Shinji Ikari regains consciousness. He opened his eyes but all he could see was darkness, though he did feel the seat on his back and rear, indicating that he is still inside the Entry Plug.
"What happened?" Shinji pondered out loud. Last he remembered, he, along with Rei and Asuka, was deployed to face off against the 12th Angel, Shinji charged ahead but he was sucked into the angel's sphere body, and everything went dark.
He tries to make contact with NERV. "Misato-san, can you hear me? What happened? Hello?" He was waiting for a response, but no one responded.
"Right, no power. I forgot." Shinji muttered. With how dark it is inside, the umbilical cable must have been cut off and the remaining power was drained.
"Still, though, should I wait for NERV to come and get me out? Or should I get out on my own?" Shinji pondered himself. He wasn't sure if he would be able to get out the Entry Plug and wasn't sure if the cockpit was ejected from the EVA.
"Well, I should try first." Shinji gets off his seat, carefully not to slip into the cockpit with how it's positioned and through the darkness. He ran through his hands on the wall, trying to find the handle, after a few moments he finally found it, grabbed on and with all his might he turned it. Managed to open, he pushed it, allowing the cockpit to brighten by the light and the LCL to spill out but he did manage to grab on not to get thrown along with the substance.
Shinji peaks his head out of the Entry Plug, looking around to see if it's safe to get off. He comes out of it, and when his eyes lock at the outside, they widen.
"Wha… What the hell…?"
What he saw was a ruined city, with vegetation overgrown on the buildings. He turns his head left and right, but no matter where he looks, everything is in ruins, it looks like there was some kind of earthquake or something that attacked.
"Wait. Could this be the original Tokyo after it was abandoned? No, it couldn't." Shinji shakes his head, scratching the idea. After the Second Impact begin and caused great floods, many nations went to war, and Germany dropped an N-Bomb in Tokyo and killing 500,000 people, resulting in the remaining capital to moved to Matsumoto City. There is the possibility that the ruined city to be the old Tokyo, but. "Is just that… It looks like it was more than a decade ago."
Before he could ponder further, he then heard a rolling sound and music beneath him, he lowered his head and saw a robot rolling on the street.
"This is the capital city defense. Are there any survivors? Capital city shelter #3 is still operational. We are taking refugees. Survivors, please meet at central park."
"Survivors?" Shinji asked out loud.
Managed to climb down from EVA Unit-01, Shinji has been following the robot's instructions as he heads his way over to one of the shelters. He then found the shelter the robot spoke of.
"Well, this must be it." Shinji muttered before walking to the entrance. Shinji looks around the entrance when a scanner scans him, startling the boy.
"Life signs detected, beginning reception." A woman's voice said before opening the doors. "Welcome to Capital City Shelter #3. Capital City Defense welcomes you."
Shinji enters the building, walking through the hall. Shinji then saw another gate opening to a room with a young woman on a screen; he went inside and saw several other gates opening.
"We are currently have 1.7% capacity available. Please choose an area. Enjoy your stay." She told him.
He entered the corridor, one more massive door slowly rising open as he reached it, Shinji peered under to see a massive plaza within, rows and rows of similar doors open, while on a screen on one of the pillars, an image of a woman who was speaking with the synthesized voice could be seen.
"There is space for refugees. You may choose any space that you like." The voice continued with the message, the boy went to the nearest open space and looking in, Shinji flinched and shock appeared on his face at the sight that greeted him; Dead bodies. Dozens of dead bodies, all rotted down to little more than skeletons with dark, rotted skin clinging to their bones, men, women, and children alike.
Shinji was horrified, holding on to the urge of vomiting, covering his mouth. He steps back, taking three feet away. He turned his eyes away, turning around, having his back facing the door.
He ran back into the main room, looking up at the now dark screen. It led up, showing a young woman.
"I am the management computer, Himawari." She said. "State your query."
"A computer?" Shinji asked. "I was told there were people here? But… what in the world happened?"
