So, This is my first fanfic so go easy on me and please review and give your opinion.

Now, I am going to explain the whole structure of this fic so you can anticipate what you will be reading.
This fic is inspired from many fanfics I have read, most notable of them all is the 'The bonds that shape us' by adamxero and many more.
So, in this fic Naruto will be 6 years older than canon, he will still be a goofy person with traits of his canon personality, he will be strong but not from the get go it will take time, also he will not have the whisker marks on his face and he will look like Minato with tid-bits of Kushina's features with red tinted blonde hairs, he will have Mokuton.
His younger brother(Raiden) will be like canon Naruto but with major changes.
This will be a NarutoxFem!Itachi(Miyuki) . No harems
Also Kushina here is Hashirama's grand daughter but she was born in Uzushiogakure.

CHAPTER-1
Naruto Namikaze, Son of Yondaime Hokage Minato Namikaze, was sleeping peacefully on his bed when suddenly he felt a large amount to killing intent coming from the village. Jumping out of the bed and looking out of his rooms window he saw the Beast which his mother, Kushina Uzumaki keeps jailed inside of her.
He couldn't understand what was going on, this wasn't supposed to be happening, as today his little brother was coming home not a Giant Beast. And as Naruto's mind went in overdrive, he remembered what his father told him earlier today.
FLASHBACK
"Dad, why can't I go with you and Mom to meet my little brother" complained the 6 year old Naruto to his father Minato. Minato looked at his son with a sad smile and said "Naruto, during pregnancy the seal which keeps the Nine Tails subdued in you mothers stomach is weakened, so I can't take a risk by taking you with us, I don't know what will your mom and I will do if something bad happened to you". With a sad look on his face Naruto replied "Ok dad".
Remembering that Naruto had a feeling of dread in his stomach. Then, all of a sudden he heard his fathers voice downstairs . Wanting to know what was happening he ran towards his father and saw his father placing his mother on the bed beside what looked like his brother. Seeing this Naruto asked "Dad, wha-what's happening out there, what happened to mom?". Kushina seeing Naruto smiled while crying and said "Naru-chan, come here and meet your brother Raiden". Naruto walking towards his parents, again asked the same question "Dad, what happened to mom".
Minato sighed and told Naruto about the white masked man who took Raiden as a hostage and then took his mother to extract the Nine Tailed Fox from her. Naruto's eyes widened at what his father just told him. Then he felt his father picking him up and placing him beside Kushina. And then Minato smiled and said "But don't you worry I will fix everything and comeback in a Flash okay". Putting on his Hokage Haori Minato looked at his eldest and said "Till then Keep your mother and brother safe for me okay". Nodding Naruto replied "Yes Dad, I will".
And just like that Minato disappeared in a Yellow Flash. Looking at his mother and his little brother Naruto smiled and said "I will protect you with my life mom and little brother" with full confidence. Listening to this Kushina hugged him and said "I know you will Naru-chan".
With Minato
After Teleporting to the city ,teleporting the Bijuu Bomb, Defeating the masked man and freeing the Nine Tails out of his control. Minato went on to summon Gamabunta to hold off the Bijuu, so that he could Teleport the Bijuu outside of the village where he planned to seal the half of the Nine Tails in Raiden and the other half of it in Naruto. But the luck wasn't on his side today because while erecting the barrier Naruto was left outside. Kushina was holding the Beast down with her Chakra chains and couldn't hold the Bijuu for long.
Seeing no other option Minato Sealed half of the Nine tails in him using The Reaper Death Seal and prepared to seal the other half in Raiden. Seeing that it was going to be sealed again inside of the infant the angry Fox freed its claw from Kushina's chains and went on to impale the infant in front of him.
Watching the scene unfold, Minato and Kushina jumped in front of the claw to stop it from killing their youngest. Waiting to get impaled Both the parents waited but nothing happened. Then suddenly they heard the Fox yell and roar and as they looked back to see what happened their eyes widened at what they saw.
With Naruto and Third Hokage
Stuck outside the barrier Naruto could only call out for his parents as he watched his father seal the Bijuu in himself using the Reaper Death Seal. The Sandaime Hokage, Hiruzen Sarutobi tried his best to console the distraught child. And while watching the Bijuu get sealed inside his father Naruto saw the Bijuu getting out of his mother's chakra chains and trying to kill his brother and parents using its claw. The Sandaime could only watch the scene unfold.
Watching this Naruto screamed in horror and to the surprise of all, Wooden branches came out of the ground and wrapped themselves around the Bijuu's hand and neck. Naruto almost exhausted himself doing this. Surprised at seeing that the child had the same ability as his predecessor, Hiruzen told the Hokage's Guard that what they all saw now was a S-Rank secret of the village until told otherwise.
