The ninja go on a personal quest when Wu tells them that they're slacking, but they unknowingly release an ancient evil and will have to use a new fighting style to defeat her.

Six months since the Oni defeat, the Ninja have become lazy and resorted to partying and lounging, disappointing Wu and Pixal who have been working on a new Spinjago puts them through a series of tests and finds that they're lacking, so he pressures them into finding a mission. The Ninja attempt to help the police but go through multiple false alarms. They eventually decide to help archaeologist Clutch Powers explore a lost pyramid built by an ancient tribe of Serpentine during the days of the First Spinjitzu Master. After bypassing many traps the Ninja find a tomb and unknowingly unlock it, releasing a Serpentine sorceress named Aspheera. She demands for the Ninja to bring her the "treacherous deciever" and attacks them when they don't know who he is. She quickly defeats the Ninja and absorbs Kai's powers, gaining pyrokinesis. She imprisons the Ninja with vengestone cuffs and summons her Firefang mount, Pyrocobras, and mummified Pyrovipers to her aid.

She attacks Ninjago City but the Ninja escape and evacuate the pyramid just as it's melted by Aspheera's lava trap. Pixal picks them up and they drive new vehicles into battle against the Pyrovipers. They find that Aspheera is searching for the Scroll of Forbidden Spinjitzu, an artifact capable of increasing the potency of a spinjitzu tornado or elemental power, as well as partially absorbing it. The Ninja fight her at the museum and Lloyd touches the scroll, enhancing his powers. Aspheera takes it and puts it on her staff, and she defeats the Ninja again. The Ninja split up, deciding to find the second long lost scroll. Lloyd, Nya, and Zane head to Clutch's Explorer's Club to find the staff which is in their possession. They infiltrate it and recover it while it's being transported. Kai is discouraged to fight due to the loss of his powers so he, Cole, and Jay try to research Aspheera's origins. They visit the underground Serpentine kingdom where Acidicus tells them that Aspheera was once friends with a human boy thousands of years prior who crossed her and caused her imprisonment, and that she desires revenge. The Ninja head back to Spinjago to inform Wu on the belief Garmadon was the deciever, but Wu reveals it's actually him.

Wu explains that the Serpentine and humans feared each other and lived in separate domains thousands of years ago, and that one day Wu got the idea to wander into the Serpentine territory with Garmadon following. They get arrested by King Mambo but a young Aspheera releases them but on the condition that they will teach her Spinjitzu. Over the course of months Wu trains Aspheera in combat including spinjitzu, but she becomes hostile and overthrows Mambo, declaring she'll conquer Ninjago. Wu and Garmadon disobey their father, arm themselves with the Forbidden Scrolls, and defeat Aspheera, incarcarating her. She swears revenge and Mambo magically imprisons her in a tomb for eternity. In the present Aspheera breaks into the monastery and confronts the Ninja. Pixal fights her with a bigger samurai mech and the other Ninja arrive with the second scroll on another staff. Aspheera is fought to defeat and frozen by Zane, but she manages to destroy him with magic as he holds the staff. She's incarcarated in Garmadon's former cell in Kryptarium where she tells Wu she banished Zane to the Never-Realm, a fate she wished for Wu.

Wu tells the Ninja about the realm, that it's dangerous and physically afar, nearly impossible to escape. Wu states he'll use Aspheera's staff to access the realm and send Zane back and that he can't risk the Ninja. The Ninja however choose to work as a team and try to clean up their own mess, so they steal the tea. Wu confronts and fights them, and the Ninja restrain him long enough for Pixal to send them and the land bounty to the Never-Realm. Pixal releases Wu, who tells her that there's no Traveler's Tea in the Never-Realm and that he was supposed to go alone, but the Ninja are now stuck.

The Ninja find their way to a remote tundra village and they're invited, but their presence is seen by the Ice Emperor, an ice covered samurai with glowing eyes. The Emperor sends troops to attack the village and the Ninja fend them off, but general Grimfax manages to destroy the village fire that was lit for everyone's warmth for years. With village elder Sorla's help, Kai finds the power withing him and slowly regains his fire element, and Sorla then helps coach Nya with how to control her water, which quickly freezes in the realm. Grimfax is scolded by the Emperor's right hand man Vex for his failure to destroy the fire and the Ninja.

Back in Ninjago, Pixal apprehends Ultra Violet, Mechanic, and a criminal named Fugidove, who have tried to escape Kryptarium. She then helps Wu open portals with Traveler's Tea but to no avail, and are forced to fight the Preeminent which they accidentally release from the Departed Realm, but they force her back into the portal. In the meantime, Lloyd manages to track the mech and journeys out of the village to find it in order to find the Emperor, as he believes he may have captured Zane. He is attacked by wolves but a unique white one who accompanies him. After being attacked by an eagle, Lloyd finds the mech and a message by Zane who says that he believes he'll never escape, and he declares his love for Pixal. Elsewhere, Cole, Jay and Kai manage to find Traveler's Tea atop a mountain and meet Krag, a yeti who's species was slaughtered by the Ice Emperor. Lloyd also saves the wolf from a strange robot and heals her, and upon waking up he finds the wolf transformed into a girl. Although initially mistrustful, Lloyd befriends the girl, a formling named Akita who's species was persecuted by the Emperor. She states she wishes to kill the Emperor in revenge. She explains that his right hand Vex was a Formling who wasn't able to reach his true form and delusionally believed he was excluded from the community for it. He convinced the Ice Emperor to kill most of the Formlings for him, leaving Akita as the last of her village.