"Your question is received. Initiating answer sequence" The administrator answered. The entire room shifted within a moment, the image overtaking things being of a pristine city. Shinji was thrown off by the sudden action, but then, missiles began raining down on the city, aircraft darting through the air, then to another video of machines rumbling along on treads with cannons on the top of them, again, firing off, the video continuing to change as other events were shown.
"What… is this…?" Shinji was shaken by the images of war machines and destruction.
"These are visual records. This was a large-scale international war waged by the Unified Economic Federation against the Pancontinental Alliance. Known as World War Seven, Ragnarok, or the D war, it reduced earth's population to 11% of its pre-war level."
"World War 7?" Shinji repeated. He is familiar with World War, with one and two, but how could there be a seventh? He has learned that after the Second Impact, World War 3 was almost a thing when nations were struggling for resources.
"In order to end the stalemate, the Federation deployed the ultimate weapon, the Ragna-mail." The image then changed to show a black and purple humanoid robot flying, followed by six other black robots with each color lined on them.
"What are they…? EVAs?" Shinji muttered. He wondered if NERV had developed new kinds of EVA units, though, what he's seeing looked too different. While pondering, he saw them fly to a tall tower.
One of the black Ragna-mail's shoulders opened revealing a weapon of some kind and fired a dimensional wave wiping out an entire city. Then others fired across the world, wiping out a whole fleet of ships, a mountain, and some parts of a city. Huge balls of fire appeared on the Earth.
"And so the war came to an end. However, the Ragna-mails dimensional resonance weapon triggered a Dragnium reactor resonance explosion worldwide." The administrator then showed a feed of the tower exploding in massive balls of flame that raked through the land around them, decimating the cities they were in, the feed then showed a map of the planet, the entire screen turning red with an overlay, "The planet then became a contaminated wasteland incapable of supporting life, and all civilizations perished. Answer completed. Do you have more questions?"
"The world ended…?" Shinji muttered eyes widened. "Wh-when did all of this happen?"
"535 years ago." She answered with a smile.
"W-what… what did you say?" Shinji asked, horrified.
"535 years. For a more precise number, add 246 days. None of the 2,976 shelters across the world show any signs of heat, movement, or any other signs of life. As it stands, you are the only human that remains on Earth."
Shinji couldn't believe what he heard, 500 years, massive war, and the end of the world. "W-wait a minute! What about the Angels?! Was the Third Impact prevented?! What happened before the whole World War started?!"
"Invalid. Please, state your question with more precision."
"What?" Did the computer not understand? Shinji asks his question correctly. "I'm asking about whether the monsters, known as Angels, were defeated or not, and if the Third Impact was prevented."
"Please hold." The woman disappeared and was replaced with the words 'Wait a moment'. After a moment, the woman came back. "Invalid. No known match for monsters with the name Angel, and no known match for the Third Impact."
"What? That can't be…" Shinji could not believe what he heard. "How could it be?! Monsters known as Angels appeared after the Second Impact a decade later and attacked Tokyo-2, and they were a threat to bring the Third Impact! It is not impossible to notice them when they are giants and the government has to use EVA Units to combat them! Are you saying there are no records of giant monsters or the EVA Units fighting them?!"
"Please hold." She went back to searching for the information before coming back. "Only known Unit combating giant monsters records are in mecha anime series. Would you like to see the visual record?"
"What…?" Shinji was confused, and yet he can see that something isn't right. "Forget that! Do you know of the international organization NERV?"
"Invalid. There is no organization of that name."
"Eh?" Shinji was further confused. Normally, NERV is an organization put together by the United Nations. Reluctantly, he tries a different question. "Then… what about the Second Impact in the year 2000? The incident that caused Antarctica to melt and caused great floods?"
"Invalid, such events did not occur."
The answer was like a bullet in the chest to Shinji as he stood there with the same confused face but there was more to it.
"...Eh?" It was all that Shinji could respond to.
Shinji was back outside after leaving the shelter, seated on a rock and arms resting on his lap with his head hanging. It has been an hour since he had learned, the unexplainable yet evidently, conclusion;
There are no Angels, no EVAs, no NERV and no Second Impact in this world.
