Merlin has a completely different reaction to eating the rat in the episode Labyrinth of Gedref, and it changes Arthur's perceptions even more drastically.

When he follows Merlin into the Tomb of Ashkanar, Gwaine learns some secrets about his friend. Things only get more complicated when they make it out of the collapsing tomb and find themselves with some company. Now, Merlin must try to explain why he's clutching a dragon egg to Arthur and the knights.

Arthur knew there was no enchantment, so why was there an old sorcerer getting himself caught, confessing to a non-existent crime, and planting false evidence? Well, that's where his visit to the dungeons comes in. An eye-opening conversation told from the pov of Arthur and the old sorcerer ensues. Tag to ep 3X10, "Queen of Hearts". A missing scene and plot-hole filler, of sorts.

The reveal has not gone well and after a time, Merlin vents to his King. Warnings: some language.
