Authors note- Few things, firstly the episodes are going to be done in chronological order instead of release order. Secondly, I'm not going to adapt every episode, but I am going to the best ones along with any that introduce important characters. I'm also doing arcs in their entirety so when I do the lair of General Grievous, I'll have to do the two episodes before that as well. The only episode that I'm skipping for an arc is Evil Plans because it isn't really needed.

short for the Senator and the good
citizens of Spagonia...
On the surface of Spagonia a battle is taking place between Republic clones and Separatist badniks. Wynmacher is at a small command centre talking to a hologram of Shadow and a human man who had a grey moustache, Admiral Gerald. "Separatist forces are overrunning our position and we are out of food, water and munitions. Our situation is desperate-" the holograms suddenly cut off.
Above the planet multiple Republic cruisers are in the middle of a battle with separatist's egg carriers. On the bridge of the main cruiser Shadow tried to fix the projector "Senator Wynmacher?" there was no answer. "General, another one of our ships have been hit!" a clone officer said. Shadow turned around and saw one of the other cruisers get destroyed by laser fire. "Master Espio better get here soon or this is gonna be one short rescue mission". Gerald ran to the front of the bridge "The Command ship is bearing down on us! Forward shields" he said urgently.
On the bridge of the main egg carrier an echidna wearing a cloak was sitting in the captain's chair "Fire all forward cannons. Cut off those Republic supply lines and separate them from their escort cruisers!". Next to him was a black armoured humanoid Swatbot with a domed shaped head and a single glowing red visor. The Swatbot relayed the echidna's orders through the ship. The echidna watched as one of the supply ships get badly damaged by cannon fire.
Back on Shadow's ship he sees the damage "Over-fire all reactors. We're gonna blow right past this guy, whoever he is". One of the clone officers rises from his seat "General, a Republic cruiser is coming out of hyperspace behind us", Shadow smiles "Espio".
On the bridge of the new ship Espio and clone Commander Armand are watching a hologram projection of the battle. "Looks like General Shadow has already engaged the enemy" the coyote said. Espio rolls his eyes "That's nothing out of the ordinary especially since I gave him direct orders not to".
The echidna admiral watched the new ship "The Republic cruiser is not breaking of its attack" the Swatbot told him. "Hold the line. Intensify forward defectors" the echidna ordered. The ships began firing at a faster speed which began to badly damage the cruisers.
Shadow glared out of the window when a hologram of Espio appeared behind him "Shadow, I want you to withdraw". Shadow turned around and looked to be in disbelief "Withdraw?" "Yes, I brought a new toy that might give us an advantage". Gerald came up to him "With respect, General, now might not be a bad time to regroup". Shadow thought to himself before answering "Tell the transports to fall back to Espio's position. We'll cover their retreat as they escape behind the planet's moon". He watched a cruiser taking heavy fire "I hope Espio knows what he's doing".
The echidna watches the Republic turn around and head towards the moon. The Swatbot walks forward "They're are escaping. Should we go after them?" "No, our orders are to keep the blockade, not chase. I've won this round. Re-cycle the shields and let the cannons reset to full charge". The echidna smiled at sat back in his chair "The enemy will soon return and when they do, we shall be ready".
Now safe behind the moon Shadow took a shuttle towards Espio's ship. He landed in the hanger where his master was waiting for him. "Well, here I am. Tell me about this new weapon" Shadow said as he walked towards him and crossed his arms. "You're looking at it" Espio replied gesturing to and empty space behind him. Shadow stared for a second "Has the war been getting to you a bit?" he joked. "If you took two more steps forward, you'd be kissing it" Espio nodded to a clone who pressed a button on a pad he was holding. A large ship suddenly appeared behind Espio who smiled smugly "It's a stealth ship". The ship had a triangular front and back with the idle section being cylindrical. Shadow was impressed "That's some trick" "Let's hope the Separatists think so". They walk over to the entrance of the ship "So I assume scanners can't detect it" "As far as we know, but this is the first real field test. I figured you'd be up to the challenge". Shadow nodded "Always. So, you want me to get past them undetected and take them out from behind?" "No. This is just a prototype and definitely not ready for an offensive. I need you to run a mercy mission down to the planet's surface. The ship can carry enough supplies for Senator Wynmacher's headquarters". Shadow rolled his eyes "Oh, so I'm still just a delivery boy? We don't need a whole fleet. I can do this myself". They walked past clones who were carrying crates into the ship "Shadow, slow down and do what I tell you. It's more important to save lives than destroy ships. I need you to continue the mercy mission", Shadow reluctantly nodded.
