Welcome to this new story!
While writing my previous story it suddenly came up in my mind. It will be a shorter multi-chapter story. The 'one-sentence-bonding' between Clark and Jonathan was in my eyes not enough to make up for the past two seasons, so I wanted to give it a bit more depth... Takes place around two weeks after the season 2 finale and the construction of the new fortress. Assuming that Jonathan and Clark were still not able to solve their issues.
It happened so fast; Jonathan was already knocked out before he even hit the ground...
He didn't hear his parents or Jordan's terrified screams when he fell. Or his brother's cries for forgiveness. Or his grandfather's. Or Natalie's scolding. When his father carried his unconscious body back into the house, he didn't mentioned anything around him. Not even Sarah's, Lana's and Crissy's shocked gasps…
It was just the sad and uninvadable highlight of this bad day, Clark, Lois, Jordan, and Sam were sure was only their fault…
They let the suitcase, Jonathan packed in fury, outside. They ignored the curious glares of Sarah, who witnessed everything from distance and followed them into the house to see if Jonathan was okay. They ignored Sam who, despite his tough military background, was crying desperately…
The sunny day began with Clark and Jordan leaving for training in the fortress, as usual… Lois leaving for investigating her next big story and Jonathan (as usual) leaving behind…
After the whole XK disaster, Ally, Jon-El's attempt to merge with him, and all the other stuff that happened in his life since his father turned out to be Superman and his brother becoming as powerful as their father, Jon was only exhausted. Exhausted, done, sick and on the verge…
Two weeks have passed since his father used a crystal and build a new fortress in the Pacific. A fortress, his father said was for the whole family. But till today, Jon hasn't seen it from inside. After they watched it grown, they had to return the boat. So, his father flew the boat with them on it, back to the coast and since then he hasn't seen the new 'family-fortress' again or haven't met his grandmother. He was happy when he figured out that she wanted to meet him. He was always afraid that his Kryptonian grandparents don't want to meet him because he was the human powerless one.
So, why his father doesn't take him to meet her?
As usuall, he did what his parents always expected from him and didn't complain. He was the human one. He was fine with that. It just bothered him that his whole life was being in the shadow of his father and his brother now. But as kind and supportive as he was, he didn't complain. No matter how much he felt left out. No matter how isolated he felt. He knew: As soon as he tries to open up to his father, he will leave to go flying with Jordan.
As his father still avoided any driving-lessons (Jon didn't dare to ask why), he couldn't use his new truck, Uncle Tal gifted to him to get to his shift at the shop. With no one to give him a ride (everyone was busy, or forgot him) Jonathan was forced to walk to town. After the long and exhausting walk, he arrived at the shop just to see that his shift was taken over by Mr. Olowe and he send him home again. His smartphone battery was empty. He went to the Gazette, but his mother and Chrissy were not there.
Just outside the Gazette, suddenly a car stopped next to him, and the driver threw his Slush into his face. Yelling something about that he is the only one responsible for cancelling the football-season. No matter that Coach Gaines was forced to apologize to him publicly, after it was revealed that he suspected Timmy to take XK long before Jonathan began to take it. No matter that principal Balcomb offered to talk to his parents and offered to help. His parents forgot the appointment. The people continued to give him, the immigrated big-city-brat, the full blame. No matter that Timmy was hated for so long by other parents.
Jonathan walked back to the farm. The sugary liquid in his hair turned him into a bait for wasps, flies, and other insects. Hastily he ran to escape the wasps but one stung into his forehead. After this painful experience, it suddenly began to rain.
The heavy rain washed the sugar out of his hair, but also turned the paths into mud. Desperately, Jon found a tree to hide under it. Yelling for his father, hoping he would hear him with his super hearing and bring him home. But he never came! Forcing Jon to wait under the tree where a small branch was torn off by a gust of wind and fell on his head. It didn't really hurt but was unpleasant…
As soon as the rain was over, he went on his way back to the farm. Wading over the muddy paths before suddenly the next rain shower fell…
"AWWW… I HATE THIS TOWN!" Jon yelled after another car passed him, drove threw a deep puddle and sprayed him full of dirty water. The driver obviously doesn't care for him, eighter.