After hearing the computer's response, that the Second Impact didn't occur, he went further asking more questions, in hopes he hasn't gone delusional to deny what he heard, but no matter what the computer responded that none of what he asked occurred or exists. He then went on to ask about different things that occurred, and compared them to what he knew during his last years, in conclusion; he never heard any of it. It sounded almost like he was in another world.
"I'm… all by myself." Shinji muttered. "I'm all alone."
It comes as no surprise that Shinji accepted the reality of his situation and there is nothing he could do about it. Who can deny the facts, seeing them with their own eyes, and hearing from a super-intelligent computer?
Even though he accepted it, he is in deep depression. Knowing that he is the only living human on the planet, and he could not see everyone he knew, another fact he accepted.
"I've messed up…" Shinji muttered in self-loathing. If he hadn't charged ahead against the 12th Angel, he wouldn't be in this place and now NERV will have a hard time with only two pilots, but they can always replace him, they'll be better off without a failure like him.
Hell, he'll be better off dead, what's the point of living if you're the last person on Earth, that's what he thought.
Though, those traits of thoughts will soon be changed as a fateful encounter will come to him.
Timeskip...
Princess Salamandinay was in her private chamber, enjoying her meal. She wasn't alone though, her attendances, Naga and Kaname are with her, and so does one other person. Eating meals with the young women is none other than Shinji Ikari.
Shinji has changed throughout the years, he was 14 back then but he is now 17 years old. He has grown taller and well-built, thanks to the daily workout. It has been three years since Shinji arrived in this world, and he thought that he was the only living human on the planet, that is until he met them.
After the big reveal, Shinji spent the next three days moping and self-loathing, all the while doing pointless strolls and not bothering to eat and drink. But then one evening, as he laid back, he was found by a couple of women, what surprised the EVA pilot is that they had dragonic wings on their backs and tails, and they took him to their home.
Upon arriving, Shinji was met with a sight of a Japanese-style castle, like the ones from history, and more women with dragon features, but what caught his eyes are… dragon-like creatures. Shinji was shocked to see those creatures, he first thought they were Angels but upon close attention, he saw a number of the same variants, the Angels he battled were all different and unique, according to NERV. And none of them seems to be attacking the large castle up ahead. Another thing he noticed is that they take orders from the women who took him, most likely they are with these people.
Soon, he was brought to a throne room, where the High Priestess and the attendances are, and they asked him questions regarding who he is, where he is from, what kind of unit he has, etc. At first, Shinji responded the best he could but he soon starts to get overwhelmed by anxiety and abruptly asks them questions, like who are they, are they humans, why are they still alive after the war, what are those monsters outside and what is going on. That is until Princess Salamandinay steps in and grants him hospitality.
The young princess at that time offers the anxious boy the answers and the whole explanation. They soon hit it off and become acquainted. It took some time but Shinji has adjusted to his new lifestyle in this new world and is acquainted with the inhabitants.
And, not only has he physically grown, but he has also grown as a person, as an individual. He becomes more assertive, self-confident and strong-willed, unlike what he used to be.
Salamandinay places her chopsticks after she's done, she smiles in satisfaction. "Delicious as always, Shinji-kun."
"My pleasure." Shinji responded. He had prepared tonight's dinner.
"I really can't get enough of your cooking." Kaname chipered.
"I have improved over the years." Shinji chuckled. He had been improving his cooking over the last few years, even learning new recipes.
"This is exactly what we need before tomorrow's assault." Salamandinay said. She believed that good and delicious meals raise morals before the battle. But the mention of assault made Shinji frown and he knew why.
"Assault to Arzenal." Shinji said.
"Do you wish to share more of your opinions?" Salamandinay asked, noticing the boy's expression.
Shinji shook his head, he understood why they must do it. "No. I fully understand the situation, but still, I just wish there were other ways, those people are also victims."
"No thanks to that man." Kaname said, with venom in her voice. Shinji understood quite well the hatred in her voice.
