To clear things up, there are two main story arcs:

Full-fledged relationships with Dawn and Cynthia will begin only in the second story arc, but they will have their moments in the first arc. The betrayal in Ash has brought an ominous and angry side towards strangers and the traitors. He will be kind and angry when pissed off, just to be clear.

Six Months Later
A young man in a red and white t-shirt, blue jeans, a red cap with a white semicircle in the front, and red sneakers with a Pikachu on his shoulder(Red's Alola Attire), was talking to a man in blue attire.
"Thank you for all you have done Riley."
"It's my pleasure, Ash. As the last of our kind, we need to help each other at every turn."
"Especially, at Arceus' command, am I right?"
Riley just shook his head. Even though this was a very serious matter, he found a joke to it.
"Anyways, you have several powers that you can use with Aura."
"Like what?"
"Well, Aura manipulation into physical forms, which enables aura spheres and aura shields, you can sense other people and pokemon's auras to locate them, you can talk to pokemon understanding every word using the aura bond that you have built over the past few months, and also Aura illusion."
"What?"
"Aura Illusion. You can change your appearance, which helps to easily disguise yourself."
"Really? Well, then I believe changes are in order." Ash completely emptied his mind and concentrated on the blue source of energy within him. Slowly, his hair began to turn a brown shade and his eyes took the colour of the sky. He even got rid of his already fading Z marks on his cheeks.
"Finally, those things are gone. What the hell were they?"
"I believe that they were birthmarks."
"Bullshit. They're supposed to be patches or something. Not some stupid lines that change your appearance."
Riley only shook his head at his statement. "Now remember, Mt. Silver is not an easy place. Also, remember your promise to Arceus."
"Yeah, yeah. Already heard this from Oak, younger stupider Oak and weird hair gut. No need for this schooling again."
"Well, then I believe it's time to go."
Ash's next action surprised Riley. He hugged him. "Thanks, Riley. For all that you've done. You helped me through the initial stages of this no-good turn in my life."
"It's alright Ash. Now go, and show the world who you are."
"That's a bad idea. We'll take it slow or I'll scare the crap out of them."
Riley finally laughed at his reply, "Anyways, take care."
"Goodbye Riley."
He waved goodbye to Riley and began travelling towards Mt. Silver. He turned to his partner, " Pikachu you ready?"
"I was born ready, Ash. Now let's hit the road."
"All right. Mt. Silver here we come."
Mt. Silver
One Month Later
"Finally Pikachu, we've reached the peak. Now we begin extensive training, till each one of us is at our best."
"You got it, boss. Now bring out everyone, so we can at least decide our course of action."
"Ok then." Ash brought out his storage case and pressed a button that instantly released all the pokemon.
The most notable ones were Charizard, Sceptile, Lucario and Greninja. They were his strongest pokemon. And probably the ones that he could always count on. Lucario was the little Riolu that he had encountered on his journey and had left with Riley.
"Ok guys. From here we begin our journey. All the way to Alola Champion!"
A lot of loud cheers went around the whole area. After talking with some of his Pokemon, they called it a night.
One Year Later
One year had passed since Ash had ascended to the top of Mount Silver. A lot had changed since then. Most of Ash's pokemon had evolved and become scarier images of the pokemon they once were. Gible had evolved into a Garchomp, that was freakishly strong and gave Charizard a run for his money. Snivy had evolved into a Serperior but still had a lot to learn from Sceptile. Corphish had evolved into the Water/Dark dual-type Crawdaunt. However, the best of all was Squirtle had evolved into a Blastoise. Bulbasaur still did not want to evolve but he was still very strong and give the fully evolved pokemon a very challenging fight.
Ash meanwhile had had quite a lot of changes himself. He had adopted the name Chaos for any trainers that could reach the top. But he could still not leave. All because he defeated all those trainers with only one or two pokemon. None were worthy. He had also become very quiet as he did not feel the need to speak. He could command and talk to his pokemon telepathically.
