Hi, um... this is chapter 1. Originally I shared this in the same post with the prologue, but I decided to separate it. It's short, but it starts off with him waking up to the new world.
Well, here is the first chapter.

Chapter 1: Who am I? What am I?
'Where am I?' His eyes were closed, but he knew something wasn't right.
'I feel a pleasant breeze.' The air smelled sweet, and the wind felt naturally cool, nothing like a fan or an air conditioner.
The ground below him felt soft and wet, 'Am I Dreaming?' Was he outside?
He pondered to himself as his eyes were closed. 'I feel like someone was calling me… but I'm not sure… What's going on? I can't remember…'
Slowly opening his eyes, the bright sunlight caused them to burn a little. Blinking a few times to focus, he finds himself in a serene meadow with emerald green grass laying underneath. It was quite beautiful, but with no sign of anyone in the area he began to wonder, 'Where am I? What is this place?'
Trying to find a reason for why he was there caused a dull pain in his head, 'Ugh… My head is pounding…'
Breathing in and out to relax himself, he let his mind rest. Once the headache subsided, he tried to think again. But nothing came to him, no reasons and no memories that were even useful. 'Huh? Why can't I remember anything? Wait, do I know my name?' He panicked, and quickly tried to assure that he at least remembered his identity.
'Okay, so think… I remember… I'm a high school student named Kudou Shinichi…. No… I'm elementary student Edogawa Conan… What? This doesn't make sense. Why am I remembering two different identities and names? I can't be both, it has to be one right? Unless I was in hiding when I was young and took up a different name when I got older? But that explanation still doesn't feel right? Why?!' Even in his panic, he was at least somewhat assured that he didn't lose every memory.
He breathed in and out again and took time to gather anything else he could remember, which wasn't much. When it came to knowledge, he remembered things like math & science, history & literature, a bunch of random facts that seem good for trivia or a job that needs to know those things, and especially he remembered a ton of mystery literature. The mysteries ranged from TV mysteries both fiction and non fiction, to modern day writings, to the old classics of Sherlock Holmes which he seemed to remember being quite the Sherlockian about. His knowledge for the most part seemed to be in tact. If anything else was missing he wouldn't know at the moment.
Then he tried to remember any other memories that could give a clue as to who he was, but all this caused was another headache. 'I can't remember anything else, though! What's going on here?'
His headache pounded harder, he sat down and felt his throat was quite dry. Maybe drinking water would help to feel better and possibly soothe his headache in some form. Looking around again, he saw a nearby pond and decided to drink. Wasting no time, he dunked his head in the water gulping up as much as he could. Sure, it was a little gross as well as unsanitary to drink stagnant water, but he wasn't thinking about that, he just wanted to feel relief. It didn't help his headache, but his thirst was now quenched.
Letting a sigh of slight relief, Shinichi/Conan sat by pond and tried to determine his situation. Here he was in some unknown park maybe, or even some country side valley waking up with no memory of how or why he got there. His memories, as limited as they were, conflict one another because he remembers two different names and ages. Kudou Shinichi the High Schooler that felt like there was something more to that, the same with Edogawa Conan the elementary schooler. Something like a title to the names? Breaking from his thoughts, something caught his attention, an odd reflection where he was supposed to be.
'Huh? I can see something reflected on the surface… It looks like a penguin. But why is it an unnaturally bright blue color? Is it a plush toy? What is that?' He moved his hand, the penguin moved its flippers. He moved his other hand, the penguin moved its other flipper. He tilted his head and the penguin did the same. That's when he realized, the penguin thing that was mimicking him, that was him.
'Breathe, breathe!' He tried, but it was pretty much pointless.
His calming methods were thrown out the window as he tried so desperately to run. Why was he running? He wasn't sure but it was better than facing the image in the pond. So many questions raced through his mind such as, 'What had he become? Why had he changed yet again? Wait… Again?! This happened before? Why can't he remember anything!?'
As he ran, his headache grew much worse than before, and before he knew it himself, he collapsed down on the ground clutching his head with the newly discovered flippers for hands. His last thoughts before falling deep into unconsciousness were, 'Who am I? What am I?'

Shinichi/Conan may have amnesia but not completely. One part of him struggling for his lost identity while another is fighting to accept a(nother) new reality of being transformed (again). He is going to feel lost a bit since he has 2 identities to remember as well as maintaining a new one.
At the moment he is by himself, but next time he will have someone come along. Who it is will be revealed in the next chapter.
