Weapons
As it is a spying, scouting, Intel gathering vessel, it doesn't have weapons. But it does have five underwater drones and usually has the support of a larger vessel like the S.S. Leviathan. It is also usually (secretly) escorted by Stealth Waterjets.
Spy equipment
Cameras: several cameras are mounted on the bow, stern, sides, top, and bottom of the vessel. A HD super-zoom AI-enabled Bi-scope is mounted to the conning tower.
Drones: acts are additional 'eyes' for the Submarine.
Listening equipment: to listen in to enemy conversations
Hacking equipment: for hacking into enemy systems
Video message intercepting equipment: to intercept video messages or look into enemy video-calls or videoconferencing.
Email message intercepting: ditto
Computer: for web researching through secure channels or checking on enemy social media posts. Also, for entertainment purposes.
Sonar: to give the sub heads up to any approaching enemy craft
Stealth: won't last very long as a reconnaissance vessel if the enemy can pick it up on sonar.
Radio frequency scanner/satellite message interception/phone tapping system/disinformation system: for systems for listening in or confusing the enemy.
Communication cut-off: cut off an enemy from henchmen, minions, fellow villains, and other enemy craft without them knowing. Perfect for cutting enemy off from reinforcements or sending distress signals.
Other features
Oxygen tanks: for breathing…can be tapped off by any larger vessel with hydrolysis plants or oxygen recyclers. Can also be topped off at the surface. Carries about 3 weeks' worth of air.
Oxygen recyclers: converts co2 into Oxygen in case the crew is unable to refill tanks at the surface or at another Submarine or underwater base.
Desalination plant: to provide the crew with fresh water
Food storage: keeps about a months' worth of fresh food, two weeks' worth of freeze-dried meals, and two months' worth of MRE's (meals ready to eat).
Bathroom: obviously
Galley: to prepare or cook food
Dining Room: Just a table you can eat at.
Five bunk beds: So, five penguins can sleep at one time. This allows for the crew to take shifts.
Three-fold out beds: for the Spy master general, and two co-pilots (when captain isn't captaining) can sleep. Can also double as medical beds.
Captain's cabin: rank has privileges. A spacious suite for the captain to sleep, relax, cook, and eat in. has its own bathroom, life-support, king-size bed, Tv, radio, secure internet/communication channels, full-service kitchen, and a full-size fridge.

Drone storage: for storing drones
Torpedo tubes: for launching drones. As there is no torpedoes or torpedo storage on board.
"topside" docking struts: Allows docking clamps of a larger sub (I.E: S.S. Leviathan) to attach to the vessel
Docking airlock: lines up to most airlock hatches on most submarines. Some Subs have a special extension added to their airlocks in order to line up with the Ensign's airlocks.

A brief History of the S.S. Ensign
In 2009 the IPSA wanted to create a new Submarine to be the jewel of their reconnaissance fleet. While most Reconnaissance subs (like the S.S. Sneaky) were cramped, slow, and could only be crew by three penguins (a pilot, a co-pilot, and 1 technician to operate all the listening and spying equipment) they wanted one that can hold a technician crew of 10 split into 2 shifts. They also wanted a captain, two co-pilots, and a spy master general. Plus, a spacious accommodation for the captain. In 2010 The IPSA commissioned Penguin ship designer [redacted] to design a Sub from scratch that is specifically for reconnaissance from the get-go. An early prototype of the S.S. Ensign was created in 2011 and a proof of concept version the S.S. Spymaster in 2012. The design was finalized late in 2013. Due to delays the Ensign wasn't completed until November of 2014. The Sub was official dedicated and put into service in 2015. It was recommissioned as the official scouting vessel of the S.S. Leviathan in 2016 shortly after construction of the carrier class submarine started. It official became the companion vessel of the S.S. Leviathan in 2017.
Other reconnaissance submarines
The S.S. ensign is officially the only…confirmed…reconnaissance submarines in existence. Its predecessor Recon submarines have been decommissioned and its prototype have been destroyed. But there are several rumored Recon Submarines in operation that that those will be confirmed.
