Author's Note:
So a lot of reviews have pointed out to me that there are many discrepancies in the storyline. I am aware of that and working to fix that. Please, continue to keep in mind that this is a romance story, not one about the fighting and action (although there will still be plenty of that). So don't freak out if I skip an arc completely, I know that they are connected, so I will just find other means of weaving the story. Keep up the reviews, I enjoy reading them. Hope you enjoy the chapter.
(Thanks to SuddenBetrayal for showing me some of the plot holes)

"W-Why… why didn't you show up…?"
The words registered to Touma's head as he stood staring at the girl with tears in her eyes.
"D-Did I know her?"
Kuroko closed her eyes and looked down, she had expected silence to be his answer. Touma stared at the girl, she was beautiful. How would a girl like her, know a boy like him?
"Look… just forget it, okay…" Kuroko said, turning away and starting to walk towards her dorm.
"W-Wait!…" Touma yelled. He didn't know who this girl was to him, but for some reason, he wanted to stay close to her. She turned around with tears on the brims of her eyes and an annoyed look on her face. Touma was worried about telling her what really happened, he hadn't even told his friend, Index. His heartbeat quickened and he looked her in the eyes.
"I-I'm sorry, about whatever I missed-"
"Whatever! You say it like you don't even know what you missed!" Kuroko had had enough, this boy wasn't the kind person that she had seen yesterday. She continued her walk, away from him.
"T-That's because… I don't know what I missed…" He mumbled. Kuroko heard it and slowly turned around, curiosity on her face.
"W-What?"
"W-Well, please don't tell anyone… but I can't remember anything before yesterday…" Touma said slowly, looking at the ground.
"Is this a joke, seriously, how gullible do you think I am-"
"I'm serious… I don't remember…"
Kuroko wasn't convinced. She ran up to the boy and grabbed his collar.
"Oh yeah?! Then why are you telling me this?! She said, fighting the urge to cry.
Touma's eyes widened, he had an answer, but he wasn't sure if she would like it.
"W-Well, it was because you seemed upset…"
Kuroko released his collar, she realized that she was getting upset. If he denied knowing her this much, he must have really not wanted to get to know her. She started to walk away and Touma realized that he was missing his chance, he blurted out what was on his mind.
"You're beautiful!… and for some reason, even though I'm not sure what our relationship is, I feel comfortable with you. That's why I told you, I want a chance at getting back whatever sort of relationship we had."
Touma closed his eyes and looked down.
"I know that you probably don't believe me, I'm sorry for wasting your time."
He turned and started walking away. Kuroko watched him, he intrigued her. What he had said just now, felt like his genuine emotions. It seemed to her that he wasn't lying, he was telling the truth.
Touma felt horrible, he didn't know this girl, but he could tell that whatever he missed had saddened her. He knew it wasn't his fault, but he cursed his older self for losing his memories. As he was walking he heard hurried footsteps behind him, then a grip on his sleeve. He turned to see Kuroko with a tear falling from her eye.
"L-Look… if you aren't lying… I'll give you a second chance…" She said quietly, blushing and looking down at the ground. Touma's eyes widened and he got a smile on his face.
"T-Thanks, I promise, you won't regret it."
Kuroko smiled and turned around, starting to walk away.
"E-Excuse me, would you mind telling me your name?"
Kuroko turned around to see an embarrassed Kamijou Touma.
She smiled, "Shirai Kuroko."
His eyes widened.
"She has a beautiful name…"
"I-I'm Kamijou Touma, nice to meet you-… I guess you already know who I am…" He said with a laugh.
With their introductions completed, the two parted ways. Kuroko walked home with a smile on her face.
"I don't know if he is lying, but I'm glad that I get to see him again…"
….
Over the next few days, Touma learned all about his life and all the crazy things that the past version of him was involved in. It was tough asking Index questions, without getting her suspicious about him, but he learned a lot in the questions that he could get answers for. He ran into Misaka a few more times, but her mind always seemed focused on something else, and she wasn't teasing him like she normally was. One time, when he was getting a drink with Misaka at the vending machine, they ran into Misaka's twin sister. Touma had no idea that she had one, it had never come up before. As for Kuroko, he hadn't seen her since that night. He wanted to see her again but didn't know where to find her. He had seen her uniform, but he didn't want to just show up to her school.
On this particular day, Touma was walking home from school, when he saw Misaka looking at a cat. He approached her.
"Ah, Misaka, hello!"
Misaka looked at him in confusion.
"You must be confusing Misaka with the original, says Misaka, trying to clean up the confusion between her and the strange boy."
Touma recognized the goggles on her head and her weird speech pattern.
"Ah, you must be her twin, I'm sorry, could you tell me your name?"
"Misaka's identification number is 10032, states Misaka."
Touma looked at her in confusion, but decided not to question it. He looks over at the cat she is petting.
"So… Do you like cats?"
"This mammal was walking on the road, it's chance of death was over 50%, so Misaka rescued it, says Misaka, clarifying the reason she has a cat in front of her."
"Are you going to take it to your home?"
