Hello and welcome to this strange plot bunny that wouldn't leave me alone. This is most likely the weirdest crossover I've written, but well, Changing Channels, and ScoobyNatural were two of the episodes that created this so you can blame them.
IDK what season of Supernatural this takes place in (Let me get back to you on that). It does however take place in the XY and XYZ portion of Ash's journey (The best one in my opinion).
I don't own either Pokemon or Supernatural.

Chapter 1 - Physics Only Matter if You Look Down
Sam had woken in plenty of strange places, and had even been kidnapped a few times; this was something new. Wherever he was, it was dark. This normally would have been an automatic red flag, but the feeling of warmth that accompanied it canceled it out.
This was unusual for the young hunter, and he couldn't help but be comforted by the fact. Warmth especially after being stuck in the cage for so long meant safety. Now 'if only Dean were here everything would be perfect.' It was a stray thought and Sam would have barred himself from it, but something about it just seemed right so he let it stay instead of shoving down deep.
The next thing that he noticed out of the darkness was the sounds. They were all around and he could make out some words, but most of it sounded like gibberish. He wasn't sure what they were saying but they didn't sound malicious, so he was oddly content to stay put in his current condition.
None of his thoughts were making any sense, and they were completely foreign. He should have been running off adrenaline and trying to escape. But this was nice. No one was bothering him, and he didn't sense the need to leave. Of course, this could be a trick, a trap for him, but if it was, Sam was sure that his brother would come to the rescue.
'Well, that's an even odder idea' Sam had to admit to himself. He never ever just decided to sit back and let Dean do all the work, but without danger, it just seemed better to wait and see what was going to happen.
He had just settled back into the dark eyes closed when a single voice called out clearer than all the other previous voices had been.
"Alright come on out!"
'Shit' was the only thing he had time to think before the warm darkness was thrust away by a blinding blue light. Techno-color came rushing at him and all a sudden there were too many sights and sounds. The air around him was cool compared to the warmth. He stumbled and face-planted into what he guessed was a patch of grass because he suddenly had dirt up his nose.
"Eevee are you alright!?" The same voice came again, and Sam had to wonder what an Eevee was. As far as he knew that wasn't him, and yet as he tried to shake the dirt out of his eyes and swipe the hair from his face a hand came down and rested on his head.
His mind went blank. It wasn't Dean's hand. Everything started adding up in his mind. Strange place, strange hands, strange names - he had been kidnapped. Not bothering with his hair anymore he took off with a high-pitched sound of terror, "EEVEE" not bothering to pick a specific direction.
"Eevee look out for the cliff!" the voice shouted, but Sam didn't listen. That wasn't his name. Evidently, maybe he should have taken a better stalk of the situation like his older brother had taught him because one minute he was on solid ground the next he was in the air. If Sam hadn't been so disoriented and terrified, he might have taken time to appreciate that gravity didn't take effect until he looked down. Eyes wide he saw a raging river below him and let out a bleat. 'Fuck was that me - Dean will never let me live that down' was his first thought as he plunged downward, the second 'what happened to my hunter instincts!?' As far as the youngest Winchester knew waking up after being kidnapped had never been a fun experience, but he had also never panicked and lost his head like this either. 'Maybe it's a witch - that's it, that's what all this is. Man, Dean was right. Witches suck.'
He was almost at the water now and he braced himself for impact eyes closing on instinct. It never came. The movement stopped and cautiously he pinched his eyes open just a tiny bit. He should have kept them closed. Mere inches from the water he was close enough to see his reflection. It wasn't his face staring back. No, a furry dog-fox thing was looking back and with a scary sudden clarity, he realized that Eevee must not be a name but a classification. 'How do I get myself into these types of situations' he moaned as he felt himself being pulled skyward.

