Shinji thought there was just one Rei. His one true friend. Gendo thinks he holds complete dominance of the sole living Rei, whom he plans to use in his insane plot to destroy all life on Earth so as to bring his wife back into his toxic clutches from her blissful state in the afterlife. They both thought wrong. consequences of their wrongness and true justice will be done.

When Shinji Ikari rides the train from Nagano to Tokyo-3, he is made the epicenter of a reality altering event. With the reality he had occupied now changed forever, he must conceive of a future that will accomodate diametrically opposed ethos. A man who has never known love is now responsible for the fate of the very humans he's been kept separate from, for good or ill.