Shinji was given an explanation from Salamandinay on the day he arrived at the castle. After the war that devastated Earth and wiped out much of the human population, the inventor of Ragna-Mails and his followers left behind the planet and migrated to a parallel universe, but those who are left behind decided to adapt their bodies. One such example is the very first human who succeeded, known as Aura.
Through genetic modifications, they managed to adapt, they recognized their sins and chose to take responsibility by cleansing the world. To do that, the large males would eat the pollution caused by the Draconium and transform it into stable crystals inside their bodies. Eventually, the people built a new civilization, and when the time comes women bore and raise children. They follow Aura and see her as a figure.
But then one day, the very same man who discovered Draconium, created the Ragna-Mails and destroyed the world, who goes by Embryo came to their world and took Aura from them to the other world. The man planned on using Aura as a source to power up a world he built, allowing the new humans to use energy for daily usage. But the human's consummation drains Aura rapidly that he needs to resupply her, by allowing the people to enter the world but one male per summon and take the crystals from their bodies.
Embryo has even taken advantage of a dysfunctional variant of humans, who could not conjure the energy, known as Normas, to be used as weapons to kill the People of Aura, causing a war between two sides ever since, a false war. The man manipulated the whole war, the whole scenario. Shinji could only describe the man as despicable.
Regardless, the People of Aura haven't given up and they keep on going to the false Earth no matter how many of them are killed. And right now, they've obtained the tools needed for recapturing Aura. Their first step is eliminating the threat, known as Arzenal. The place is an island where Normas are kept and used to combat the people of Aura, who they called them by an anocrym name DRAGONs. They use air-combat units to fight them.
"I understand you have sympathy for them, but they still pose a threat to our mission." Salamandinay said. She also knows quite well of the ill-treatment of the Normas and the shackles placed on them.
"..." Silence was Shinji's only response.
"Have you changed your mind? Would you not want to participate?"
"No." Shinji shook his head, he wore a straight and conventionted expression. "I'll still come."
Shinji owns Salamandinay for everything, for giving him a place to call home.
Timeskip...
It has been three weeks since the loss of Unit-01 and the Third Child at the clutches of the Twelfth Angel, without any trace of the remains of the Eva and the pilot. And during those times, the people who cared for the Third Child mourned for him and went through tough times.
And a major loss for the Commander's plans.
When NERV found a new Eva pilot candidate, they had him test the new Eva, but then the Thirteenth Angel took control of it and the pilot was trapped. They deployed Units 00 and 02 to stop the Angel, but both pilots hesitated on attacking the possessed Eva when they were reminded of Shinji, which led the Angel to attack them.
And right now, Asuka was about to have the life snuffed out of her, as she saw the black Eva was set to bash the damaged Unit-02 into the next plane of existence. She thought about Shinji, the times when they met, fighting together against the sixth Angel, training together, and working together, and she thought how his pleas for help were her fault. If she could take it all back, she would if it meant having his help right now.
'Sorry… Shinji.' Asuka braced herself.
Suddenly, a hole in the sky appeared, distracting the Angel from its assault on Unit-02. Energy bullets rain down on the black Eva, the Angel screeched as it covers itself.
The responsible for attacking the Eva was a flying vehicle coming out of the portal, its colours purple with green lining. It flew around the Eva, turning 360 itself and firing again. The Angel swung its arm to hit it but it quickly dodge.
The vehicle took distances, then, it changed, converting into a humanoid robot hovering in midair. The bot is a lot smaller than the EVA units, promptly around the same size as an EVA's hand, it has two wings that generate energy that allow it to hover, on its left arm holds a laser gun and on its right arm has red guard piece that slightly resembles a blade, but the one feature that strikes everybody was the face, the reason; it has a striking resemblance to EVA Unit 01!
"EVA… Unit 01?" Asuka questioned in shock.
At NERV HQ, the technicians and crew who saw the arrival of the mysterious robot were shocked.
"…It looks like…Unit-01," said Sub-Commander Fuyutsuki inside Central Dogma.
