First, I was reading some canon data about Babylon 5 and found the names of the other two ships that went with the Prometheus, I believed that those ships hadn't being named in the series or the movie (In the beginning) so I changed the names I used here with the canon ones. EAS Schwarzkopf instead of EAS Custer for the Nova Dreadnought, and EAS Amundsen instead of EAS Ophiuchus for the Hyperion Battlecruiser.Now, some answers to your specific questions.

The idea of Jankowski commanding his forces from a Minbari ship is good, but i think it's too soon to do it in the first encounter, they don't know or trust each other enough yet. I agree with you about the timing of the Shadow's coming, let's see what would happen by then.

The two missiles that passed the Nials fighter screen detonated just half mile in front of the Valen'tha and it's escorts. The remaining debris of the Nolen'tha were obliterated, while the Minbari's government flagship suffered, having it's front side burned, destroying it's main and secondary weapons and sensors.
Several pieces of the roof and walls of the chambers fell over Dukhat and wounded him badly, his body impaled with a huge debris and his head with blood from a huge cut in his forehead. Crying, Delenn took his hand and beg him to not abandon her, whilst Jankowski tried to help him to get sit, in vain. Dukhat, with a smile in the face, took his disciple's hand and human's one, and put them together, and then died with his eyes open. After exchanging looks Jankowski closed his eyes and whispered a small prayer, while Delenn started to cry in pain.

The Amudsen was still operative. Most of tahe electromics survived the nuclear blast and the engines and jump drives went untouched, the worst was the forward twin cannons and the sensors.
Jankowski ordered them to return to Jericho and inform Earth about everything that just happen, in the meanwhile the Prometheus would remain in the area and try to locate the 12 colonies and contact them.
But before he returned to his ship he asked the Minbari to be transported to the Tuzenor, a Sharlin class warship just arrived as reinforcement, where most of the wounded were recovering, including the few colonial pilots rescued.
The diligent Worker class member escorted the captain right into the sick bay, and founded a very strange picture of dozens of humans and minbaris laying in 45 degree's beds. In two of them he saw the colonial pilots being assisted by minbari healers, with other three stand up by their side. As soon as they saw him coming, they stand at attention and salute him. He returned the courtesy and started to talk.

-Dellas is bad, he was pierced by two rounds of toaster...I mean cylon shoots. Nova has just some small burns in his chest and hands,and a contusion in the hs ju sad.

-First we think we must find these human separatists, they are in danger, and this Cylons are just as ruthless as the Dilgar. Even the centauro were afraid of face the Minbari in battle, but those Cylons just jump and started to shoot everyone on sight. They are a threat to humans and the Earth Alliance.
-Besides we could obtain several technologies we couldn't get from our allies in the Dilgar war. Artificial gravity would be a game changer, not mention to conceal our jump points or a hull strong enough to resist nukes.
-We will need the Senate for a war declaration, but in the meantime the Planetary Security Act and the Peacekeeping Agreement allow me to deploy the fleet to safeguard our ships. Send the Third fleet to neutral space right beside the Minbari border, and as soon as they allow you to use their space deploy beside them, but just one or two Battlegroups. Your main tasks are to contact this human faction and secure their territory, at least for now. Let's move to DEFCON 3, for now. Get the Second and the Fifth ready for deployment.