Soaking wet, dirty, cold, tired, a painful wasp stich on his head and full of anger and frustration Jonathan arrived back home to find his brother, his father and his mother having a happy day together and being cheerful having some takeaway burgers from Jonathan's favorite fast-food-chain. For him they obviously had nothing.
"Oh, Jonathan. We thought that you have to work." his father said, not even looking up from his food.
They don't seem to bother that Jon looked like he tossed himself in the mud. It was Sarah, who was with them, who mentioned how Jonathan looked. But before she could ask him why he looked like he did, Jordan start to gush about all the cool things they did in the new fortress today…
"YOU WENT TO THE FORTRESS? WITHOUT ME?" Jonathan yelled.
"Why do you scream? I thought you work…" Clark said, before he turned around and saw the mess. "…WHAT… What happened to you?"
"Nothing… don't bother… go out flying or something…"
"That again…" Clark moaned. Suddenly he realized that this moan, was indicating that he was annoyed of Jonathan. And that was not what he wanted to tell him. "…I mean… sorry… ehm… I thought you were working today, so…"
"So, you decided to leave me alone, without a license, or any other way to get to work. What about the driving-lessons you promised to me… a year ago?"
"Is this some kind of Super-thing?" Sarah suddenly asked. She was aware of the Super-secret now, but was still too new to it to know everything.
Everyone looked on her in respond. Clark realized that he should talk to Jon alone.
"Would you please…?" Clark said, making a waving gesture. Lois, Jordan, and Sarah left. "Okay, let's take a seat and talk about it… or… do you want to change before…"
Jonathan didn't dare to leave. "Dad… I was patient. Really… you promised to me that we would spend more time together. You did that when we moved here! You did it again later. And when you build the new fortress… you said my grandma wants to meet me!"
"Yes!"
"I was happy to hear that! Really, I was afraid to meet her, because I feared that I am too human to go there… like to Jor-El…"
"Oh… ehm… that was not the reason I never took you to him…" Clark became pale.
"I start to believe you don't want me to meet her. For what? Are you ashamed of me?"
"Gosh, no… It's just…"
"What?"
"Well… ehm…"
"WHAT?"
Lois, in the living-room, Sam (who just arrived) in the corridor, Jordan in the barn with his super hearing (unintentionally) and John-Henry and Natalie (who just arrived too), threw an open window could hear that the father-son conversation turned from not-good, to bad and from bad to worse…
Nobody dared to interfere. Instead, they just listened all of Jonathan's bottled-up frustration of the last two years blurting out more and more… about Clark, about Smallville, about his life…
And it became nasty…
"Awww… that he didn't say…" Natalie wailed after hearing what Clark said.
"CLARK! That was not fair!" Lois decided to interfere. "Jonathan, you know your father didn't mean that…"
But two years of neglect and the feeling that his parents care more about their superpowered son left their scars. Jonathan tried to not to show it.
"I do everything to be like you want, but I that doesn't seem to matter…" Jonathan was really hurt. "…why I am not good enough for you?"
The fight continued, and more nasty and hurtful things were said…
"Not in that tone young man!" Sam suddenly interfered after Jonathan said something insulting.
"Aww… you are not better!" Jonathan moaned. "You also rather train Jordan. He has the powers. He is useful for the DOD now? So why?"
"What is that meaning?" Sam said madly.
"You didn't even ask me if I would like to get training? I've could have need it. Some people want to kill me, too." It blurted out of Jonathan. "Instead, you kept it a secret from me and even excluded me from it after…"
Jonathan was not able to finish.
"For what? Your brother has the powers?" Sam said.
Jonathan's jaw dropped. He really wished that he misunderstood it. Everyone else in the room, except Sam, understood that this was not a statement. It sounds more like an offence.
