(I'm just kidding, I watched the episode. Probably one of my favorites this season).
Anyways, the 501st would probably flip out. Clones are loyal to a fault, but I think they can see when their commander is losing their mind. I could see the Republic sending in Jedi to deal with Ironwood, so they can help save Mantle and Atlas. I think Rex could talk to Winter about how she needs to make her own decisions (like Dogma). Winter keeps talking about how it's her duty to listen to Ironwood, but I disagree. She has a duty to all of Atlas, not Ironwood. Rex could show her that.