The barrier separating them started to fall and Naruto ran towards his parents. Hiruzen and his men also took off after him. While running there, Naruto saw his father seal the remaining half of the BIjuu inside his brother Raiden. Hiruzen watching this told his men to stop as not to disturb the family moment that was to come.
Walking towards his parents Naruto could see that both his parents were exhausted and on the verge on death. Just as the thought crossed his mind, it took all of his will power to not cry. As Minato and Kushina saw Naruto trying his best not to cry. Kushina mustering all her strength walked towards
Naruto to console him. Minato with Raiden in his arms also went towards them to bring them in a hug as it would be the last time that he and his wife will see their kids for a long time.
While this was going on, Minato spoke In a sad voice "Naruto your Mom and I will no longer be here so it comes upon you to protect Raiden". Naruto hearing this couldn't hold his tears and started crying as Khusina tried to console him and after a few moments Naruto composed himself and said "I promise you Mom, Dad that I will protect Raiden with my life, and I never go back on my words, believe it".
Minato ruffled is hair as he asked Khusina if she wanted to tell something to Naruto and Raiden. Kushina nodded and started speaking "Naruto, Raiden don't be a fussy eater…eat a lot of vegetables, make friends it doesn't matter how many, just make sure they are real friends, whom you can trust and who have trust in you" Naruto nodded and Minato smiled at Khusina's words as Khusina continued "And study your ninjutsu, Naru-chan I know that you are like your father but help Raiden if he needs it. And remember the Three vices of Shinobi…don't borrow money if you can help it, save what you earn…do not drink until 18 and don't overdo it or you'll ruin your body. And as for women" she paused and before she could continue speaking Minato spoke up "Find someone like your Mom, Naruto and if you meet Jiraiya-sensei just don't catch his perverted habbits." Kushina nodded to this and said "If any of you becomes a pervert I will comeback from the dead to knock some sense in ya" at this everyone who was in the area sweat-dropped.
Then Kushina said in a broken voice "I love you Naru-chan, Rai-chan" then in a serious tone both Minato and Kushina said "And if Raiden ever needs a shoulder to cry be there for him Naruto" Naruto nodded at this and Minato smiled and then continued "Be wary of Danzo, he is a Dangerous person and keep Raiden safe from him because he will try to turn him into a mindless weapon and with the reveal of your Mokuton he will come after you".
At this Hiruzen came up and after clearing his throat to get the families attention and said "Yondaime, you don't have to worry about that, I will keep that war-hawk away from your children" Minato thanked the Sandaime for this, as Hiruzen continued "But then there is the problem about your enemies, what are we gonna do about them, they will definitely come after both Naruto and Raiden. I can assure Raiden's safety but Naruto's birth is known throughout the elemental nations".
"I will leave Konoha to keep Raiden safe" everybody was shocked at Naruto's words. Not noticing their reactions he continued "Of course, I will come back time to time but for the next few years I can live with Jiraiya-sama". Minato spoke in a serious tone "Naruto what you are asking for is not easy" he couldn't speak further as Khusina spoke up "Naru-chan do you understand what are you saying. What about Raiden, are you gonna leave him alone?".
Naruto nodded and spoke in a serious tone full of conviction "Mom, dad I know what I am saying and I will do whatever it takes to keep Raiden safe and Jiji can look after him while I will be away" as he looked at his brother and smiled. Minato and Kushina couldn't argue with him and others just watched him shell-shocked.
Remembering what he wanted to tell Hiruzen, Minato spoke up "Sandaime, the Bijuu didn't escape by breaking out of the seal, but was forced out of it by a man wearing white mask with a sharingan eye…whom I suspect to be…Madara Uchiha" this revelation shocked Hiruzen who could only nod.
Continuing what he was saying "I did defeat him but. He said that he will comeback. I don't know when but I have marked him with my Hiraishin marker, so you will have easier time tracking him down before that happens".
"Thank you Yondaime, even after dying you will be keeping the village safe" said Hiruzen. To which Minato replied "It is my duty to keep my family safe and the village is my family".
Then Minato saw the Death god getting angry so he gave Raiden to Naruto and ruffled his hair saying " I am proud of you son and will always will be and Kushina thank you for being in my life" saying this he closed his eyes and Naruto saw his father's limp body fall to the ground sideways.
