/ STARGATE -ATLANTIS - SEASON 6 / 6

I would like to thank everyone who takes the time to read this fanfiction. Please leave a review once you complete the chapter, this in turn will help me to improve my writing and deliver the best story possible.
I'd like to add that I have currently planned out the following story, and am dedicated to its completion, the following story will conclude the events in Stargate Franchise.
As such I currently have detailed written notes for 2 seasons arc of Stargate Atlantis, and 2 additional Seasons of Stargate Universe culminating in a Season Arc cross over of Atlantis, SG1 and University.
While I would like to say I will update as weekly, this will be the aim, but as I am sure everyone who has written on Fanfiction can attest, real life has a tendency of throwing our plans out of the window.
Disclaimer – I do not own the rights to Stargate, I am simply a writer with a story in my head and wish to write within this universe.

Chapter One
This was a new beginning.
John Sheppard could feel it when he stepped off the jumper, something was in the air, something 'electric'. The Jumper behind him filled to the brim with Marines, White coats and boxes of equipment only helped to show that this was finally changing. "Come on men, get these boxes off the jumper."
"Sir yes sir." The marines answered as one, almost eager to get moving, they quickly moved, grabbed the boxes and started to unpack the jumper while the 'white coat scientists just began to get their bearings.
"Finally managed to get back then."
John turned, knowing the voice before he even saw him. Dr Rodney Mckay, stood at the entrance to the jumper bay wearing his usual grey Atlantis Uniform, and cradling a large tablet like it was a child. "Yep, how about you start giving the orientation to these guys."
"Oh please, that's far beneath me…" he started, "Radeck should be along shortly."
"Mckay…" John started, but as if on cue Dr Radek Zelenka came round the corner.
"Rodney…you called."
"Yep, need you to give these guys the tour…"
"That's….Niet…no Rodney…" Radek had been trying to prevent slipping into his native Russian, yet no one really minded, "I have…"
"Far less important things that I have to do, or do you want to do a full diagnostic and repair on the chair platform since those idiots are down their doing their final 'calibration'…"
John decided he had better jump in, "Rodent you know those 'calibrations' are so they can interface the new chair with the Antarctic defence grid here on earth…"
"Yes yes…" Rodney deflated a bit, "but I bet, I'd bet they have done something to the engines…that Mr Pimple…"
"Pembleton."
"Yes Radek…him. He was begging for more time, went all the way up to the IOA, I wouldn't put it past him to try and sabotage…"
"Sabotage!" John repeated, everyone in the room turned and looked at him. He lowered his volume to a whisper, "Rodney, that a serious…"
"Oh, I don't think he sabotaged the chair…he's not Lucian Alliance or something. No just bet he did something like ordered a complete retrofit, or inspection of the control crystals, something…"
"Fine Rodney." Radek answered, "I'll complete the orientation. But you owe me…"
Rodney chuckled, "so all those times I single handily saved the city…"
John coughed, "single handed?"
"Fine. Anyway, I want to pop into Mrs McKay before I head down." He said with a smile on his face.
John couldn't help but smile as well, it had been about 6 months since Rodney and Jennifer had gotten married, almost 2 years after Atlantis had returned to earth. The ceremony had been beautiful with John taking the role of Best man. "Better be quick then Rodney, I bet she's unloading medical supplies herself."
"Yeah, I know." Rodney briefly touched his pad, "anyway I heard that the 'new commander' would like to see you in the control room. You might want to head up there."
"Um…" john started to come up with some excuse, however Rodney simply turned on his heel and strode off through the halls ducking and weaving between all the extra personal that moved through the halls. Even Radek moved forward waving his hands and speaking in broken Russian and English calling the scientist to him. "Fine, guess I'd better say hi before I fly the city back to Pegasus." The idea of what was coping both filing him with equal parts of joy, frustration, and apprehension, 'the city is finally going back, we are finally going back, after almost 3 years we are finally going back, and this time we are going to stop the Wraith.'