"Cat's are not allowed in the laboratory , says Misaka, hinting that the boy should take the cat home."
"She lives in a laboratory?!"
"Uhh… as much as I would love to take it home, I can't"
"If this cat is left on the street it will surely be killed, interrupts Misaka, trying to appeal to the boy's sense of humanity."
Touma sighs, "I don't even know how to care for a cat, but I guess we can find a book on how to care for one…"
"There is a bookstore nearby, says Misaka, trying to help the boy out."
"Let's get going then, the sun will be setting soon."
With that, the two started walking towards the bookstore in silence.
….
One they arrived at the door of the bookstore, Misaka's twin turned to leave, but Touma grabbed her hand.
"Where do you think you are going? I can't take this cat in there, you have to hold it."
"Misaka's powers won't let her hold this-"
Touma interrupted her by tossing the cat to her, which she caught in surprise.
"Just hold it for a little, bond with it." He said with a wink, then he entered the bookstore.
It took him some time to find the right book for the right price (he wasn't exactly rich), but eventually he found it and paid for it. Once he exited the store he looked around for Misaka's twin. All he found was the cat, sitting in front of the door.
"Hmm, maybe she just had to go somewhere, real quick…"
After waiting for about five minutes, Touma got nervous that she wasn't coming back, and he started looking for her. He inspected a nearby alleyway, and his eyes widened when he saw a blood stain. He yelled for her but there was no response. He charged down the alleyway, but he would soon wish he hadn't. What he saw was her corpse, with a lot of blood surrounding it both on the ground and on the wall. He fought back the urge to vomit, when all of a sudden he heard footsteps behind him. He turned around and his eyes widened.
He saw an army of Misakas. There had to be at least fifty of them, all identical and wearing headsets.
"W-What-"
"Test 10031, complete. Commencing cleanup." Said the one in the lead.
"W-Wait, what are you guys…
"I apologize for leaving you at the store, the experiment was just starting, says Misaka, apologizing"
"E-Experiment?! What Experiment?!" Asked a horrified Touma.
"Please voice a level 3 security passcode."
"What?!"
"It seems you are not part of the experiment, access denied."
Touma watched in horror as they cleaned up the bloody mess in front of him. He wasn't sure what to do. The girls finished cleaning up the mess, and they all disappeared into the night. Touma stood still.
"H-How is it possible that there are that many Misaka's…"
After getting over his shock, Touma realized that he had to tell Misaka about this.
"Wait… Is it possible that she already knows?!"
He had a lot of questions that he had to ask her. Luckily, she always wore her uniform, so he knew where she went to school.
He rushed off to find Misaka.
….
Kuroko had had a long day at Judgement and was ready to crash into bed. She hadn't seen Touma in a few days, and was a bit disappointed when he hadn't gotten back to her. She wasn't sure why, but he kept popping up into her head and making her blush. As she approached the dorms, she saw a shadowy figure hop the fence to the dorms. She got out her spikes and ran to where she saw it, then teleported over the fence. The shadowy figure was running towards the dorms, she quickly teleported and kicked it in the back, and landed on it. She stuck her spiked in it's face and shouted.
"What are you doing-"
She stopped when she saw that the shadowy figure was none other than Kamijou Touma.
"T-Touma?!"
"Shhh! I know this looks bad, but I really have to speak with Misaka."
She quickly got off of him, with a blush on her face. He had a look of urgency on his face and Kuroko was extremely curious about what he had to talk to Misaka about.
"Why?"
"I can tell you inside, I don't want to get caught."
Kuroko reluctantly agreed to help him sneak into the dorms. Once they were inside the room, there was no sign of Misaka.
"I guess she isn't home yet. For the past few days, she has been getting in later and later. It's really worrying me…" She turned to Touma, "…Please tell me what you need to talk to her about."
Touma was hesitant, on one hand, this was kind of a private thing, but on the other hand, this was Misaka's friend and if he was going to find her, he would need Kuroko's help. Eventually, he decided to tell Kuroko everything, everything that he could remember in the limited memory that he had.
….
When he finished Kuroko's eyes were wide.
"I-I can't believe that she didn't tell me…"
Touma took Kuroko's shoulders, "Kuroko, do you know where she might be?"
This sudden gesture had shocked the girl, she got flustered, but managed to answer his question.
"S-She goes to the bridge, when she has something to think about…"
Touma couldn't remember where the bridge was, it wasn't a place he had gone to since he had lost his memory.
"Could you take me there, please."
He didn't have to ask. Misaka was her best friend and if she was in trouble, of course Kuroko would try to help her.
"Yes-" She was interrupted by the sound of the door being knocked on. Kuroko's eyes widened. She quickly motioned for Touma to get under the bed, he complied. She opened the door and started talking to someone. While Touma was under the bed, he noticed some papers sticking out of a stuffed bear.
When Kuroko had finished talking to the room inspector, she went back to her room. Touma came out from under the bed, his face pale.
"K-Kuroko, I think I know what Misaka is going to do, we have to find her before it's too late…"