"I… So, you going to tell me, I am supposed to be always a damsel in distress that needs to get saved by my father or my brother?"
Sam suddenly realized that this was a bad choose of words.
"Wait… that was not what I meant…"
"So, that's what my life is supposed to be? Useless? A burden? AWW… FUCK OFF YOU ALL!" Jonathan yelled hurt and stormed upstairs.
"Jon, wait…" Jordan yelled and followed him while giving Sam a death-glare. Obviously, a power he inherited from his mother. Sarah and Natalie followed him, too.
Sam was speechless. His face turned from deeply red to as white as chalk. A strong slap from Lois on his occiput woke him up from his shock…
"You better come up with a good apology!" Lois said enraged and full of shame at the same time. Then she turned to Clark. "And you, too!"
Clark lowered his head ashamed…
Upstairs, Jon locked up himself in his room and start to charge his phone again to call an old friend. Jordan waited a few seconds. He could hear Jon making a call. He didn't listen in, knowing how mad he would be on him again. After he was sure that Jon's call was over, he approached the door.
"Jon, please open the door!" Jordan said after he knocked.
"LEAVE ME ALONE!"
"Please, it's me!" Jordan begged. "Just me!"
That Sarah and Natalie stood right behind him he simply forgot. He didn't endure his brother being so hurt. And he was scared that he locked himself in in his room. He wanted to talk with him, like Jonathan would do it if Jordan was the one who just got offended by his own parents and grandfather.
"GO AWAY!" Jonathan yelled again. "NAT, SARAH… YOU, TOO!"
The girls shied away from the door, not knowing how Jon was able to know that they were there, too. Jordan tried to open the door again, but this time he accidentally used his super strengh when he pulled on the door. The door lock cracked, the door was pushed open. Jonathan, who was about to change into clean clouthes was still naked and start to scream when he realized that Jordan, Natalie and Sarah could see everything. Really everything…
With a loud scream, Jonathan grabbled the blanket from his bed to cover at least his dignity.
"AGHHHH… GET OUT!"
"OH… I am so sorry…" Jordan yelled, just a second before he got one of Jonathan's trophies, he grabbed instinctively, thrown into his face.
Jordan was able to pull the door closed again, while Natalie and Sarah turned around embarrased holding their hands over their eyes.
"I didn't see anything!" Sarah said instinctively embarrassed and ran away.
"Me either!" Natalie, terribly embarrassed, too added.
Jordan was able to hear Jonathan yelling and crying much more. He just worsened everything. And it felt terrible. Under tears Jordan went downstairs again, hoping it would calm him down. He didn't hear that Jon received a call…
"…aww, thank you for calling back! I need your help… I know it's been a while, but I may I spend the night at your place… I just can't stay here anymore…" Jon said under tears to the person on the phone.
There was a loud argument in the living-room. Lois yelled on her father for hurting Jonathan's feelings, while Sam tried to blame Clark and his 'prefer-the-powered-one' mentality. Clark just tried to defend himself and promised to spend more time with Jonathan, what nobody believed him anymore. As it was Clark who hurt Jonathan, too today. Jordan went to Sarah
They spend around an hour to fight and to blame each other who was more responsible for Jonathan's outburst. They send Sarah to the barn and John-Henry and Natalie, too to talk undisturbed long ago. After a while, Jonathan came down the stairs. A suitcase in his hand and a backpack in his other hand. His face still full of tears and his eyes still full of anger and fury.
"Where are you going?" Clark asked shocked when he realized that Jonathan was serious when he said he goes.
"I stay with a friend tonight! Maybe longer…"
"Please, let's talk about it!"
"TALK?!" Jonathan yelled, smashing the suitcase on the ground. "TALK? FOR WHAT?"
