Desperate to cut off the ties of his new and hollow life, Fox McCloud makes a blind jump into unknown space. Thinking the planet is devoid of sentient beings, Fox settles down and starts his new life of solitude. Meanwhile, a young Cerinian warrior Krystal and her wayward tribe are fleeing their destroyed village while a savage horde hunts them down.

A distress signal from Fichina leads to what sounds like a fairly simple mission for the Star Fox team. However, Fox soon realizes that not everything is as simple as it seems when an encounter with a long-forgotten foe gives rise to new feelings deep within himself. Fox McCloud dreams of someday following in his father's footsteps and joining the Corneria Flight Academy. When an unexpected invasion shatters the peace of his home however, Fox finds that he can't choose when his time will come. The only choices left to him are what he will stand for and who he will stand with.

Exhausted and bitter three weeks after the Aparoid Invasion, Fox finds himself drifting away from his team. He thought accepting a harmless mission from a Space Dynamics researcher would calm his nerves; instead, it forces him to rediscover himself and thrusts him into a world of piracy, politics, stalkers, business wars, and romance.
