Authors Note: Three chapters Yeah! I hope you like it, it took me a bit of planning to do, but I think it turned out good. And I changed the rating, as I realised I may have gone a little past a PG rating last chapter.

Rei woke up to find it very hard to want to wake up. She felt incredibly comfortable and warm. Probably due to her boyfriend Shinji, who's bare chest she was resting on, and whose arms were wrapped around her.
She managed to resist snuggling up into him and opted to get up. Gently breaking his embrace, she was able to pull herself from him, raising her arms and stretching, before looking back at the sleeping boy beside her. His slightly messy brown hair was covering the top of his head as his chest rose and fell softly. It always felt nice when he would stay and she would wake up to find herself not alone and cold.
She thought back to yesterday, her hand unconsciously moving to rest over her stomach. Taking a few deep breaths, she got up from the bed, noticing her state of undress, she moved to her dresser to grab a pair of clothes before heading to the bathroom. It was at the door when she felt nauseous.
Quickly entering the bathroom and setting her clothes down, she bent over the toilet and threw up into it. Expelling whatever was left in her stomach from yesterday. She wiped her mouth and flushed the toilet. She then decided to brush her teeth before showering.
Shinji woke up when he found a sudden lack of warmth, opening his eyes he saw that he was the only occupant of the bed he was in, the only evidence of somebody else having been there with him was the faint warmth that was in the empty spot next to him.
He assumed his lover had chosen to get ready for the day and decided to follow. He removed the blankets on top of him and blushed slightly as he remembered his state of nudity and its cause. Shinji then moved to the dresser and opened it. He fished out a pair of clothes he had started leaving here after him and Rei started becoming more intimate.
Once he had them, he headed over to the bathroom stopping at the closed door, he didn't hear the shower running so he knocked.
"Rei, are you in there?" he asked through the door
"Yes, I was brushing my teeth" came the reply from the otherside.
"Oh, I was just checking if you were using the shower" the door opened to reveal Rei, still bare.
"I haven't showered yet, but if you want, you could join me" Shinji blushed, as even though they have 'gone all the way', they have never showered before.
"I-If you want" Rei smiled gently at him.
"I would like that, I will scrub your back if you scrub mine" She then gestured for him to come into the restroom with her.
It was a quite intimate shower, but still just a shower, it did however take them ten minutes longer than usual to finish, but both felt refreshed afterwards. Shinji still had a dusting of red on his cheeks as he got out and dried himself,while Rei had a small smile.
They both then got dressed and readied for the day. Shinji went to the kitchen to make them a quick breakfast which both of them ate, enjoying each other's presence as they did.
"Rei, I was wondering…" Shinji said, breaking the silence
"Yes Shinji?" Rei said as she gave him her attention.
"Well, since we don't have to go and see until later, I was thinking we could go do something" he suggested.
"Like what?" Rei tilted her head slightly, something Shinji noticed Rei did from time to time when she was curious, something he found cute.
"W-well, I was thinking we should… tell Misato about... you being pregnant" he said nervously.
Rei Blinked
"But why?"
"Well she already knows about us dating... I mean she'll have to find out eventually right? So why not tell her now, she might even be able to help…" Shinji rubbed the back of his head, slightly nervous.
Rei took a moment to think, she couldn't deny that Misato would probably find out about her being pregnant, but that didn't give her any comfort. As her thoughts turned towards the wrong people finding out. Nevertheless, Misato would be able to help a lot, if she was willing to.
"Alright Shinji, we'll go tell her" Shinji let out a breath, "But only if the second child isn't there"
Shinji grimaced when he realised that Asuka would probably find out too. He could hear the yelling already.
He grabbed his phone and dialed for his other roommate.
"Yeah?" A groggy voice came from the other end. Of course Misato was still asleep seeing as how she didn't have to be at work for a few hours.
"Hey Misato, it's me Shinji"
"Huh? Shinji? What are you calling for? Do you know what time it is?"
"Its eight twenty four"
"Why're you calling so early"
Shinji sighed
"I was calling to ask if Asuka was home"
"Ah, no, she went to a friend's house… uh Hikari or something, why?"
"Well I was going to come over with Rei"
"Oooh fun, alrighty then, I'll see ya in a bit, bye" Misato said before hanging up as she felt more awake once she realised the possible teasing she could do.
Shinji groaned. But as he and Rei got ready to leave, he knew he should probably appreciate Misato while she was playful, seeing as how she most likely will become enraged once he tells her about their situation.
Dr Akagi was at her desk rubbing her eyes, she hadn't gotten much sleep. She was still look over the file work she had made for Rei and her… pregnancy. She still couldn't completely wrap her mind around it. The commanders pet, as the second child so 'affectionately' called Rei, was now pregnant with the child of the commanders estranged son. She honestly thought Shinji was more likely to have gotten together with Asuka.
Now yes Asuka is a somewhat arrogant and cocky loudmouth, who seems to enjoy abusing Shinji to some degree. But the two have been living with each other. Despite all the problems between them, they are still hormonal teenagers. But no.