"Jonathan, please…"
"THE LAST TIME WE TALKED, YOU LEFT TO GO FLYING WITH JORDAN IN THE ARCTIC. WHILE I WAS ALONE HERE FINISHING SOME CHORES YOU TWO COULD HAVE HANDLED IN A MINUTE… WHAT I AM TALKING, IN A GLIMPSE OF A SECOND!"
"And that was not okay from me. Jonathan, please listen…" Clark tried again.
"I've never ever been so humilliated in my life." Jonathan yelled, looking around to see if his grandfather was still here. He wanted to yell on him, too. Sam was outside on the porch and tried to calm down.
"We understand you are mad. And believe me, you are right to!" Lois tried to convince Jonathan to calm down and stay here.
"I AM DONE! WITH ALL OF YOU! WITH THIS FUCKING TOWN! IT'S CRAPPY PEOPLE! AND IT'S FUCKED UP…"
"WATCH YOUR WORDS YOUNG MAN!" Clark yelled.
"See… I am not even allowed to have my own opinion, since we moved here." Jon yelled. "You said this move is for us all. You said you wanted to spend more time with both of us. But every time I needed you, got hurt, or was in trouble you only told me to give this place a chance. From the first day, everyone in this town let me feel that I don't belong here. And more and more I feel like I don't belong into this family!"
These words hurt.
"I gave up everything, so you could move us out here. My friends, my future… everything! Nobody in this town ever wanted to give me a chance to prove myself. Instead, I ruined everything. Everyone hates me and will forever hate me. But what do you know about this: Everyone loves Superman! And everyone will love Superboy, too as soon you put on your hoodie again… THEY WILL NEVER STOP TO HATE ME!"
"I told you we will find a solution!" Clark said.
"YEAH… And five seconds later you left because it was more important to you to teach your successor to fly!"
"And that was very stupid from your father. But he is right. We find a way… Please… where you are going…?" Lois asked while Jon took the suitcase again and walked over to the front-door.
"I go. Timmy Tanner said, I can stay with him tonight!" Jon cried; he couldn't look into their eyes again.
"Timmy Tanner? I thought he moved with his parents to Germany years ago?" Clark said shocked. He couldn't imagine that Jon takes a plane to Europe just to get away from them.
"He moved back to Metropolis a while ago!" Jon responds quietly to get rid of his parents and left threw the door.
Crissy Beppo, his mother's business partner stood to everyone's surprise just outside, ready to knock on the door when it was torn open…
"Oh, hello… I hope I don't disturb. Lois, we wanted to talk about the…"
"Not yet, Crissy… Wait in my office, please…" Lois said, pushed Chrissy quickly into the other room and focused on Jonathan again. The surprised woman shrieked but did not fight. She could literally feel that the situation was extremely hot right now.
Outside, Sam came around the corner and approached Jonathan. He realized that what he said to him was too terrible to just forget it and that there was a lot to make up for it…
"Jonathan, I…"
"FUCK YOU!"
Sam shied away ashamed. Seeing all the hurt and disappointment in Jonathan's face.
"Jonathan, please…" Clark said and decided to force his son to stop…
Then it happened…
Clark didn't even realize that he used his superspeed. He just tried to get in Jon's way again. Realizing too late that it was this act that upset Jon before. But somehow, Jon turned around unlucky, Clark was too fast… his hand, or rather his fist, hit Jon's forehead…
Jon just groaned in pain, and was out of action before he could even realize what happened or that his father just hit him on his head. Unpurposefully, but he did it. Jon's unconscious body fell on the muddy ground, while Clark screamed in shock…
"OH MY GOD… JONATHAN!"
Lois screamed, too. Jordan, still hurt and upset from Jonathan's accusing, used his superspeed to get to them and push away his father violently.
"YOU BASTARD! GET AWAY FROM HIM!"
Jordan only saw red. He saw everything from the distance. But from his position it looked like Clark did it on purpose: His father just beaten Jon unconscious. Clark was thrown off his feet and landed in a puddle of mud while Jordan kneeled to look after his unconscious twin.
