When she had visited the orphanage that one time, there had been no grey haired bespectacled boy, so she assumed that Kabuto is already under Danzo. She knows that he attended the academy, but not when he graduated.
Thing is, just because she knows their features, doesn't necessarily mean she'll be able to identify a character in real life just by catching them in her range -unless there's a particularly striking aspect like a green one piece suit.
And her supposedly genius mind still has yet to think up a way to reasonably bring these things up to Shisui.
Nagi is five, she has no idea how to do it but know that she has to.
She will.
Because leaving it as is, is killing her in the inside. Every second that ticks by, in the dead of the night, makes her think of someone who has died, possibly by the actions or inaction of those with influence.

Nagi sighs in her pillow, unable to fall sleep. They're supposed to go on another C-rank again tomorrow.

Nagi beat her pillow, uncaring of who can be watching.
Sighing after venting, she rolls over and lets the exhaustion pull her into sleep.
The next day, hours before she has to meet her team, she's in a park on the other side of the village, munching on a dorayaki, one hand on her lap.
Exactly how she was taught, she tap the chakra on the paper to pass on her message.

She emphasise the importance but adds the last one because she doesn't want to unnecessarily alarm them and make them act carelessly. Nagi doesn't actually care if Itachi is included in this conversation or not, it depends on Shisui.
It'll be up to Shisui no shunshin the jonin to figure out a way to somehow cross paths with Hyuuga Nagi because she herself can't set up anything that will give them the space and time to talk long enough for her to relay everything that's in her head.

Shisui manages it much sooner than she expects and during her team's mission to deliver some scrolls to various outposts -different from dealing with bandits that they expected-, they oh so coincidentally meet him and he decides to hang around his cousin. It also just so happens that Yuki-sensei is running an errand that requires him to bring at least one genin with him for formalities sake, and as Yoji is the eldest and will pose a more visible threat, he is the ideal candidate
How he managed that, Nagi has no idea.
This at least confirms that Shisui is good, if his innate manipulative talents hasn't already been obvious by manifesting a mind control Mangekyo like Kotoamatsukami.
"... I'm sorry. What." Shisui's chopsticks goes still over a sushi, face blank. Itachi twitch.
The three of them are in a private room away from prying eyes in a sushi restaurant -Itachi sighing and her staring in disbelief when Shisui brought them here while dropping a 'Shisui no sushi' comment-, a place where no out of place bugs or other wild animals can pass off as part of the setting.
He has the privacy seals, she has her eyes.
It's as secure as they can manage in such short notice.
Nagi drinks water to calm down her heart and organize her thoughts. She hold their gaze.
"Please listen to me, let me finish before you ask questions since it'd be a bit difficult to keep things straight."
Nagi keeps her expression as calm as still water, just in case, as she wait.
"And also, try to reserve judgement until the end." She adds, because there are some crazy parts.
But that's why she mentioned Mangekyo Sharingan, the guarded kekkei genkai of the clan, to prove that whatever she's about to say must have some merit and at least make them hear her out.
A colourful array of emotions flash over Shisui's eyes, and Itachi is staring at her as if he's seen her for the first time and she's some strange creature.
The jonin set down his chopsticks, measuring her.
He nod, slowly but surely.
She release a shaky breathe and starts her story.
"When I was four, months after the incident with Hinata-sama, I had a dream. Nightmare. It depends on which parts. There was a lot of information I couldn't process, but when t-"
... She hasn't made mention of him ever since, hasn't even entered his room, steadfastly ignoring the contents.
Destiny.
"But when I saw tou-san, I immediately knew that he was going to die in place of his brother." She lowers her eyes on her hands placed on the table to make it easier, even if she can still perfectly see their reactions. She throws her focus in their surroundings and her recollection.

"I can't say I haven't missed or forgotten some details or maybe just misinterpreted some parts, but the story went like this: centuries ago, the world was in chaos, endless war and such. Kaguya Otsutsuki, a princess alien -I know, bear with me- bearing the Byakugan, came to our planet and ate the God tree, becoming the first person with chakra on earth and getting the Rinne Sharingan. A powerful dojutsu that is basically the mother of pretty much all dojutsu except Byakugan, that she uses to ensnare everyone and everything in a genjutsu world called the Infinite Tsukuyomi, where the world is exactly like how the caster wants it to be.
She eventually frees some of the people, for some reason, but only after erasing their memories of the time Before. She gives birth to two sons, Hagoromo, who we will come to call as the Sage of Six Paths, and Hamura. After some time, she decides to take back the chakra, including the ones in her sons, and to fight them, she uses the God tree to become the ten tails. The brothers beat her and they take her chakra into Hagoromo, who is the first jinchuuriki, and turns her body into the moon for Hamura to guard. But not before she manage to create Black Zetsu. Very important person that one is, so please pay attention to him.
Hagoromo divides the ten tails chakra into nine. Yes, the bijuu, up to the nine tails. Hagoromo then has two sons. Indra and Asura, who splits between them the 'eyes' and 'body' of the Sage of Six Paths. These two are very important too, especially in regards to you Uchiha. Indra is the first born, I believe, who inherited the 'eyes' and is largely responsible for ninjutsu, if not the actual creator. He's also the direct ancestor of the Uchiha clan. Indra inherited the 'body' and is the direct ancestor of the Senju and Uzumaki clan.
Indra was a prodigy, but Asura's character and personality ultimately made him Hagoromo's successor and inherits the Sage of Six Paths chakra.
Black Zetsu, who'd been waiting this whole time to resurrect Kaguya, takes his chance and incites Indra and Asura to fight by manipulating the older brother's jealousy against the younger brother, starting the dispute that will be passed down to their descendants. Oh, Indra doesn't win at the time, by the way."
It's the longest she's ever talked but it unexpectedly feels refreshing. She takes some water for her throat.