Elsewhere Admiral Gerald was at a computer, he did a scan of the Separatist flag ship and saw a symbol on its side. He used the computer to identify the symbol which showed an image of the Echidna admiral. Gerald leaned back in his chair in shock "Impossible. It can't be him". He takes out his commlink "Commander, tell General Shadow to hold his departure" "Yes sir".
Back in the hanger the admiral runs towards Shadow with a data pad in his hands "Thank you for waiting, Sir. I'm sorry to hold you up" "No apologies, Admiral. What have you got?". They both walked towards the stealth ship "Something about our last engagement struck me as familiar, so I did a bit of research" "And?". Gerald handed him the pad "I believe the opposing commander is none other than Admiral Kragok". Shadow stopped for a second "I thought he was killed at the Angel narrows" "That's what I thought, too. But the tactics employed, the efficiency of the badniks' manoeuvres and the symbol on the ship". He tapped the data pad showing the symbol from earlier "The last time I saw symbol… Let's just say I lost a lot of good men that day. A fleet led by Kragok was blockading Angel Planet. He tore our ships apart. We barley escaped. In the end a Shinobi led task force moved in to settle the matter. Kragok's ship was destroyed and we assumed him with it". The two of them entered the ship "It shouldn't be a problem. We're not engaging Kragok. We're heading down to the planet". "I don't think we'll have a choice, General. Kragok will most likely come for us. I would like to volunteer my services as a consultant in case that happens". Shadow smiled "Welcome aboard". Clones began boarding the ship and got to their stations. A crocodile came up to Shadow and saluted "Everyone's on board, Sir. We are go", Shadow nodded and went to the pilot's seat. The ship began to take off and exited the hanger, it turned invisible before going around the moon and heading straight for the blockade. Shadow slowly manoeuvred the ship around the cruisers with one just being feet away from the ship's hull "Doesn't look like they can detect us". Gerald stood behind him "Yes, but if you get us any closer, they won't need scanners" "Relax, you wanted to come, remember?".
Kragok was waiting impatiently when the Swatbot walked forward "I cannot calculate why the Republic fleet has not launched another attack". The echidna thought to himself "What is the status of the assault on Spagonia?" "Resistance is crumbling, sir. I would estimate a half rotation before it is over". A sadistic smile began to form on Kragok's face "We need to add some pressure onto the relief ships. Send the bombers to hit Senator Wynmacher on the surface. That should draw those cowards out from the moon".
One of the clones saw something on the scanners "General, we have incoming bombers with fighter escort! There closing in on our position" "What's our defensive capability?" Shadow asked. "We've got torpedoes and anti-aircraft cannons, sir, but we'll have to decloak to use them". Shadow tired to decide what to do "They're heading straight for us, 8,000" the clone said. "Have they detected us?" Gerald asked, "I can't tell, sir. Should we go on the defensive?". Shadow raised his hand "No, wait. Power everything but the cloak down. Let her drift". They did so and the clone continued to watch the scanner "2,000… 1,000" "There going to hit us!" Gerald raised his voice. There was silence as they all watched out the window towards the planet. Suddenly the bomber squad flew over, just missing them. "They don't know we're here" Shadow said, but Gerald then saw where they were going "They're heading for Senator Wynmacher's command centre. They're going to bomb it".
On the bridge with Espio a communication from Wynmacher activated "We are under attack by the Separatist fleet. They're coming by air and by ground. We can't hold out much longer. There's little chance of survival. Help us, General Espio. You're our only hope". "Get me, Shadow" Espio said and Armand changed the frequency on the projector causing Shadow to appear. "Shadow, I've just spoken to the Senator. They're in dire need of your help. Continue with your mission to the planet's surface. I will engage Kragok's fleet with the ships we already have" "Master, you won't stand a chance". Espio sighed "Shadow, I've got enough problems without you becoming one of them. Get those supplies to the refugee camp. I'll worry about Kragok. Just stay on course and-" "It won't work". Shadow looked to someone outside of the projection "Prep torpedo tubes one through four. Fix range of Kragok's command ship" "What're you doing!?" Espio asked angrily. "We need to destroy Kragok and this ship is the best chance of doing it", Espio glared at him "I want those supplies on the surface now". Shadow smiled "Don't worry. I'm on it" the hologram suddenly cut off "Shadow!" Espio said before sighing.
