Sailor John's reign of terror has finally ended, and peace has returned to the Island of Sodor. Despite this, the many near death experiences that they faced during the battle against his old enemy have left Thomas shaken and worried about a certain question he'd like to ask Emily about their relationship, should anything else happen to endanger it. But how will Emily respond?

After much waiting and planning, the time has come for Sailor John's grand plan to be put into action. Everything has been leading up to this moment, the moment where the rogue pirate finally enacts his long-awaited revenge against Thomas the Tank Engine. Can Thomas and his friends band together and put an end to John's destructive rampage? Will Sodor ever be the same again?

The engines have gathered around for an indignation meeting to discuss the various calamities that have struck the Island of Sodor since the infamous "Kathryn Heist". The engines themselves have been caught up in these disasters and they all begin to theorise whether each of these events are apart of one huge conspiracy, and if Sailor John was truly behind all of these events.

With Emily's former driver, Lawrence Rider, on Sodor, Seymour Murphy decides it's finally time for him to make his own move as part of Sailor John's grand plan. A simple night run on Gordon's Express soon takes a tragic turn after Gordon runs into a landslide, giving Seymour his chace to strike. Based on "Murder on the Orient Express" by Agatha Christie.

As Donald and Douglas are in the mist of another argument, Emily receives an unexpected and pleasant surprise in the form of a visit from her old driver, Lawrence Rider, from her time on the Great Northern Railway. As the two reminisce, Lawrence shows Emily some picture slides of when she was built, as well as provided answers to Donald and Douglas' arguing.

While Thomas is stuck in Crosby for the night due to jammed points, he receives an unnerving premonition from his dearly departed sister, warning him of the great calamity approaching Sodor. Meanwhile, Sailor John decides to recruit a new formidable ally for his plan. As the old saying goes; the enemy of my enemy is my friend.

After Thomas got lost on the Mainland, Emily decides it's finally time to put her wheel firmly down and punish Thomas for venturing off the Mainland without so much as even warning her or having any consideration for her feelings. Thomas is convinced that Emily won't be able to go through with her punishment as usual, but he never could have predicted how far she was willing to go.

When an engine becomes something which is only more scrap to add to the scrap yards the other engines do not want to see him leave. The controller, Sir Topham Hatt, has heard of something which might be able to get the engine back on its wheels. This is the story of Alexander, the Nuclear Engine.

Tired of James' excuses, the Fat Controller insists him to tell the truth from now on, something the red engine gets carried away with!

After Gordon has a crash, he suffers amnesia. The others try to remind him of who he is, but without reckoning on how much confusion and delay this may cause!

Thomas takes James' trucks and sets off on a big adventure to the Mainland. But, after a wrong turn, finds himself lost in the steelworks. There, Thomas encounters two mysterious engines who instantly make him feel welcome, but who aren't what they first seem. After realizing too late, Thomas is trapped with his free will taken away from him. Can James find him and being him home?

Over 20 years ago the writer had read a book in which Sir Handel and Peter Sam described Duke. I was excited to see the MSR and SKR engines on as I hoped to see their stories. Then came the confusing story structure. Here is my meager effort to explain the mess.

Two trigger happy hunters named Byrne and McIntyre, under the order of Sailor John and Seymour Murphy, hunt down and attack the engines of the Small and North Western Railways. The Fat Controller and Small Controller issue "No Hunting" signs to be placed along their railways, but these signs prove to be of no concern to these hunters.