"JONATHAN!" Jordan screamed and turned his brother on his back to look on his face. A big fat bump was forming up on his forehead. "Oh my gosh… Are you okay? Jonathan… wake up."
No respond! Jon was unconscious. Lois arrived, her face full of tears, too. Clark lift up and approached him, too. Jordan looked on his father in fury. His eyes filling with the red flash of his laser-vision.
"LOOK WHAT YOU DID…" Jordan screamed. Just seconds from lasering his father directly into his face.
"It was an accident. I swear…" Clark wailed while crawling closer to Jonathan.
Suddenly everyone was running towards them. Lana was in the driveway (Sarah called her worried, hoping she would be able to help) and John-Henry and Natalie were still waiting behind the house for the Kent-storm to settle when they heard it. Crissy stormed out of the house, too… Not everyone saw what happened. But what they saw was enough to assume that the fight between Jonathan and Clark escalated terribly.
Clark used his x-ray-vision to check his son's head. What he saw seemed not that bad. Clark took Jonathan and carried him back into the house. Jordan protested, but finally realized that it had to be an accident…
Everyone watched Clark, carrying his unconscious son into the living-room. He was still not responding. But he breathed normally, and his heartbeat was also okay. Under tears, Lois made some space on the couch, while Jordan put off Jon's shoes to make it as comfy as possible for him. Clark carefully placed his son on the couch and once again checked his head.
Clark was not a doctor. But years of experience gave him enough medical knowledge to be sure that nothing was broken, there was no bleeding, and anything was normal. The only thing he knew was that Jonathan will be much angrier when he wakes up…
"Jonathan, oh I am so sorry!" Clark wailed again.
Jordan was still furious…
"You get even with him. Or I swear you, I will ask grandma for golden Kryptonite and then you have two powerless sons to ignore!"
Clark wanted to ask shocked where Jordan knew about golden Kryptonite from. But he knew that Jordan would really go so far and destroy his powers, to get on the same level with Jonathan again. He was a good brother. Jonathan always protected and supported Jordan. So will Jordan if it is necessary. Clark understood it. But now he focused more on Jonathan…
The room was so crowded. Next to the Lane-Kents, there were Sarah, Natalie, John-Henry, Lana, Chrissy and Sam… all glaring on Jon, waiting for him to wake up again.
"Shouldn't we call a doctor?" Lana asked.
Suddenly, before Lana even finished her sentence, Jonathan opened his eyes again…
"JON!" Jordan yelled relieved and kneeled to look his brother into his eyes. "Jon, are you okay?"
There was no respond. Jonathan was just looking around silently, while everyone gathered together to look on him.
"YOU APOLOGIZE TO HIM, NOW!" Jordan yelled. The loud yell, let Jon to wince. In his face, everyone could see that he was in pain. The volume was to high for his headache.
"Lower your voice, he is in pain!" Clark scolded Jordan worried.
"Yeah… because of you!" Jordan yelled still angry, but a bit lower.
"Enough!" now Lois interfered before it gets nasty again. She kneeled next to Jon to stroke with her hand over his hair. A tear running down her face. "Oh, my baby… I am so terribly sorry… Sweetie… how are you? Oh, so sorry… sorry, sorry, sorry…"
"Me, too!" Clark said, a tear running down his face, too. "Please forgive me! We all said some things today that were not okay. And I understand that you are mad. Oh, I am so so sorry…"
Desperately, Clark took his son's hand again to hold it and to show Jon how terribly sorry he was and that he was there for him.
Since he opened his eyes again, Jon had this lost and numb expression. He looked around as if he was studying the room. They expected him to be more furious and angrier than before. But Jon was surprisingly calm and silent.
"Oh, Jonathan… please… say something!" Clark literally begged.
"Ughh… Who are you?"

I hope I was able to let the drama come through. I am not as good in writing emotions than some others here. But this story is about a lot of emotions. In the next chapter there will be a lot of attempts from Clark, Lois and Jordan to make up to their son and brother.