The journey to the control room was one John had taken many times over the course of his years in Atlantis, yet with all the new personal, boxes of equipment it took him almost twice the time to get there. As he decided the stairs from the jumper bay and strode up the small flight of stairs to the gate room, an all too familiar voice cut through the hustle bustle of the room.
"I told you we need more time." 'Dr Pimple…Pembleton'
John felt his hands clench at his sides at hearing his voice. While even in John's opinion he was an accomplished scientist, he was also in John's opinion so stuck up that he briefly reminded John of Dr Nicholas Rush, before Rush felt for Destiny.
Another voice that John new very well cut through the air, in John's mind, not the best person to lead the military mission of Atlantis, however much like his old teammate, would certainly understand when John would need to bring the muscle down on the Wraith. "I think you forget who you are taking to Dr…Pembleton…"
'He's been spending too much time with Jack…it was after all General O Neil who started that nickname.'
"I have not Dr Jackson…"
"Then you will address me with respect Dr." Jackson briefly pushed his glasses back to the ridge of his nose, his hair unruly and starting to briefly show the signs of grey. His aged leather jacket discoloured either from dust, or age was anyone's guess. He looked like a civilian, instead of the Richard Woolsey's replacement. "Now you received the same memo…"
"One that I contested…"
"Yes, we all know that…" Jackson began.
John decided to end it, "and know how it ended." He felt a small bit of satisfaction as he saw Pembleton quickly turn and jump to the side. "The 3 days spent at the IOA was quite enough."
"And yet even after 3 days you still cannot get the importance through your thick skulls."
Jackson must have seen John move, he put a hand on John's shoulder. "Dr Pembleton…Atlantis will be leaving in little under 3 hours, if you and your team have not left the city in that time, either by Asgard transporter, or jumper or by the boats which by my understanding leave in little under 2 hours you will be joining us in Pegasus."
"I think not."
"Pembleton…" John once again dropped his voice, yet the malice positively dropped from his lips. "Make no mistake the city is going to leave, and if you or any of your cronies have tampered with the city, you won't need to worry about the Wraith, you won't get there."
"Wha…I..I don't need to listen to….Dr Jackson did you…"
"I heard nothing Dr Pembleton. Now I suggest you continue before I order Colonel Sheppard to toss you off Pier 2, whether there is a ship there or not."
Dr Pembleton just stood there, his mouth opened a few times to speak, mouthing the appearance of a carp, then turned and strode away before breaking into a jog.
"You know Sheppard that was a bit too far."
"He had it coming…" John began, "hell theirs few people I'd willingly leave alone with Todd, but he's one of them."
"Is he really that bad?"
John briefly thought, then closed his eyes remembering the months and months of debate within the IOA. 'All those wasted months, we could have been back in Pegasus almost a year ago if it wasn't for him. A whole year of people dieing in the Pegasus Galaxy at the hand of the wraith…because he wanted to take a bit longer tinkering with Atlantis's systems.'
"With all new respect sir…you heard my speech to the IOA during his latest attempt?" Jackson nodded. "Then yes sir, the blood of all those people we could have saved his on his hands."
"I understand. However, I want you to understand, I'm not like Sam, or Jack…I'm a civilian, like Elizabeth. So, I'm not going to go for blood on the Wraith."
"But…" John began, but paused when Jackson lifted his hand.
"However, like with the Gouald, I understand that we will need a military solution from time to time, so I hope to find a middle ground between Sam and Elizabeth. So together perhaps we can stop the Wraith…the means for that will be decided by the future."
"Yes Sir." 'In the middle…I guess that's why Jack recommended him for the command.' "In that case Sir I think I had better head down to the control chair. McKay…Rodney had a feeling that they were going to do something, and from talking to Dr Pembleton over there, I kind of believe him."
"Understood Sheppard." Jackson began, "oh and Sheppard…bring this city home safe."
"That's the plan."