Kushina also feeling her chakra depleting hugged her sons and said " Naru-chan I think this is it, we didn't want this to end this way but this world can be cruel, so be safe" and her body also went limp. Naruto looking at his parents dead bodies and feeling the effects of his handiwork earlier fell unconscious with Raiden in his arms but was caught by Hiruzen, who took them to his old office.
Next Day
Naruto woke up slowly hearing a someone's cries. Opening his eyes he sat up on the couch he was lying on. Looking at the waking form of Naruto, Hiruzen sighed as the boy had been through a lot ,he had witnessed war and now the death of his parents 'The world is really cruel' he thought while taking a puff from his pipe.
"How are you feeling, Naruto-kun" Hiruzen asked the young boy.
"…" Naruto stayed silent while watching his brother cry, as memories of last night came back to him.
Hiruzen watched the kid as… "Sensei" he heard a voice coming from the window of his office and smiled bitterly.
"Jiraiya, I'm glad you came, I know how you must be feeling now but there are important matters that we must discuss" Hiruzen spoke up still looking at Naruto who was cradling his brother and continued "As you know Jiraiya last night The Kyuubi broke free from the seal that was holding him in Kushina but that was not what happened" now looking at Jiraiya, he continued "Minato told me that a Masked man who he suspects to be Madara Uchiha did all of this".
Hiruzen looked at a shocked and angry Jiraiya and said "Now Jiraiya control your emotions, we have some things to do".
Coming back to his senses "What sensei?" said Jiraiya looking at his sensei with a questioning look.
"Minato placed a Hiraishin marker on that man so I want you to find him" replied Hiruzen.
"And"
"Jiraiya other villages will come to know of the Kyuubi attack and with our weakened state they can and will attack us…So I want you to deceive the other villages using your spy network by spreading that even after the Kyuubi attack Konoha is still standing tall".
Hearing this Jiraiya nodded and asked "What else?".
"Also Minato's enemies would love to get him by killing his remaining family" said Hiruzen looking at the Namikaze brothers .
"So, what do I have to do" asked a curious Jiraiya looking at Naruto and Raiden.
Seeing his cue to speak Naruto spoke up "I want to go with you so Raiden can stay safe in the village".
"Are you sure about that Gaki" asked a shocked Jiraiya looking between Naruto and Hieuzen. "Yes Jiraiya-sama, I have dad's permission to go with you" Shocking Jiraiya even more.
"And you are mine and Raiden's godfather so that's the least you can do." Naruto continued.
Jiraiya coming back to his senses went towards Naruto placing a hand on his shoulder and said "Naruto you know you will be declared officially dead" pausing to look for any reaction on Naruto's face he continued "And you will not be able to meet Raiden until he is strong enough to protect himself".
"I will use Transformation Jutsu to come and meet him once in a while and Jiji can keep Raiden safe" replied Naruto.
"Do you agree with this sensei?" asked Jiraiya.
Hiruzen sighed despite knowing that he should refuse to such request of Naruto to leave Konoha but his leadership instinct knew this was the best way to keep the Namikaze family safe from Minato's enemies.
"Yes, Jiraiya I am and even if I say no, Minato had already agreed with Little Naruto here" said Hiruzen in a tiered voice.
Naruto giving Hiruzen to hold Raiden said "Jiji keep Raiden safe until I become strong enough to protect him myself". Nodding Hiruzen replied "Alright Naruto-kun, I understand…I really wish it didn't have to go this way…but I promise you I will protect Raiden-kun".
"Thank you, jiji" Naruto said crying a little.
"Now, Naruto-kun go with Jiraiya to your house to take all the stuff you need to take care of yourself and clothes to hide your appearance" said Hiruzen to Naruto.
Nodding Naruto asked "But what about Raiden, Jiji".
"Your brother will be named Raiden Uzumaki…And only four people will know about his relation with you and your parents that includes me, you, Jiraiya and Kakashi" replied Hiruzen in a calm tone.
"Now, Jiraiya I think you and Naruto shall be going, we can discuss the more important stuff when you come back to the village next time" Jiraiya nodded and prepared to body flicker with Naruto.
"I think I'm not going to be able to meet you for some time Raiden" Naruto said sighing as the baby cooed, Hiruzen and Jiraiya sighed sadly at the sight of a once happy family now being torn apart.
At Namikaze House
Naruto sighed as he prepared everything for him to leave the village, he did feel content that Hokage-Jiji would protect Raiden while he was gone, However there was only one thought going through his head right now.
'I must find that masked man and make him pay for what he did' thought Naruto before he felt a hand on his shoulder.
"You ready Gaki" Jiraiya said looking at Naruto who wore dark blue pants, plain white shirt with a dark blue hooded jacket and a mask covering his face.
