I was left shocked by the ending, and decided to a fix-it of sorts.
Also,this is the first time I'm writing a fic here,so please do go easy on me.

Peter walked out of the coffee shop,after watching MJ and Ned lives their lives was convinced that it was for the best to not make Ned and MJ remember him, especially considering how they got harmed because of him. Little did he know that things were going to change a few days later for him.
Unknown to him, MJ had gotten a strange memory in her mind. She couldn't help but feel that Peter looked like someone she had met a long time ago. She had felt a sense of warmth when she saw him. Though this memory and warmth had faded away when he left.
A few days later,Ned had invited MJ to his house,and MJ came. She was exploring Ned's house with him, and suddenly came across a photo frame. The frame contained a photo of herself,Ned and Peter.
MJ looked at it in surprise. Peter was a friend of theirs? That would explain the warmth and strange memory she had received when she saw Peter at the café. She had always been observant.
"Ned",called out MJ,"can you come here and see this photo?"
Ned came over and saw the photo, which caused him to widen his eyes a bit. He had seen this boy at the café, though he hadn't actually talked to him. Like MJ, he too got a strange memory of the boy, as if they had been like brothers for years.
"We know him?", asked Ned. "Looks like it.", said MJ. "But why hasn't he talked to us? And why haven't we noticed this before?", asked Ned, now worried. From how this photo looked, it sounded like they had known him for years, and he had known them.
"That's something only he can answer", said MJ. Suddenly, she had an idea. "Ned, we should search for more things related to him in our stuff. I have a feeling that something's not adding up. All I know is that his name is Peter Parker."
"Sure. All my stuff is here, we can start now.", said Ned, his eyes showing his eagerness. The two searched for every single thing related to Peter. In the next forty minutes, they came up with a bunch of notes and other photos, all related to Peter. This only cemented their confidence that Peter was someone who they knew very well, even if they couldn't remember him.
MJ returned to her apartment later. Now she began to search her stuff from Midtown High, looking for anything related to Peter. She came across a book where she had drawn Peter. She even came across a few photos of herself and Peter kissing and spending time with each other.
And suddenly, the warmth made even more sense to her.
Peter Parker was her boyfriend.
Suddenly, a few memories of her and Peter reached the surface of her mind. Though she couldn't completely remember everything, some of the gaps in her memory were filling in properly. MJ decided to sleep, vowing to talk to Ned tomorrow. The next day, MJ woke up. The first thing that came to her mind was Peter Parker and the events of last night.
While working at the café, Ned came in to visit her, and she told him about everything she could find. Ned's eyes widened at her words.
"If Peter comes today, then we have to ask him. He clearly knows us and there's something he isn't telling, or he can't remember us. I even brought that photo along with me so that we could show it to him and ask him.". MJ nodded, agreeing to do that.
Some time later, Peter entered the café. He ordered his usual coffee and sat down, reading a book. MJ and Ned shared a knowing look, now deciding to act.
"Peter", asked MJ, "can you come here for a few minutes?"
Peter looked confused, but he nodded. "Sure".
As he came over and sat with them, MJ spoke up. "Ned, show it to him", said MJ, and Ned did it. Now would be the moment of truth.
Showing the photo of three of them standing together, Ned asked Peter, "Do we know you? Do you know us? Is that you, Peter?"
Peter was surprised on seeing the photo. He had two options. Either he could deny everything and walk away(though considering the look on their faces it was less likely he could deny it), or he could admit the truth and tell them everything. But his face was showing his hesitance.
Deciding to try deny it, Peter said,"No…must be someone looking like me.I gotta go…". But Ned and MJ could clearly see that he was lying. The hesitance in Peter's voice and his facial expression towards the photo had given it away.
MJ spoke up,"Don't lie. Your expression says that you're lying. What're you hiding, Peter Parker?"
Peter couldn't help but slightly smile. Classical MJ response. MJ noticed this and her eyes narrowed a bit.
"Yeah, we know each other actually," said Peter. MJ and Ned looked on. "This'll be a long story, and it'll take some time to explain me, so let's sit and talk it over."
Ned and MJ agreed. MJ got them some coffee, and they sat together.
Taking out the note he had written earlier, Peter gave it to them. "We were best friends with each other. Ned, you were my guy in the chair. We used to build Lego models a lot. We were lab partners in high school. MJ, we were a couple. I had bought that necklace for you. You used to call me and Ned as losers."
Peter explained to them how they found out he was Spider-Man. He even told them about his adventures as Spider-Man, how Ned had helped him take down the Vulture, how MJ had figured out everything, and how everything got worse after Mysterio exposed his identity to the world. He even told them about Strange's spell and how it worked, making them forget, and how he'dpromised that he would tell them everything to make them remember. MJ and Ned listened to his words, and the missing gaps in their memories were making sense.
As Ned and MJ took in all of this, suddenly a wave of memories hit their minds together and they gently held their head in a bit of pain. Memories of spending time with Peter at Midtown High, memories of building Lego models with him, memories of the Statue of Liberty battle alongside two other Spider-Men, every single memory hit their minds. Ned and MJ remembered everything now.
As they looked up, Peter watched as a look of recognition entered their eyes.
MJ spoke up,"Peter?We remember everything.". Her eyes watered(so did Ned's), and Peter knew that their memories had returned. It was then that Peter broke down.
"I'm so sorry," said Peter, who was crying now. MJ and Ned looked at him, lost for words.
Peter spoke, "I was gonna tell you everything that day when I first entered this café, but seeing your happiness and feeling guilty that I just brought you into all this danger, I felt that it would be best to keep you safe by not telling you. I couldn't afford to put you both in danger again, and even Happy, so I didn't tell you anything. I'm really sorry.". He cried.
MJ and Ned's hearts broke at Peter's words. He was ready to give up his own happiness if it meant that they, his friends, could be happy. They were touched by his wrapped their arms around Peter and hugged him closely, all three of them sobbing in each other's arms. Nothing else mattered to them right now.
"I'm not letting any of you go.", said Peter.
"Neither am I.", said Ned.
"Me neither. Don't wanna lose my losers again." ,said MJ.
