As I'm not sure of the exact timing for when the kids are supposed to be in school for the sake of this story Lily and Scorpius are in the same year at Hogwarts.

Things were not going as planned for Scorpius Malfoy.
The plan was simple: graduate from Hogwarts, take on a potions apprenticeship and eventually take over the family business, yet somehow he had managed to mess everything up. He had done the one thing his dad had warned him against — he'd gotten a girl pregnant. It had been completely unplanned. That wasn't to say that he didn't love Lily, but neither of them were ready for this much responsibility. They both had their own plans for their lives. It wasn't that they weren't happy together, nor that their future plans didn't include each other. Those plans didn't include a child, at least not while they were still at Hogwarts.
There was another slight issue. Their parents didn't know that they were seeing each other. Neither of them had told their parents of their blooming relationship, not wanting to upset the delicate balance that had been established between them. Scorpius knew Harry was exceptionally protective of Lily. The pair's families had become friends in recent years, although an underlying tension remained. As much as their parents tried to hide it, they still didn't like each other. The friendship was political, an attempt to show unity between the two sides. To show that past mistakes could be forgiven.
Even if this pregnancy wasn't part of his plan, Scorpius would never abandon Lily. It just wasn't an option; the thought never crossed his mind. After all, this was his child and thus his responsibility. Even if he and Lily separated, he would still want, no need, to be a part of the child's life.

Scorpius hated being in a different house from Lily with a passion. He wanted to be able to sit with her in front of the fire studying, but he couldn't. Instead they would sit together at meals, defying the normal house boundaries which everyone else seemed to religiously follow even as the teachers tried to encourage school unity. The first few days they had sat at each other's table there had been whispers and confusion. After the first week, the school became used to it. It was old news. Even then they still got the occasional odd look or comment shouted at them in the hallway. They were used to those and they accepted there was nothing they could do about it.
His housemates were worse. Even though the war was done, the lines drawn still ran deep within the houses, especially Slytherin. Scorpius tried to ignore the comments and he did for the most part but their words still stung. He wouldn't change his choice for the world. Even though Lily was technically a pureblood, not that Scorpius cared, they thought of her like a muggle-born. She looked remarkably similar to her grandmother and used many of her mannerisms. A few of his more extremist housemates had made threats, Scorpius had dealt with them internally. He quickly took control of his house just as his father had before him.
The unlikely couple would sit next to each other, politely chatting to each other's friends. Scorpius was always able to bring a few of the Gryffindor Quidditch players into a conversation. Of course it would inevitably end with the Gryffindor team attempting to convince Lily to cheer for them instead of her boyfriend. Scorpius didn't mind, he would just sit back and watch as his girlfriend skillfully avoided their requests without offending them. They all knew it was in good fun and that they would never change Lily's mind. Today was just another one of those days.
"Hey Lils, won't you cheer for your house for just one game?" one of the Gryffindor Chasers asked. Lily looked up at him from her place at Scorpius's side. She simply raised a single eyebrow at him and waited. McJohnson gave up and turned away.
"Juice?" Scorpius asked quietly, holding the pitcher of apple juice in his hand. Lily nodded before gently resting her head on his shoulder. With a steady hand, he poured the juice into her glass, carefully setting it just within her reach so she wouldn't have to move to grab it.
"One game," McJohnson pleaded.
"Sorry mate, I'm cheering for Scorp."
"Well, I tried," McJohnson said with a grin.
"Indeed you did," Scorpius said with a grin of his own. Lily lifted her head slightly, taking a small sip of the juice.

"Scorp, what am I supposed to tell my dad? He doesn't know about us. What about your Potions apprenticeship or my Transfiguration apprenticeship? What are you going to tell your dad? What am I supposed to do about school?" Lily asked rapid-fire, not giving Scorpius an opportunity to answer any of her questions. He did the only thing he could and pulled her into his arms, wrapping her in a tight hug, holding her in his safe embrace.
"Lils, breathe with me? The stress isn't good for you," Scorpius said, pulling her even closer, allowing her to rest her head against his chest and hear his heartbeat. After a few moments, her breathing steadied and he continued.
"We are in this together. I'm not going to abandon you. This wasn't what either of us planned for, but I don't regret it. I want to be with you for the rest of my life. If you don't feel the same, that's okay. But I'm not going to just leave you. This was unexpected but I repeat, I am not leaving. Even though this wasn't the plan, everything in my life has led to this moment," Scorpius declared, looking into Lily's eyes hoping to glean an idea of the thoughts he knew were racing in her head while also conveying his certainty and determination.
"But what about our parents?" she asked after a moment.
"We can tell them whenever you are ready, but I know that my parents will support us no matter what. This is a big thing. An unexpected thing but it will be good too."