"Yes, Jiraiya-sama" replied Naruto respectfully before Jiraiya punched him lightly on the head.
"None of that formal stuff Gaki…How about you call me Jiraiya-sensei" said Jiraiya enthusiastically, Naruto smiled and nodded.
"Alright take one last look around here, cause you won't be seeing this place for a while" Naruto looked around the Konoha which was in rubble thanks to the Kyuubi but… this was his home where he with his parents lived happily.
"I am, Jiraiya-Sensei" said Naruto, as Both student and master made their way out of Konoha.
As they reached near the gate, Naruto caught sight of a girl who was holding a baby which looked like her brother who seemed to be around the same age as Raiden.
Looking at the girl once again he remembered who she was…She was Miyuki Uchiha, daughter of his mother's bestfriend. Feeling someone's stare on her, Miyuki caught his gaze, Naruto was thankful that he was wearing a mask and his hood was up. Quickly turning his head, Naruto and Jiraiya left with the peace of mind that Hokage-Jiji will keep Raiden safe.
As Naruto took his first step outside the village he looked up at the Night sky and smiled a little.
'At least someone will stay and look after their sibling' Naruto thought which turned his smile into a sad smile, as his thoughts drifting back to Miyuki as he continued walking.
Somewhere In The Land OF Fire
Naruto sighed, as he and Jiraiya reached a town in Land of Fire. It has been nearly two weeks since he left Konoha and right now Naruto was reflecting on what he was told by Jiraiya last day.
Flashback
Naruto and Jiraiya had been walking away from Konoha for a couple of hours however Jiraiya stopped and faced Naruto who in turn crashed into him.
"Aaaah…why did you stop Sensei?" cried Naruto coming out of his thoughts.
"Gaki, I hate to break it to you but you have to get over the death of your parents. You can't just keep wallowing in sorrow about their death or you will turn out like your aunt Tsunade" Jiraiya spat out.
"I am not sad about their death!" shouted Naruto as memories started rushing to mind.
"Oh yeah, but your eyes are telling me a different story" retorted Jiraiya.
"I-I" Naruto started as he tried to suppress all the thoughts of his parents and their death into the back of his mind due to the situation of protecting his brother but now as time seemed to catch up to him memories flooded his mind, times when he would wake up and see his parents smiling, his mother already preparing his breakfast his father talking about what he will be doing today.
And like this the thought that Raiden will never know the love of a parent like he did. And just like that, Naruto dropped to his knees and started crying.
Jiraiya smiled a little as the kid was releasing what he was feeling and not bottling it all up, crouching down Jiraiya pulled Naruto in a hug and let the boy cry.
After an hour Naruto stopped crying, stepping back he smiled sadly.
"So much for growing up huh" said Naruto looking ashamed.
"Everyone cries despite their age, there is nothing shameful about that" Jiraiya patted Naruto on his back as they continued walking.
End Of Flashback
Walking inside the hotel room Naruto saw that the room had two queen size bed, a tv and bathroom. Sitting across to Jiraiya "When will we start my training sensei" asked Naruto eagerly.
"Ah, wait for a few days, we will start it after we reach near the outskirts of Land of Fire, can't have a kid walking on walls can we" replied Jiraiya.
Realizing that he can't argue Naruto asked "So can I practice what Tou-san taught me".
"Yeah yeah, But first tell me what did Minato teach you?" questioned Jiraiya.
Naruto started telling Jiraiya about how his father taught him calligraphy for fuinjutsu, Leaf concentration, clone technique,Transformation jutsu and how he made him run 10 laps of the village for building endurance.
"Oh yeah, Tou-san also taught me his taijutsu style" finished Naruto smiling sadly remembering about how his father trained him.
"Nice…nice, Now that I know what to do with you, I can derive a training program for you" answered Jiraiya.
Then placing a privacy seal on the room Jiraiya continued in a serious tone "Naruto, sensei told me about how you used Mokuton to save your parents" Jiraiya getting an affirmative nod from Naruto, continued "Now I want you to understand that many people will come after your head if you show your ability to use Mokuton in public, so I want you to use it only under my supervision until you become strong enough, Okay"
"Okay" Naruto replied dumbfounded remembering what had happened that night.
"And don't worry, I will teach you how to use Mokuton techniques" said Jiraiya.
Then Lying on his bed he said "Now sleep, you have some hard years ahead of you Gaki"
Naruto heeding to his sensei's command went to bed saying "Good night, sensei"
"Good Night, Naruto" replied Jiraiya in a sleepy tone before he also went into his slumber.