"It might be Unit-01," said Hyuga, surprised by the Eva-like combatant's appearance.
"But that can't be." Ritsuka said. It couldn't be the same missing Eva, the Eva Units are artificial humans with cybernetic components and the combatant is completely technological.
On the screens and monitors, the new combatant points its gun and fires at the Angel prompting it to cover itself again. The bot then flies straight towards it, the guard piece extended becoming a blade, once it got close to the Angel it swung its arm down slashing across the Angel's left eye and face. The Black EVA screeched, waving its arm to smash the combatant but it flew away, dodging it. The bot flies up high before long it flies down, right arm pointing at the Angel and slashing through the other side of the face, slashing the other eyes as well. The Angel screeched again, stumbling and waving its arms around, however, the loss of its sight made it difficult to attack the combatant.
The bridge crew was in awe watching the fight. For a small combatant, they know tactic fights, attacking the enemy's vision to reduce their ability of sight.
The bot takes advantage of Angel's struggles as it flies towards its back. It aims its gun and fires energy bullets, hitting Unit-03's back, destroying the metal armor parts, and exposing the Entry Plug. The combatant gets closer to the exposed cockpit, grabbing the Entry Plug and ripping it out of the EVA, thanks to the boosters' power. Gently holding on to the cockpit, the bot floats down and places the Entry Plug on the ground.
The Angel possessing the EVA continues rampaging, hitting a few buildings. The combatant flew back into the air and hovered in midair.
"What's it doing?" Misato asked. The bot was just hovering in midair.
Back outside, the combatant hovered in the air as the Angel got on its knees, just then, a voice came from the bot.

Hoshi ni toban el ragna Banri wo koete kanata e
Hoshi ni yukan el ranga Setsuna... Eikyuu wo
Both Asuka and Rei, who were in their units, hear the song.
"A song?" Asuka wondered.
"Why does that voice…" Rei noticed the familiarity in the voice.
Nagare nagare itsukushimu
Mata seishi no yurikago de yawaku
Awadatsu
As the song goes on, the mysterious bot's colour turns golden, and the shoulder guards open revealing green gems.
Aa... Sen no toki no Rinne no tabi
Tsunagi au Te to te sagashi motome
Back at the bridge, the crew also hears the song and sees the bot's appearance changed.
Kokoro kawashi Ibuku kaze yo
Arata na sekai wo tobe
As the song finished, the bot fired a dimensional wave attack towards the Angel. Once it hits, it causes an explosion of sorts, destroying the Angel and its surroundings. Once clear, there is a huge crater, with no sight of the EVA or its remains.
The bridge crew were stunned, one small unit appeared and fought and defeated the Angel. Ritsuko was impressed by the weapon it used, and finds it fascinating.
"Unit-03… the target… has gone silent," Shigeru uttered.
"More like obliterated." Hyuga stated.
The flying unit, shifted into vehicle mode, hovering down and landed on the ground, beside the Unit-03 Entry Plug. The cockpit opens when a young man comes out, climbs out of it and scales a rope ladder down to the ground to reach the Entry Plug. He grabs the handles and turns them, opening the door and allowing the LCL to spread out, the young man looks in to see a familiar 14-year-old boy with black hair.
"Aaaaahh!" The Fourth Child, Toji, gasped, he is still shaken up after what the Angel had done.
The young man smiles at him, to reassure Toji that everything is alright now. "I wouldn't have guessed you would be the new pilot. Kensuke must've been pretty jealous of you."
Toji Suzuhara looked at the guy, and responded, albeit with sadness and surprise. "Shinji?"
Shinji nodded, and he replied. "In the flesh."
Asuka, who got out of the EVA, saw the young man helping Toji out and was shocked by who he is. "Shinji?"
"Shinji-kun…?!" Misato gaped, shocked and confused, seeing the young man through the monitors. She wasn't the only one on the bridge, the crew are shocked to see the missing Third Child returned, and confused to see him older.
Few hours later...