There was a new member of the team as well, Tyranitar. This was the same Larvitar Ash had travelled with when the pokemon was in an egg. A few months after Ash had arrived, the Tyranitar saw Ash and wanted to travel with him.
This addition also helped easy navigation of the mountain. Over the year, thanks to Prof. Oak and Prof. Sycamore he had received a mega ring and several mega stones. They were the only two who he kept in touch with. They also guided the trainers to Mt. Silver so that he could battle them.
Ash had begun to think that he would be staying here for a long time. But today was the day. The day he would finally rejoin society. Because a trainer was coming, looking for the mysterious and powerful trainer Chaos.
A Few Hours Later
Gold had finally reached the top. After becoming Champion of Johto, he traversed Kanto after hearing the rumours of the mighty trainer Chaos who lived on the top of the Mt. Silver.
After collecting the eight badges of the Kanto region he had asked Prof. Oak about the location of Chaos and he had given the exact location. Now he was here.
He saw that a man in a red and white t-shirt with the number was meditating with his Lucario. This must be Chaos.
"Chaos! I challenge you to a six-on-six Pokemon battle." He shouted.
Ash just looked up and stood up. His hand went to his pokeballs and he held one of them in his hand.
"No Substitutions?" Gold asked.
Ash nodded.
"Go, Typhlosion." Gold called out. Ash smirked. This was going to be an interesting battle.
Ash threw his Pokeball in the air and out came Sceptile.
Gold was confused. The mighty Chaos had sent out a pokemon that was at a heavy disadvantage. He thought about the disadvantage but did not underestimate his opponent. He had survived on Mt. Silver for more than a year, that should be enough evidence that Chaos was freakishly strong.
"Sceptile use Earthquake."
"You're not gonna mega evolve me?"
"Nope."
"Why?"
"You know why. One of them is gonna mega evolve as a testament to my power."
"It's always them. Stupid dragons. Stupid fire dragon, always showing off in front of his daughter."
Ash just shook his head at Sceptile's antics. "Now use Earthquake."
Finally, Sceptile did not talk back and concentrated on using Earthquake. The ground began to shake violently and Typhlosion fell. The dust had begun flying in the air. When the dust had cleared Ash saw Typhlosion get up. He was impressed. Not many survived Sceptile's earthquake. This was gonna be interesting.
"Typhlosion use Flamethrower." Typhlosion shot out a burst of crimson flames straight at Sceptile.
"Take it."
When Sceptile did not move, Gold was yet again confused. There was something wrong. And it was going to bite him in the ass.
When the flames died down, Sceptile was standing albeit a little bit of heavy breathing.
"Leaf Storm into Leaf Blade."
Sceptile did not move for 10 seconds. "Sceptile, what's wrong?"
"That was a strong Flamethrower."
"Do you want me to call out Charizard and make him use Flamethrower."
"Jeez, cranky today are we?"
"It's this stupid vow of silence. Ugh, how did I end up here?"
"Well, you were stupid enough to be easily tricked by Arceus."
"Shut up and use leaf storm into leaf blade."
"Ok, crybaby," Sceptile smirked and started gathering a large number of leaves in a storm around him, then he launched the storm in the direction of Typhlosion. The winds were whipping around so it was hard to see through.
"Ok, Typhlosion. Use Flamethrower on the leaf storm then use lava plume on Sceptile."
Before Typhlosion could act on it, Sceptile burst through the storm and attacked it with Leaf Blade. Typhlosion fell back and was panting heavily. Still, it used Flamethrower and Lava Plume simultaneously.
"Sceptile take the attack."
Sceptile smirked as he figured out where his trainer was going with the strategy. Gold was missing something. This trainer had a strategy that would result in nothing good.
As soon as Lava Plume hit Sceptile, that's when the strategy took action. Sceptile had gotten weaker, so that resulted in activating its ability.
"Overgrow." Gold said in shock. Sceptile was covered in a green glow indicating that Overgrow had been activated. He was done for. This would give an increase in Grass-type attacks of Sceptile which were already very strong.
