Chapter 1
Mission complete, Danzo-sama.
He was so numb he couldn't even feel his numerous injuries anymore. He could hear ANBU in the distance, coming closer by the second. His clothes were covered in blood and he was surrounded by an entire district full of the bodies of his clansmen, with the body of his cousin and best friend Itachi at his feet still bleeding out.
It's finished. Everything's all over. Just one thing left to do.
At fourteen years old, Shisui couldn't do fuinjutsu and nor could he read in kanji above Sasuke's grade level. All he'd really done was try to copy a fuinjutsu from a scroll in the Uchiha clan library's restricted section just in case. He also wasn't thinking straight, or he would have just offed himself and been done with it all. That had been the orders. But instead, his mind went straight to Plan B for whenever he was in a bind and about to be caught: seal his body away so no one can study his clan's kekkei genkai.
Can't let them get to me. Can't let them capture me. Gotta protect the village.
Forbidden Sealing Art: Secret Coffin Jutsu!
Somewhere deep in the Forbidden Forest, a badly wounded Japanese teenager appeared out of nowhere in a flash of light. It wasn't an apparition, and it lacked a pop or crack or noise of any kind to accompany it. Squirrels scattered and crows took to the air, startled, but a lone centaur drew closer.
"It is just as the stars foretold. He has come." He said, and quickly galloped off towards the castle to alert the humans.
Hours passed before Shisui started to wake up.
"Hmm…ugh…huh? What-?"
Where am I? How am I alive?
He was absolutely sure he was alive. His whole body ached and all the cuts and lacerations stung from getting dirt in them from the forest floor and not to mention the sharp, stabbing pain coming from his left rib cage every time he tried to breathe. He was instantly alert, mind racing.
Did I mess up the fuinjutsu? Where did it send me?
Am I in enemy territory right now? I have to get up and find cover. This is too open.
He could scarcely draw a breath in. He laid there, trying to breathe and stay conscious, listening to his surroundings carefully. Someone was in the forest nearby with a dog – a civilian more than likely, or a genin. They weren't even trying to be quiet and sneak up on him, which ruled out an Inuzuka-ninken team.
He heard footsteps approaching and forced his body to move, drawing a weapon and opening his eyes as a large black dog and a giant of a man entered the clearing on foot.
"There 'e is! Tha' must be 'im!"
The very large man made the mistake of trying to approach a wounded, disoriented, and barely conscious shinobi.
"Stay away!" he exclaimed, forcing himself to his feet and lashing out with a kunai, slashing the unknown man in the arm he'd instinctually raised to shield himself from the attack.
"Wait! I'm not gonna 'urt ya!"
He pulled a half ram sign and shunshin'd into a nearby tree, trying to put distance between them. He could feel a sudden stabbing pain in his chest as his heart skipped a beat from the strain.
Damnit I don't have the chakra for this.
He withdrew to the forest floor, taking cover in the dense foliage and trying to find sufficient shelter while taking care to avoid making noise or making an obvious track for that dog to follow.
I have to hide until they leave. Whoever that man is, he doesn't speak our language. I must have fucked up the jutsu. I should have just offed myself instead. But I can't die here, I don't even know where here is!
He pulled a small pouch out of one of his hip pouches and ate one of the food pills in it to try to restore his chakra some and provide his body with nutrition. Every step he took, every stabbing breath he drew in, he had to fight to stay conscious. Eventually, he found a cave and set up some sapling traps to wake him up if anyone approached outside. He half sat, half collapsed to the floor of the cave, completely exhausted, gasping for air with the exertion and the stabbing pain in his side. He had barely any chakra left. He unsealed one of his water canteens and took a long drink from it before setting it down and letting himself slip into unconsciousness again.
He slipped in and out of consciousness for a long time after that. Hours, days, he had no concept of time anymore. He was slowly but surely going through his sealed emergency stash of water canteens and ration bars.
I'll have to leave soon to find more water.
Just then, the loud cracking sound of one of his saplings snapping woke him up. Ignoring the pain he bolted upright, kunai in hand, and paused to listen.
There's two unknowns. One on horseback and another on foot. They're drawing closer, they found the cave.
He ate two more food pills to try to get his chakra up. They were cheap, but they'd have to do especially if he was about to be outrunning a horse and rider into the trees.