Shinji had apparently got together with Rei, and she seems to truly reciprocate his feelings. But that can't be possible, she wasn't made to feel. But maybe she was wrong in thinking the girl had no emotions. The doctor thought back to how she's treated Rei in the past and felt something odd. 'Is this… guilt?' She ignored the thought, saying she had no reason to be guilty, but it still ate away at her deep down.
She looked back at the paperwork she had, still thinking about the decision she had to make. To tell the commander the truth, that Rei is pregnant, or lie and say she was just sick with something. If she told the truth, she didn't know how Gendo would react, he would probably just replace the girl. No doubt Rei suddenly losing their child and no longer loving him would probably be severely traumatising to Shinji. They couldn't afford for that kid to go insane, not when he's currently one of the few things preventing the mass extinction of humanity. But how long could she hide this? Eventually it would become noticeable, what then when Rei suddenly cant pilot? If he knew she kept something like this from him, he would probably have herself replaced.
Ritsuko almost wanted to cry, but Dr Akagi pushed that away. She could probably find another option. Right? 'Maybe I can activate one of the Rei clones without Gendo noticing, then we could just hide the other one away. But can there be two at a time? Nobody has ever tried that, but . . .' She rubbed her head as she tried to think, she needed a plan and soon, possibly even consult the MAGI.
'Why does Rei always have to make things so much harder?' she asked herself.
If she thought about it, the girl did seem to be related to most of her problems. She was somewhat involved in her mothers suicide. Which led to Gendo looking for somebody else to maintain the MAGI, which led to him finding out about her, leading to her dropping everything to try and pick up her mothers mess, to her getting in way over her head and being involved in the 'scenario', and her basically being the mistress to a man who feels nothing for her.
Though in reality she knew the girl was merely just a catalyst for those events. If it wasnt for her mother and her jealousy for the same man, she would never have done what she did to lead to her suicide. Perhaps if her mother actually showed her more affection, she wouldn't be so desperate for it. Maybe if her mother didn't basically groom her to be a scientist like her, she wouldn't be here. Or maybe if Gendo Ikari was not a selfish, heartless, conniving and manipulative bastard and knew to let go of the past, everybody's lives would be better.
'Damn you mother, and damn you Gendo' she swore as she looked at the clock, it was almost noon, meaning Shinji and Rei would be back soon, because she told them too so she could check on this baby.
"-sigh- I'm not even that kind of doctor" She said to herself as she lit a much needed cigarette. She already went through half a pack last night. Who cares about getting lung disease when you don't know if you'll live long enough to get it.
She gets it enough from people who tell her it's a nasty habit. And who were they to judge her addiction anyways? With the amount of stress she has to deal with, it's justified. At least she wasn't an alcoholic.
Speaking of which. . .
"Maybe I should tell Misato?" She asked no one in particular. Now normally she wouldn't go to her somewhat irresponsible drunkard friend, especially for something like this, but she really needed someone to talk to. Preferably her own age, and who she can trust, well who she can trust enough for them not to tell on her to the higher ups. She was already keeping so many secrets, that she needed to let some out, at least these ones didnt pertain to a certain group of people wanting to end the world.
"Does she even know about Shinji and Rei?" 'She does live with Shinji, and would probably notice if he was going out and staying somewhere else overnight' she thought. 'But then again, she is a drunkard'.
Meanwhile in Tokyo 3 a purple haired woman dressed in a loose fitting yellow shirt and jean shorts sneezed loudly, she however just ignored it and grabbed a can of beer, yebisu brand, and opened it before immediately downing it and letting out a loud noise, 'nothing better to wake you up than a beer'.
Misato was sitting in her kitchen waiting for Shinji and Rei to show up. She thought it was strange that they decided to come here, seeing as they had only come over together one other time when Asuka wasn't around, and that was only for some of Shinji's clothes.
As she thought about this, her third roommate decided to show himself by hopping out of his smaller fridge. Pen Pen her warm water penguin companion had woken up as well and was now pestering her for food.
"Alright, Alright, I'll get you your food" Misato said as she went to a cabinet and opened it, revealing a stack of canned fish. She grabbed a can and opened it before offering it to the penguin who greedily took it and waddled off.
The purple headed alcoholic then went to the larger fridge and got another can of beer. As she did, she heard the door open. Looking at it, she saw Shinji and Rei enter, taking off their shoes as they did.
"Heya Shinji, Rei" she greeted.
"Hey Misato," Shinji replied.
"Greetings c-Misato" Rei followed, almost referring to the woman by rank rather than name like she has told her many times.
"So Shinji, did you need something, or did you just want to take Rei back to your place?" Misato said with a cheshire grin, causing Shinji to blush.
"W-well... " he started, still nervous, but also embarrassed.
"We wished to speak with you" Rei finished. Her voice had gone back to being monotone and informative, something Shinji noticed was that she only really seemed to drop this speech patter when alone with. It was oddly flattering to him.
"Alright, come sit down" she said as gestured to them to sit around her table as she herself sat down, "You guys hungry? I got plenty of instant curry and noodles, I can whip some up for you guys"
Shinji grimaced while Rei remained neutral, not knowing of the horror that is Misato Katsuragi's cooking.
