Finally, after taking FOREVER, I'm continuing this! Eeeee, I'm so excited!
Gideon kinda plays the role of Asriel in this. My version of Flowey with him is that instead of him becoming a flower, he becomes the amulet. Also, since Asriel has a different name when he is a flower, Gideon will be called Giddy. How I came up with this, idek :P

Dipper's eyes snapped up, exiting the file that took him back to where it all started.
Gideon.
He needed to find Gideon. So he teleported to the place he knew he'd be; over by the ruins.
He saw the blue amulet on the ground begin to flicker to life, a hologram of Gideon appearing above it.
"What do you want, you stupid cap-wearing trashbag?" he spat.
"I'm not here for what you think I am. I need help."
"Help? Help?! You've surely got the wrong person." he said, the hologram of him turning so he only saw his back.
"Giddy, it's about Bill."
He stiffened, his head lifting up ever so slightly. He turned back around.
He said nothing, so Dipper continued.
"Look, Bill tricked me. I was trying to avoid him, but he's gained access to my soul file somehow, and forced me to make a deal with him in the Mindscape. I know where the Omega timeline is, and he wants to use me to get to it. If Bill gets his way, the whole entire code will change. He'll kill my family. You saw him kill Bud all those years ago during the war. You may think that he's still the same 'best-bud' from back then, but I'm sure he won't hesitate to crush your amulet to pieces and destroy you. That thing is the only reason you're alive right now, and you know that."
"I'll help you, but can you get me a soul?" he asked hopefully, as if the real Gideon had almost come back, like he was on the verge of tears.
"I can't guarantee it, but I'll see if Axie can."
"Axie? Who's that?" he instantly asked, going back to his original, emotionless self.
"Axie… is an old friend of mine… in a way…"
"Dipper! Where were you, you were gone for 2 hours! You usually get back from Susan's after 30 minutes!"
"Sorry to worry you, Mabes. I had to deal with something important, and it took longer than expected."
"Stay safe, alright? Here, take my scarf." she said, wrapping the knitted pink object around his neck. On the edge of it was a shooting star symbol that she absolutely adored and was obsessed with.
He put on a fake smile, trying to cherish the moment. He knew that one day his sister would end up as a pile of dust. She was too naive for him to tell her what was going to happen if he failed. It was a 50/50 chance that the odds would end up in Bill's favor rather than his. And if he did fail, her death would be a slow and painful one that he'd be forced to watch.
He felt determination and justice rise up in him, a flicker of hope that he could count on. He couldn't let Bill kill his sister. He wouldn't let Bill take away the only thing he had left. He was done with timeline after timeline after timeline, and he wasn't going to take it anymore.
"Never make an open-ended deal with me, Bill."
Meanwhile, in the Timeline and Space Between the Timelines and the Spaces, also known as the Nightmare Time-Space...
"The only reason you're even allowed here is because this is your lair I took over. What do you want, Axolotl?" It sounded like an irritated statement rather than a question.
"You do realize what you've done right? You broke your own rules. You had no specifications, and you forced him into it. It wasn't even his will. You'll end up just like-"
"Free will is an illusion. If you're going to stand there and rant about rules that I never set in place, then you should leave if you know what's best for you."

The human hovered there in the air for a bit longer in silence, opening and closing his mouth multiple times, his light pink hair blowing in his face a little. He opened his mouth again, finally speaking.
"He'll revolt against you." he said calmly, almost as if he was curious.
Bill finally turned around to face him.
"But that's just what I want. If he revolts, it'll be the same as the last time. I'll get to kill him, and this time there will be no way to start over again. It'll be a blank void, and then I'll kill you, take your own powers, and have this place all to myself for me to take control over! It'll be so much fun to finally watch you bleed your own guts out and scream for mercy!" he exclaimed, grinning like an insane idiot and laughing hysterically.

Axolotl sighed. Instead of feeling intimidated, he seemed almost sad. "We used to be so close, brother. What happened to that?"
The blonde turned back around again, and replied back in a stiff tone full of hatred, "You know better than to ask that question."

"The only reason that I've let you do this is because you left me powerless. You can't keep my soul inside of you forever, Cipher."
"Psh, you sound pathetic." he joked, but then his tone turned serious. "Leave, before I really do kill you."

He sighed, and left, teleporting himself to Snowdin to check on Dipper.
There was a loud knock on the door. A specific knock, however. Whoever was at the door knocked 6 times. He instantly knew who it was. He smiled because it was just who he needed to talk to.
What a coincidence, he thought to himself. "I'll get it!" he yelled loud enough for his sister to hear.
He rushed down the stairs and flung the door open.
He was met with a face painted with worry. He felt his adrenaline spike up, and they walked outside to talk privately.
"What happened?"
"Bill told me he purposely forced you into the deal so you would resist. Your resistance will allow him to have an excuse to destroy this timeline as well. However, with my soul in his grip, it also allows him to finally take away the reset option."
"H- he wants to…?"
"Yes. Let's leave it at that."
"...Yeah."
There was a long pause of silence between them before Dipper spoke up again.
"You trust me, right, Ax?"
"Of course, Mason." he replied, turning his head to look straight into his eyes with a soft smile.
"I need a soul. Not for me, someone else."
He nodded his head in understanding. "I'm not sure if I can get one since Bill has my powers. But I know that you know what you're doing, so I'll try my hardest. For the Falls?"
"For the Falls."
They smiled, hugging each other, then breaking apart.
"Thanks for being there for me, Axie."
Axolotl opened his mouth to reply when he felt searing pain cutting through his-
Bill.
Sweat dripped down his forehead as he bit his lip, trying to keep from screaming in pain as he fell to his knees. "Looks like my time is up. I'll see you in a couple of weeks." he just barely mustered out.
"See ya."
And with that, both of them teleported away.

Axie kinda reminds me of Will, to be honest. I originally didn't have a plan for this, but it looks like it's starting to develop a plot.