Kragok was still waiting "The Republic fleet is holding position" the Swatbot told him, "Yes, this is unusual. There planning something". Suddenly in the distance Shadow's ship decloaked which Kragok saw "There! A cloaked ship!". Shadow's ship fired torpedoes which were heading for the bridge. The Swatbot looked over to Kragok who didn't seem worried "Activate the shields" he said calmly. The shields activated right before the torpedoes hit causing them to detonate early. Kragok chuckled "Foolish Republic scum! Prepare to fire all cannons!".
"Well, that did nothing" Gerald said as the Command ship fired at them. Shadow remained calm "Prepare to cloak and launch flares". The ship swerved out of the way as the flares diverted the incoming fire. A large spread of lasers was shot in the direction of the ship which Shadow quickly flew through without getting hit just before the ship quickly turned invisible again.
"Scans are coming up negative. We missed" the Swatbot said. Kragok was surprisingly not angry instead seeming intrigued "Mabey, but we have learned something. No clone could have successfully flown through that many lasers. We are dealing with a Shinobi". He chuckled "Patch me into the comms channel, open on all frequencies".
"Now that they know we are here, what's your plan?" Gerald asked, "I'll think of something. In the meantime, I've got Kragok right where I want him, thinking about us". A bee clone ran onto the into the cockpit "General, there's a transmission on the open frequency. It's the enemy" "Put it through". A small hologram of Kragok appeared on top of the ship's controls. "I am Admiral Kragok. If you are listening, Shinobi, you've made a bold move and a grave mistake. I appreciate your decision to face me ship-to-ship to play this little game. It's been so long since I've had a worthy opponent. You have an impressive vessel". Kragok's face turned very serious "But I warn you, I have dealt with it's kind before. Your technology will not save you and your friends on the planet below will perish as a result of your failure. The people of Spagonia and her resources shall join The Separatist Alliance. Turn back now. Retreat while you can for I am your doom", Shadow turned the message off. Gerald looked confused "He said he's dealt with this kind of ship before" "How?".
The Swatbot turned to Kragok "I calculate the Shinobi will not turn back as you request, Admiral". Kragok chuckled "Of course not. I do not expect him to. He'll attack again. A stealth ship could have passed our blockade easily. This Shinobi chose to attack".
Shadow and Gerald were talking to a hologram of Espio "You're right, Admiral. There are records of Kragok's battles and a few against ships with cloaking devices. It seems in each case, he used torpedoes to hit the ship somehow whether it was cloaked or not". "Then he has a way of tracking us" Gerald said, "Tracking torpedoes? What class of ships was he fighting?" Shadow asked Espio. "Mostly cruiser-to-cruiser. Nothing as small as your ship" "Well, no ship this small usually has a cloaking device. Mabey he's tracking the magnetic signature. Thanks, Espio. Hold off your attack until we destroy Kragok's ship". Espio face palmed "Might I remind you that this was not your mission?" "You might" Shadow turned it off. "Admiral, prepare to disengage cloaking device and fire".
Kragok saw the ship decloak and fire at the bridge but was again stopped by the shield. The ship then recloaked "Lock on to it's magnetic signature, arm tracking torpedoes and fire on my command". The Swatbot turned to him "But, sir, we cannot fire unless we lower shields" "Then lower the shields and fire!". The Swatbot did so and the torpedoes where launched. The ship decloaked and went at full speed towards Kragok's ship with the torpedoes following "Sir, he is heading right for us". Kragok stood up from his chair "He can't. Raise the shields!" "We cannot. The shields are still recharging". Kragok watched in shock as Shadow's ship was heading straight for the bridge before quickly turning upwards just missing them. Kragok saw that the torpedoes were coming, he calmly closed his eyes and accepted his fate. The torpedoes hit the bridge destroying it and the rest of the ship.
Shadow piloted the ship towards the surface when Espio reappeared on the projector "I hate to admit it, but good job, Shadow. We're beginning our attack on the rest of the fleet". "Have fun. I'll be delivering the supplies to the surface" Shadow said with slight smugness in his voice.
Later the ship has landed near the command centre and was being unloaded of it's supplies. Wynmacher walked up to Shadow "General Shadow, I have no idea how you did it, but you saved many lives today" "Thank you, Senator". Wynmacher went to help with the supplies. Shadow smiled and turned to Gerald "Well, looks like we make a pretty good team" "I must admit I am a bit surprised at the reckless nature of your tactics, though I cannot argue with their results". Shadow chuckled "Well, you'll find I like to do things… differently from time to time" "Indeed. The Chancellor mentioned as much, though he insisted it was the highest compliment". The two walked to the command centre to aid however they can in the battle.