"W-were fine Misato" Shinji said quickly, stopping her from anything she was about to do.
"Suit yourself, what'd you want to talk about?" She said as she opened her can of beer.
"Well you see um…" Shinji looked at Misato who looked back, "We kinda… well… the thing is…"
"I'm pregnant" Rei stated to cut off Shinji's procrastination.
The boy immediately went pale and froze, both him and Rei now waiting for a response from the purple hair woman.
Misato's face had an unreadable expression as she raised her can of beer up to her mouth. She slowly drank it, each gulp could be audibly heard. She finished a minute later, letting out a refreshed breath. She then set the empty can on the table, right next to her last one. You could hear a pin drop in the silence, even Pen Pen was looking in from the other room in silence.
Then in the blink of an eye, Misato raised her hand, and swung it at Shinji. A loud clap could be heard as Shinji was nearly knocked over from the force of her slap.
"SHINJI YOU GOD DAMN DUMBASS!" She yelled as she stood up and grabbed the boy by the hair, fury written across her face. Pen Pen had already bolted from the scene, opting to hide in Shinji's room.
"HOW MANY TIMES HAVE I TOLD YOU TO USE A DAMN CONDOM YOU IDIOT!? IF YOU NEEDED MORE YOU COULD HAVE TOLD ME, OR WERE YOU TOO DENSE TO THINK!? EITHER YOU COULD HAVE USED PROTECTION OR JUST NOT DID IT AT ALL BAKA!" Misato screamed into his ear before turning to Rei, who was watching wide eyed with a flicker fear, and put on a small smile, "There's some drinks and snacks in the fridge and cupboards, you can help yourself"
She then turned back to Shinji with a look of rage, "CARE TO EXPLAIN YOURSELF!?".
"W-we d-didn't know s-she c-could g-g-get pr-pregnant" He offered meekly.
"OF COURSE SHE COULD GET PREGNANT YOU DUNCE! REI'S A GIRL ISN'T SHE!?, DID YOU GET HIT IN THE HEAD OR SOMETHING! CAUSE YOU'RE CLEARLY NOT USING THIS ONE! YOU… YOU… YOU…" Misato threw her arms up and sat back down, before resting her head in one hand.
Shinji just looked at Misato, a red mark on his face, then looked at Rei who had remained in her spot just watching, silently hoping she wouldn't end up a target of the woman's ire.
Shinji gulped as he regarded his older roommate, "M-Misato…"
"I just can't with you Shinji, I really thought you could be responsible, I thought you would understand that you got to be careful with this kind of crap, then you go and get Rei pregnant, because you what!? Didn't think she could get pregnant?!" She looked at Shinji with a scowl.
"To be fair, I wasn't on any kind of birth control" Rei shyly interjected, only to back down when she saw Misato looking at her. The woman sighed.
"Even then, he still should have worn protection" She looked back at Shinji who just looked down at seeing her anger.
"I told him he didn't have to" Rei said, still trying to defend her lover, "I had thought I was sterile…"
"Well it's clear you aren't Rei, and now you're pregnant… when did you even find out?" Misato replied, sounding more tired than angry now.
"Just yesterday after the sync tests, Dr Akagi had me take a test, it came back positive" Rei looked at her hands which she had held in her lap, the image of the little device with two lines on its screen was still fresh in her head.
"Ritsuko knows huh?" Misato asked.
"Yes, she's the one who suggested I could even be pregnant, she asked us to return back to her office at around noon" Rei continued.
Misato didn't say anything, the room fell back into silence. Shinji stood standing from his spot, Rei stayed sitting at hers. Pen Pen peaked out from Shinji's room, seeing if the coast was clear.
"I'm sorry…" Shinji quietly said, gaining Misato's attention.
"Dont apologize to me Shinji… I was pretty pissed, but right now im just dissapointed in you, I just thought you wouldnt do something so stupid" She said dejectedly,
Shinji just looked away in shame.
"At least you had the decency to stay, you are staying with her right?" Misato slightly raised her voice as she talked.
"Of course," Shinji said without hesitation.
"Well, at least you're taking some responsibility" Misato had a tiny smile as she said this.
Nobody said anything after that. Pen Pen had since waddled out and looked around the room, he walked up to the large fridge, managing to get a hold of a beer can before heading to his own fridge. Misato checked the time and sighed.
"You guys said Ritsuko wanted to see you at noon right? Well it's almost time, so here, I'll give you guys a ride alright" They both just nodded as she went into her room and came back five minutes later, wearing actual clothes and he's signature red jacket, her cross necklace around her neck, right where it belonged.
"Well let's go," She said as she grabbed her car keys and headed out the front door. Shinji and Rei follow in silence, side by side.
Rei slipped her pale hand into Shinji's and gave it a gentle squeeze. Shinji looked up at her as she offered a small smile. Shinji returned it and squeezed back, she then gave him a quick peck on the lips before they both followed after Misato, mentally preparing for her driving 'skills'.
