Raikou roared at Dialga and straightened up and began to rush towards Dialga. The time pokemon finished gathering energy and unleashed a massive roar of time from its maw. Eyes widening the Doctor pressed himself flat to the floor and Silver threw up a hasty protect as the attack ripped through the room.
Raikou howled as it was hit with the full brunt of the attack, and the Doctor could hear metal tearing and the glass on the screens shattering as Dialga's most powerful attack surged through the room.
As the energy began to lessen, the Doctor slowly lifted his head and took in his surroundings. The lab was devastated, the field holding Lugia had been destroyed and the Lord of the Sea was free and glaring at Ein with undeniable hatred. The scientist and his Mr. Mime were unscathed and standing in the center of the room surrounded by the three furious legendaries. Raikou, his prized champion lay fainted on the ground its fur singed and charred horribly.
Ein spluttered with shock, "Wh-what power… Bah! Fine, take the Lugia! The process isn't complete anyways, but don't think this is the end! You haven't heard the last of Cipher!" He recalled Raikou and then hurled a smoke bomb to the ground which exploded and masked him and his Mr. Mime as they made their escape.
The Doctor got to his feet and dusted himself off looking about the lab. "Well now that that's done," He said smiling as he turned to Dialga. "Thanks for the backup though I really didn't need it." Dialga who's red eyes been closed in a sign of happiness opened its eyes and eyed the Doctor a grumble noise in its throat.
A soft keening sound could be heard behind them and the two Time Lords looked up to see Silver happily rubbing his head against the older Lugia's. The two making soft chirps and clicks to each other.
"Well I'm glad things ended without any massive explosions or the like…" The Doctor trailed off as alarms began to blare and computer monitors flashed red, Dialga moving to stand protectively by its Doctor, Silver and Lugia looking up heads turning this way and that in alarm. "And I stand corrected, Silver, Silver's Father, hate to break up the reunion…" The two Lugias turned to look at him, "This place is going to go up, so we've got to well you know run!"
With that and a swish of his coat the Doctor took off down the way they had come to collect Rose and get out of the base.
The two Lugia's gaped after him.
"He's eccentric." Dialga said simply before he turned and followed a bit more slowly after the other Time Lord.