Ash smirked, "Use Frenzy Plant."
Sceptile jumped up and punched the ground with all his might. Several thick black roots shot up from the ground and travelled towards Typhlosion. Before either Typhlosion or Gold could react, Typhlosion was hit with the force of the roots and thrown beside Gold. When the dust cleared, Typhlosion was on the ground with swirls in its eyes.
Gold recalled Typhlosion. He wasn't sad or disappointed. He was very proud. Sceptile was a beast and that Typhlosion landed few solid hits was remarkable.
"Go, Togekiss."
Ash recalled Sceptile, who was panting very heavily. Frenzy Plant always took out a lot from him. He brought out a Pokeball of a Pokemon he knew would never let him down. He threw it in the air and out came Greninja. Gold was shocked. This person had a starter from the Kalos region. Just who was this guy?
Ash was deep in thought. No one had managed to take down Greninja yet. If he was taken down then that meant he could finally talk and leave this wretched mountain. However, he was not going to throw this match for his comfort. Greninja himself would not allow it.
"Greninja, transform."
Gold just looked in shock when Greninja was covered in blue light. What emerged from it raised his suspicions as he was sure he had seen this phenomenon somewhere but he just couldn't place it. Greninja had transformed and now he had a four-pointed red star on its face.
"Greninja use Haze."
The whole area was covered in a mist which reduced vision. "Togekiss, quick use Air Slash."
When the haze was cleared, he was greeted with a horrifying surprise. In front of him was one Greninja but at least a dozen Greninja which covered the field. While the field was covered Chaos had probably ordered Greninja to use Double Team. The most frustrating thing was that this guy did not speak any commands. Thus, Gold was not prepared for any moves.
Ash smiled at the reaction of Gold, "Greninja, use Calm Mind."
All the Greninja closed their eyes and were covered in a red glow, increasing their special attack and defence.
"Togekiss stay alert."
"Now Greninja, use Hydro Pump." Greninja concentrated and shot a large beam of water towards Togekiss with such power that it could rival Kyogre's. And it would because when it hit Togekiss it was instantly knocked out.
Gold was shocked. One single hit. How? How much power did a single pokemon have? He decided that he would send out his water pokemon.
"Go Gyarados." A Gyarados appeared on the field. However, this was no ordinary Gyarados, it was a red Gyarados.
Ash was impressed. This boy had the infamous red Gyarados. Perhaps, today might be the day.
"Now Gyarados, use Thunder."
"Dodge it." Greninja barely dodged the attack, "Now, use Toxic." Greninja shot out a purple blob so fast that Gold couldn't even think about dodging it. Gyarados was covered in a purple glow. Gold knew that he had only a few turns but he kept his ace for the last.
"Gyarados, use Thunder again." This time it hit its mark. It tired Greninja but it was still standing.
"Gyarados, use Dragon Tail."
"Don't allow him to hit you, dodge." Greninja jumped out of the way of the glowing blue tail of the Gyarados.
Gold knew that if this kept going on Gyarados would faint. But he had one last trick. "Now Gyarados, use Facade."
Ash's eyes widened, "Greninja dodge it!" But he was too late. Facade hit its mark and when the dust cleared yet again, both the Pokemon had swirls in their eyes. Ash had underestimated his opponent, but at least a good thing came out of it.
"Finally," Ash said out in a hoarse voice.
"What?" Gold was shocked to hear Red speak.
"Just wait a minute," Ash cleared his throat several times to get his normal voice back. After he had got it back he spoke, "As I was saying, thank you. Your actions have finally allowed me to speak and leave this mountain."
"My actions?"
"Yes. You know who Arceus is right?" Gold nodded. "Good. Well, he tricked me into taking a vow of silence and a promise to stay on this mountain until a worthy trainer came and challenged me."
"Wait you met Arceus?!"
Ash nodded.
