Kensi is not an agent in this. Deeks is still with LAPD. Kensi is on the run from her husband.

After Kensi and Deeks return from Afghanistan, things are different, but maybe not entirely for the worse. They finally understand the darker parts of each other, and when it comes to learning to love, that is all they can hope for.

This ending made more sense to me...of course it's more fluff than metaphor filled craziness that leaves us guessing...