There's plenty of those chakra pills left so I can afford to expend the chakra to fight and run away now.
Another sapling trap snapped, alerting him to their presence at the entrance of the cave.
Two voices began to converse at the cave entrance, speaking that unfamiliar language he didn't understand.
Two? So there's someone on horseback and another on foot.
"The herd tracked him here. The foal is awake and moving, Severus Snape." One said.
"We do not wish to harm you. I am a Severus Snape, and I'm teacher at the school nearby." Said another.
I wish I knew what they were saying. They don't sound threatening, but that doesn't mean much.
"Sorry, I don't understand." He replied, knowing they probably couldn't understand him either.
He heard the individual on foot draw something with their right hand from within his jacket and charged him, sharingan activated, kunai in his left hand with his right hand raised in a half-ram sign. He shunshin'd behind the man on foot and stabbed in the back, non-fatally, before delivering a swift kick to send him sprawling a short distance away, knocking the weapon out of his hand.
A stick?
He didn't have time to go and break it because the horse-man that had been standing at the black-cloaked man's side tried to grab his arm and restrain him, saying something sternly to him. He slashed out at it to force it to evade, put up another half-ram sign with his left hand, and shunshin'd away into the trees.
Gotta put some distance between me and them while it'll be busy treating its comrade.
It was a steady, constant expenditure of chakra to leap through the trees like this but it was the fastest option available to him. He still had no idea where he was, so he just ran in a straight line knowing they'd be forced to track him on foot.
How long was I out if they tracked me there already? I have to find water and maybe a village to replenish supplies. Water first though.
It took him a bit but he did manage to find a stream and fill up all of his canteens and put a water purifying tablet in each of them before resealing them again. He drank his fill before filling it again and stopped to rest against a nearby tree.
Gods it hurts.
How much ever time had passed, it certainly wasn't enough time for his injuries to heal. They probably weren't going to heal on their own anyways. It was a bit late to care, but he decided to look over his injuries while he had the chance. He couldn't do much without a medic-nin for the rib injury but he could at least clean, stitch, and possibly bandage all the cuts and lacerations he could reach by himself.
Some of them are probably infected by now but that's a problem for later. I need to eat and replenish my food supplies.
It hurt to move around so much after running this far, but he managed to catch some fish and start a fire so he got to eat a real meal for the first time in a while. Roasted fish was classic mission food, but at this point anything but ration bars was amazingly delicious. He cleaned it all up afterwards, trying to cover up and hide the signs that someone had made camp here.
He ran a distance before taking shelter in another cave for the night. He made some more of the sapling traps before laying down and trying to fall asleep, exhausted, despite the stabbing pain every time he breathed.
Meanwhile, back at the castle Severus was being treated by Madame Pomfrey.
"As if I didn't have enough patients! What have you done to yourself, Severus? I suppose its Headmaster, now." she demanded when he walked in, gesturing at all the pupils in hospital beds with injuries from Dark Arts class and detention.
"I was stabbed in the back. I already took a blood replenishing potion, but I can't get to it or I'd treat it myself." He replied, ignoring her disapproving look. She hated it when he treated his own injuries. "Hagrid told you that the centaurs have found an injured teenage boy in the forest? Yes, well he attacked me as well. All my experience in the war and he was quick enough to get behind me before I could even aim."
"He's still out there?! That poor boy's been lost for a week now!" she exclaimed, motioning him over to an empty bed. "Can't you just send an elf to collect him?"
Severus shook his head in the negative, pausing to let her cut off his cloak and shirt with a spell so she could see the wound. "No, that's not a good idea. He's just as likely to harm it as he did us."
"It's not a fatal wound, but its deep. I'll clean it and mend it for you, and then you can be off." Poppu Pomfrey replied. "It was made by the same type of knife that Hagrid was cut with. You'll be in and out in another five minutes."
Severus nodded curtly. "Good. I need to identify the language the boy was speaking so I can find the translation spell for it and go find him again. No one that young can survive out there for long."
Poppy did a few spells and his stab wound mended itself instantaneously. "Thank Merlin. Next time I see you it better be to bring that boy in here so I can help him."
"Of course, Poppy." He replied. "I'm just as concerned for him as you are."

This Shisui has Tsukuyomi not Kotoamatsukami so the massacre took place a year early because his canon death delayed it and Shisui was made to help.