"Go Scorp go!" Lily yelled from her seat high in the Slytherin stands.
"C'mon, Scorp, you can do it, you can do it," Lily whispered under her breath, her hands pale as they gripped the railing. She watched, unable to look away as her boyfriend dove towards the ground. His hand reached out, stretching further and further. She saw the strain on his face as he fought to maintain control of his broom with only one hand.
Then the crowd erupted into cheers. He'd done it! He'd caught the Golden Snitch. Slytherin had won!

"Are you sure you want to do this?" Scorpius asked, looking over at Lily. She stood right beside him, their hands firmly intertwined. Christmas break had come and the pair had gone home to tell their parents the news. They had managed to convince them to all meet at the Potter's family home to hear their announcement.
"Yes, I'm sure," Lily said. Scorpius gently rubbed his thumb against the palm of Lily's hand.
"It will be okay," He promised.
"I hope so," Lily said.
Together they stepped through the door to where both their parents were waiting to hear what their children so urgently had to tell them.
"Mom. Dad," Scorpius said, nodding at each of his parents while Lily did the same. Both mothers looked like they wanted to run towards their children but something stopped them. Their children looked too serious, too scared. Lily and Scorpius glanced at each other then back at their parents.
"We're together," Lily and Scorpius said in sync.
"In a serious committed relationship," Scorpius clarified a few moments later when neither set of parents reacted.
"We know," Draco said, Harry nodding his agreement.
"You know?" Lily asked.
"No offence to the two of you, but you do realize all of Hogwarts knows right?" Ginny asked, looking at her daughter. "As soon as Professor McGonagall found out, she owled us."
"Professor Snape did the same for us," Astoria said.
"Oh, well then I guess we should tell you guys our other news," Lily said. She paused, seemingly unable to continue, too afraid of her parent's reaction. Scorpius looked to her questioningly, silently asking if she wanted him to tell them. She nodded, placing her head against his shoulder.
"Lily is pregnant, the child is mine," Scorpius said. The pair watched as emotions rushed across their faces. Surprise. Disapproval. Anger. Fear. Joy. Fear. Concern. Ginny was the first to speak.
"How do you know she is pregnant?"
"Scorp learned the spell," Lily said, her voice barely above a whisper, "Based on all the information in the library, I'm fine and we know the school rules. If you go to Madam Pomfrey, she has to tell your parents. We wanted to do that ourselves. That was two weeks ago. If one of you wants to confirm it, go ahead."
"I can do it," Astoria said when no one else stepped forward. Lily nodded her consent to Scorpius's mother. She flicked her wand, whispering the spell under her breath. A faint blue glow surrounded Lily's stomach.
"They are right, she is pregnant," Astoria said.
"Scorpius Malfoy! What is the one thing I told you not to do?" Draco raged, with an equally upset Harry behind him.
"Look, dad, I know I made a mistake. I screwed up. But I'm not leaving Lily to do this on her own. I fully intend to be in this child's life, my child's life. So yes, I did make a mistake. I will stand by my actions and deal with the consequences." Scorpius's words seemed to work as both Harry and Draco calmed down slightly, at least Scorpius had listened to one thing his father taught him.
"I don't appreciate you doing the one thing I specifically told you not to. I am glad you are sticking by Lily and standing by your actions," Draco said, taking a step back to where his wife was standing. The pair shared a look before Astoria spoke.
"I agree with your father's sentiment. I have a few questions about your plans for the future." Neither of Lily's parents said anything, Scorpius's words seeming to have placated them for the moment.
"I would like to hear about the children's plans for the future as well," Ginny said.
"Okay, what would you like to know?" Scorpius asked gently, squeezing Lily's hand. Maybe their parents weren't happy. They had expected that. Many things remained uncertain. The only certain thing was that Lily and Scorpius' lives together were only just beginning.