"How do I always end up is situations like this" Dean moaned to himself unintentionally mimicking his brother. Dean unlike his younger brother seemed to be having a much easier time figuring out his current situation. (That may have been because he still had opposable thumbs, but that was of no consequence to him currently). No Dean was just as freaked out as Sam had been, but unlike his little brother he woke up in a hospital. Well, that was inaccurate. The official term as he had been quickly corrected on was Pokemon Center. If that wasn't a kick in the pants, then finding out that he looked sixteen again was. 'At least I don't have to go through puberty again'. That was Dean's first thought. It also meant that he was effectively a kid.
He had currently locked himself in the bathroom and was trying to figure things out. He had never heard of a Pokemon Center and the creatures and people that had greeted him when he woke up had him scrambling with his nerves on end. As far as Dean knew (Sam might know better) no animal on the planet was or ever would be those shades of red and yellow.
He took a deep breath and tried to think, but the knocking sound on the door that had begun since he had locked himself in hadn't stopped. He need to get a hold of the situation, he needed to find Sam, and he needed to get off this acid trip he was currently on.
'Just play your part' the voice drifted through his head and he clenched his eyes shut. There was no way that this could be one of Gabriel's sick games. And yet, the dead being had just given him an idea. Dean opened the door.
"My bad for freaking out," he said somewhat sheepishly to the crowd in front of the doorway, "I just didn't recognize where I was for a moment," he placed his hand on the back of his neck and rubbed it a bit. His act seemed to work on the current company and Dean could feel all the tension leave the room.
"Well, that's a relief" A blond-haired boy with glasses spoke from the back of the group, "We were beginning to worry."
"Yeah, we found you knocked out in the woods, you were lucky that there was a Pokemon Center so close" This was a girl this time and if it hadn't been the wrong place wrong time Dean would have tried to chat her up. He must have been staring at her for too long because suddenly, "Oh, we never introduced ourselves, I'm Serena, and this is Bonnie (Dean hadn't even noticed the little eight-year-old), this is her older brother Clemont -" She was cut off by the last person who had yet to be named.
"I'm Ash and this is my partner Pikachu!" Dean almost took a step back and the boys' enthusiasm but held his ground, he was a freakin' Winchester after all.
"Dean" was his simple answer, and then the next sentence out of his mouth was, "did any of you see Sam?" 'Way to go idiot, none of them will know who he is, you just met them. I hope that Sammy's all right'
"Is that your partner?" Ash asked and Dean turned to look at him, luckily he was saved from saying anything by a sudden rumbling.
"Why don't we all go get something to eat and talk about it then" Clemont butted in saving Dean from having to answer the question. It seemed that Sam had not been brought to this place and he doubted that this was a trap. Who uses teenagers as decoys?
"That sounds like a great idea," Dean said not letting on to anything that he was thinking.
"Ya! I'm starving" the little girl - Bonnie - shouts, "What do you think Dedenne?" She turned to her purse and lifted the flap to reveal another strange creature. Dean couldn't stop himself from lifting an eyebrow. 'Are these some kind of pets, wait Ash referred to the yellow one as his partner' Dean squinted his eyes He didn't have a frame of reference for what was going on and he wished that Sam was there to do some research. (Sam always knew what Dean was thinking).
Instead, he gulped back several questions, some curses, and one or two rude remarks and simply said, "I could use something to eat." He also couldn't help but tack on, "Will there be pie?"

As we turn back to Sam's situation, one can't help but notice that it wasn't improving. Well at least according to Sam it wasn't. Sure he was back on solid ground, but he was also some sort of creature - an Eevee if what the girl was saying was correct.
"Are you alright?" The girl asked softly, "your leg looks pretty bad" Sam glanced back at his leg and then focused his eyes back on the girl and the other strange creature that was now with her.
"Oh, that's just Chimecho, my partner, and I'm Gloria. Chimecho is the one that saved you."
Sam gave what his brother would have called a bitch-face and leaned away from the approaching hands. It seemed that the girl thought that introducing herself was enough. Sam was of a different opinion. Dean was the one that took care of him, and even though he could admit that it was codependent as hell, Sam generally stayed away from contact with other people unless it was absolutely necessary.
"Please let me help, that back leg looks painful." Sam looked back at his leg again and had to admit that it was in bad shape. Despite being in a different form he could tell that it wasn't broken it was just badly sprained - if he had been broken he wouldn't have been able to run over the cliff.
The girl now identified as Gloria reached for him again and Sam wiggled backward. She looked frustrated after he refused a second time and the Winchester couldn't help but smirk at her. On an animal, his expression must have looked funny because she broke out into a reluctant grin.
"Fine, I'll take you to the Pokemon Center here in the forest." She pulled out a small spherical ball from her pocket and clicked a button. It expanded and Sam felt the ears on top of his head drawback. 'Was that where he had been trapped before?'
"Eevee return" Gloria held the sphere out like it was supposed to do something. Sam didn't know what kind of contraption it was but he wasn't going inside that thing. He was claustrophobic at best and he knew for sure that he wasn't going to fit in there.
"Eevee return," the trainer said more forcefully, but still nothing happened. Sam sensing a change in the atmosphere began backing up again and tried to make himself as small as possible.
"Oh no you don't, I can't leave an injured Pokemon out here all by itself, now just hold still -" Sam felt corner hearing her words and a strange feeling starting building up inside of him. It reminded him of when he had been on demon blood but somehow it was something pure. It moved through his chest and on some instinct he opened his mouth. A horrible wailing dominated the clearing where he and the girl were. It echoed unnaturally around them and Sam felt his eyes widen as the girl and the Chimecho was blown away from him.
The feeling slowly dwindled and he felt himself rock back onto his good back-leg. 'Shit, what kind of messed up power is this!' His eyes were still wide as Gloria stood back up and Chimecho was once again floating next to its trainer.
"Fine if you're going to be that way - Chimecho use Energy Ball". Gloria shouted getting into a fighting stance.
The young Winchester watched dumbfounded as a ball of green flashing energy formed on the bottom of the Pokémon's fabric-like tail. 'Well so far at least I'm not a freak' he couldn't help but think as the attack smashed into him. Sam was sent back once again toward the edge of the cliff and he was forced to use all four of his legs t stop himself from flying over the edge.
CRACK, Sam felt the once-only injured back leg snap and he once again let out a howl. This time however there was no direction. The powerful wail ripped from his throat and to Sam, it felt as if he had caused the whole forest to shake. When he got his pain under control once again he noticed that he was alone on the cliff. Gloria and her partner were gone.
Giving a faint whimper he gave a look at his broken back leg. 'Well at least it's a clean break, I'll just have to be careful.' Giving one more suspicious glimpse around he slowly made his way into the cover of the forest. Sam hoped that his brother would find him quickly.