"Anyways, now that you have -"
Before he could continue, Gold cut him off after recovering from the fact that the trainer in front of him had met Arceus, 'How did he trick you?"
Ash rubbed the back of his neck in embarrassment, "Well, you don't need to know that. It might lower my reputation."
"Chaos, believe me when I say that your reputation cannot go down. You're the trainer who lived on Mt. Silver."
"First of all, what's your name?"
"Gold."
"Second of all, cut the 'Chaos' crap. Call me by my real name Ash Ketchum."
Again Gold was shocked, "Wait, you're the trainer who disappeared two years ago. The one who had defeated Tobias's two legendary Pokemon in the Lily of the Valley Conference."
"Guess people still remember me by that," Ash mumbled to himself. "Yes, you're correct. Although my latest achievement was reaching the finals of the Kalos League."
Gold gasped, "That's why your Greninja looked so familiar after transforming."
Ash nodded, "Now before we begin, what was your position?"
"Well, I am the Johto Champion."
Ash's eyes bugged out, "You defeated Lance?"
"Yeah, but he's now the Kanto Champion. He defeated the reigning Champion, some guy by the name of Blue who has now become an Elite Four member in Kanto."
"Interesting. Now, you're the only trainer out of at least 20 trainers who managed to take out 2 of my Pokemon, should have expected that from a Champion but you ain't going any further."
"You have that much faith in this pokemon?"
"Oh yeah, when you see it you'll understand why." Ash pulled out two Pokeballs and threw them in the air.
"Go Charizard. Go Charmander." Charizard took the stage while Charmander stood beside Ash."
Charizard was huge. Larger than any one of its kind. It also had a blue stone attached to its tail. And when he roared it shook the boulders on the mountain.
"Wow! But why did you call that Charmander out as well?"
"Oh, she is his daughter. So she likes to watch her father battle and train."
"Ok, now go, Umbreon."
A large black almost cat-like pokemon took the stage. This was it. Ash smirked as he pulled his sleeve upwards to reveal a bracelet. Then he touched the stone which started glowing. Along with that the stone on Charizard's tail also started glowing and Charizard was engulfed in blue light.
The Pokemon that emerged would have scared the living daylights out of any novice trainer but not a Champion. Charizard was now completely black with a blue belly, a tail with a blue flame and blue flames coming out of the sides of its mouth. Gold was impressed, "Mega Evolution eh?"
"Oh yeah. My buddy here will kick your ass. Now that I can talk, just for the fun of it, I will speak the attack, okay?"
"Thank god. It was getting irritating."
"Well then, Umbreon use Dark Pulse." Umbreon gathered black light and shot it towards Charizard.
"Charizard use Dragon Pulse." Charizard gathered blue draconic energy and shot it towards the incoming Dark Pulse. The two attacks clashed but soon Dragon Pulse overpowered the other move and hit Umbreon directly. The result was Umbreon falling and being knocked out.
"Whoa, such power. It took just one move to completely knock out my Umbreon."
"Well, you should never underestimate Charizard."
"That's right kid. You may be a Champion but I am the king of all Charizards." Charizard roared at the sentence. Ash sweatdropped at the actions of his Pokemon.
"Go, Sudowoodo."
A tree-like Pokemon stood in front of Charizard. When he saw who he was facing, he almost fainted of fear.
"Don't worry Sudowoodo, I know you can do it."
"Charizard, use Flare Blitz." Charizard was entirely engulfed in blue flames and shot towards the other Pokemon.
"Quick Sudowoodo, use Protect." A green shield was erected in front of Sudowoodo, that successfully took the hit meant for himself.
Ash smirked, "Well, you just fell straight into the that."
Gold was confused. What did he mean? His question was answered soon after much to his dismay.
"Charizard, use Seismic Toss."
Gold just stared helplessly as Charizard caught Sudowoodo and flew straight into the air. From there, he flew back down at such a speed that if it were any other Pokemon it would have crash-landed as well. But no. Just when it was reaching the ground, Charizard threw Sudowoodo and glided back to where Ash stood.
