Tesseract!Potter

When James Potter goes to work one day and never returns, the Potters—lily, harry, rose—who doesn't speak outside the family, and baby siri—are blah blah blah.

Turns out james was not an auror but was in fact a member of the tesseract project in the dept. of mystery, a plan for magicals to explore the universe.

Harry, unbeknown to all save his parents and the headmaster, is the subject of a prophecy. None realized that james and sirius's project had anything to do with the project.

On walpurgis, where a giant brainslug like entity resides called voldemort, james is held captive, his will being slowly broken by the minions of voldemort as the brainslug spreads his dark essence across the universe, sapping joie de vivre.

harry, hermione—who's staying with the potters while her parents are on a second honeymoon, and rose are escorted by the three Ws to Walpurgis and follows the rest of the plot of wrinkle in time.

Pettigrew as a traitor doesn't exist in this story, the death eaters of the british isles are instead compromised and now agents of the ordered disorder of voldemort.