"So, let me get this straight; the Angel has sent you to a parallel world, in a distant future where a war ended the world. The survivors in that world have adapted their bodies in order to survive the harsh environment and pollution caused by the war, to which they resemble mythological dragons, and over the years they build a new civilization as they work to de-polluting the world. You were found by these people and they took you in, spending years in their home as your own. They were in a war against another, other, parallel world, to recapture their progenitor and inspirer that is being used as a power source for the people of that world to use some kind of power for daily usages. *EXHALE* You volunteered to join the fight, together with your new friends, piloting a unit known as a Ryushinki, made new allies with the former enemies, and joined hands with a resistance group. You managed to free the progenitor and had a final showdown with this perverted god-complex scientist man who started all that happened. Did I get it right?" Misato summarized after hearing Shinji's story, she had to take one big breath along the way.
It has been a few hours after the fall of the Thirteenth Angel and the rescue of the Fourth Child. Shinji, who has been gone for three weeks has returned but grown, 17 years old, and back to NERV where he helped Toji. At first, everybody was baffled and some were denying that it was him, that is until he dared them to make a DNA test and they confirmed that he is the Third Child. When demands piled in to know what happened to him after the Twelfth Angel incident, Shinji nonchalantly applied, explaining about his adventures, to Misato, Asuka and Rei, from the beginning to the end, he wouldn't bother trying to explain to his old man.
"Pretty much." Shinji nodded, showing his nonchalant again.
"Ok, this is… hmm… how should I put this? Err…?"
"Unbelievable. Can't say I blame you, but that's for you to decide." Shinji said. He had expected that the people of his world and in his life wouldn't believe any of it.
Misato stares at Shinji with surprise in her eyes, she knows that Shinji is different now in terms of physical but in personality as well, heck, he didn't seem anxious when explaining his story. She can tell that this Shinji has grown as a person, and somehow she believes him.
"But hold on!" Asuka abruptly stands up. "If that were true then how do you explain that you came back three weeks later while you were over there for three YEARS?!"
Asuka wasn't the only one confused, so was Rei. One part of the story that struck them is the part where he stayed on that side for three years, which was confusing considering that he wasn't gone that long on their side.
"I'm just as confused as you all are." Shinji stated. He couldn't possibly understand it himself. "In all honesty; I was expecting two possible scenarios that would have happened in this world while I was gone. Be it the Angels have been defeated and humanity works towards a brighter future, or… the Third Impact happened."
"Well, in any case; is good to see you back to us, Shinji-kun." Misato said.
"But I won't stay here after everything is done." Shinji bluntly said. This earns looks from the three.
"What are you saying?" Asuka asked.
"Since I'm here, I'm gonna put an end to all of it. That includes cutting ties to my father." Shinji said.
There ya go! A one-shot crossover of Evangelion and Cross Ange.
I had a discussion in a forum where someone posted a Evangelion x Star Trek idea, to which I also pointed out an idea I had a year ago. Which was Shinji transported into the Cross Ange universe, in the world of Aura, long story short; he grew up taller and mentally, joined the fight, and came back to his world just to put an end to the Angels and cut ties with his father. But mentioned that idea got me in the mood to write it down as a one-shot.
As shown in this and mentioned, Shinji's piloting a variant Ryushiki, modeled after EVA Unit-01, has its own Space-Time Canon, and Shinji knows and sings the song Towagatari Kaze no Uta.
Some may wonder why I don't keep EVA Unit-01. Well, a reminder, technically EVA Units are artificial humans with metal armours and a few mechanisms for support (I mean, come on, you all saw how Unit-02 was mutaling by the MP EVAs). And since Shinji was in another world, he had no means to maintain Unit-01 with its entire body made of flesh, flesh rots away you know, and I highly doubt that the People of Aura has any means to keep it in condition. So the only thing he keeps from the Unit is its core, with Yui's soul. (Honestly, I don't know if they maintain the Units not to let the flesh rot away.) There was a possibility to have Unit-01 to upgrade, such as genetically modifying the flesh into the same as the DRAGONS and the ability to shift to humanoid and dragon modes, but I'll leave that aside.