The impact had created a crater where Sudowoodo lay with swirls for its eyes. Gold returned Sudowoodo and said, "Well, I say, let's fight a dragon with a dragon! Go, Dragonite."
The orange Pseudo - Legendary took place in front of Gold.
"You know what Gold? I'll show you the power of a true pseudo-legendary." With that Ash recalled Charizard.
"Go, Garchomp!" The blue shark-like dragon pokemon roared into the sky. It was also wearing a collar with a mega stone in it.
"You seriously traded a mega evolved pokemon to show me up?"
"Well, you're in for a surprise." Ash again touched his mega bracelet. Garchomp was then engulfed in blue light. Then out came Mega Garchomp. The spikes on its body grew in number. His fins became longer and wider.
"How?! Two Mega Evolutions in one battle?" Gold asked confused.
"Well, being the Chosen One of Arceus has its perks."
Gold shook his head and concentrated on the battle, "Dragonite, use Aqua Tail." Dragonite's tail was covered by a flowing blue colour and he dashed towards Garchomp.
"Garchomp, bite its tail, jump up, throw into the ground then use Dragon Rush." Garchomp did just as it was commanded. He caught Dragonite's tail in his mouth in a fluid motion before he could hit him, then he jumped up and threw Dragonite into the same crater where Sudowoodo had crashed. Before Dragonite could recover, however, Garchomp was covered in an aura of blue draconic energy and flew straight into Dragonite. The impact created a cloud of dust. When it cleared Dragonite had fainted.
Ash was cheering. "Whoo! That was one heck of a battle. I haven't had such a battle in ages."
"Yeah, yeah. I just have one question."
"Hm?"
"Why are you so open to me?"
"You see, I'm also one of the last Aura Guardians. So I can sense the nature and intentions of the person. I can only see happiness, determination radiating from you. No malicious intent whatsoever."
Gold nodded as he turned around ready to depart.
"Hey, Gold!"
Gold turned around.
"Can you wait up? I just need to pack up a few things then I'll be leaving this good-for-nothing mountain."
Gold just shrugged. Then after a few minutes, Ash was ready to go. They talked to the base of the mountain.
2 Months Later
"Alola Region. Get ready for some serious ass-kicking." Ash shouted aloud to no one in particular. After travelling with Gold for a month, Ash had decided that it was time to go to Alola. So he had departed from the nearest port to the Melemele Island of the Alola Region.
"Ash Ketchum. It's finally nice to put a face to the name." A man with a green cap and only a white lab coat greeted Ash.
"Professor Kukui. I've heard a lot about you from Professor Oak. Seems like you have helped The Kantonian Oak and The Alolan Oak a lot of times."
Kukui laughed, "Well, what can I say? It's my job."
"So tell me about the upcoming League?"
"Right now, we just have an interim Champion, the person who defeats the interim will become the Champion and choose his/her Elite Four and represent Alola in the half-yearly Champion meeting."
"How do I challenge the Champion?"
"Well, you have to complete the Island challenge then and only then can you go to challenge the Champion."
"Then what are we waiting for? Let's go and begin the challenge. Right Pikachu?" Ash pumped his fist in the air.
"You got it, Ash. Let' show the world our power."
3 Months Later
"Ketchum, you son of a bitch." A panting Kukui said to Ash.
"How the hell did you get this strong, Kukui?" Ash replied while calling back Charizard.
"Well, training is one part of it."
"No shit Sherlock."
"Anyways," Kukui began after regaining his breath, "You're the Champion now. Take the throne and take charge of the Alola Region."
Ash sat down on his throne, "Kukui, I believe the first thing I want to do is have a meeting with all the trial captains and Kahunas."
"I believe, changes are in order."

Well, that's the second chapter done. I skipped Ash's travel through Alola because frankly, it's not relevant to the story. Chapter 3 should be up by tomorrow or day after tomorrow.