The Ninja return to the village only to find the Emperor sent his magical ice dragon Boreal to destroy it, leaving it in ruins and killing and freezing several people. On their way to the Emperor's castle, Lloyd is captured by ice golems and taken to the castle, where Lloyd sees the Emperor and realizes that he's Zane. A flashback shows that Vex found Zane as he and the mech fell through a portal into the realm. Zane attempted to use his own electricity to power the mech after repairing it but is forced to restart. Vex disrupts him and pulls the cable to the mech causing Zane's memories to be wiped. Vex convinces him that he's an emperor who's been overthrown and manipulates Zane into attacking the Ice Samurai tribe, becoming their king. He sets Zane on a quest to conquer the entirety of the realm and kill the Formlings and Yetis. It's revealed the Never-Realm has a time difference and that Zane has been emperor for many decades. In the present, Lloyd fails to convince Zane of who he is and Vex imprisons him, where Lloyd finds Kataru, Akita's brother who's still alive and was taken prisoner. Lloyd and Kataru are released by Grimfax, who was previously king and wishes the Emperor gone. Lloyd manages to subdue Zane but prevents an arrived Akita from killing him. Lloyd manages to remind Zane of his true self and he wakes up, freezing Vex. Elsewhere, Kai gains his FX powers and Nya helps him kill Boreal.

The Ninja reunite and despite the opposition of the villagers to Zane they choose to leave in peace. Akita kisses Lloyd and says her goodbyes, and the Ninja use the traveler's tea portal which opens to the desert in Ninjago. They find that little time has passed and reunite with Wu and Pixal.

They speculate that Dyer is somehow Unagami and is using a revolutionary virtual reality technology. Borg suggests that confronting Dyer in real life or defeating Unagami will end this and save the 800 missing civilians. Zane and Pixal try to locate Dyer and the rest of the Ninja enter the game, encountering Unagami's red visor army and the malicious wack rat tribe, also finding that their powers and spinjitzu are blocked. They meet a character named Scott who takes them to Jay. Scott states he's a human who's been trapped in the game for 30 years, and that he is on his last life and has stayed reclusive. Lloyd fights in a duel with a Harumi avatar but gets killed in the process. Back in Ninjago, Pixal and Zane manage to trace the current location of Dyer and find out that he's not Unagami. In reality, Unagami was an advanced A.I used for the company's development and had become self aware and evolved, absorbing Scott who played the Prime Empire prototype. When Mechanic and his henchmen abduct Zane and Wu, Dyer accompanies Pixal to rescue them. Mechanic reveals he's been building a machine under Unagami's instruction to bring him and the game NPCs to life so that he can kill Dyer, who had discarded him after he absorbed Scott, and eventually transform Ninjago to his wishes.

Unagami manages to collect enough players to fuel the machine in the real world after Nya is killed, with Jay being to late to stop him. Unagami manifests along with visors and wack rats in Ninjago and Okeano and Seven as well as Wu, Pixal, and a damaged Zane help evacuate civilians. Jay, using a dragon transformation feature he acquired uses his power to fight Unagami. Dyer confronts Unagami and apologizes for abandoning him and that he was wrong to have feared him. Unagami chooses to calm down and after being convinced not to hurt the players by Jay he willingly chooses to release all the dead players from the game into the real world including Scott and the Ninja, remanifesting them to life. He reopens a portal to Prime Empire sending back many NPCs but he, Okeano, and Seven choose to stay and make a new life in Ninjago, with Dyer taking guardianship of Unagami and wishing to take him down a righteous path.

The Ninja choose to carry out their sentence but Lloyd is visited by a stranger masked kabuki stranger. The Kabuki tells Lloyd that the Crystal King is plotting to take over Ninjago and that he'll assemble all their enemies against the realm. When Lloyd tries to stop the Kabuki from leaving the Ninja's sentence is increased. Aspheera is recruited by the Kabuki and Pythor is broken out that night, which the Ninja fail to stop. Harumi states that the Crystal King is a suppressed Overlord who has recently grown stronger, and used magic to ressurrect her from the departed realm. She has since helped him create an army of vengestone warriors and make their council. She also states that the crystal element wielded by the Overlord will help select which powers can be used next to vengestone. In their next plot the Council attacks Spinjago and overwhelms Wu, Skylor, and Nya. Nya is nearly killed when the monastery is blown up and the rest of the Ninja have become trapped in the sewers looking for Lloyd, targeted by the Overlord's crystal spider robots who destroy the tunnel system. Nya breaks out of the monastery wreckage using the samurai mech and immediately flies to the sewers where she saves the Ninja from near death. She states they have to get their strength back in order to save Lloyd, and tells them about how Aspheera told her Harumi is alive, and that they'll need all the help they can get to stop the Crystal King.

Aspheera performs a spell that crystalizes the weapons and places the Overlord in his physical Crystal King form. The Overlord uses his darkness element to charge the Oni temple, where the hideout is. The entire temple rises up as a mountain into the atmosphere and Lloyd's tracker comes back on. The Ninja pilot the bounty to forests of Primeval's Eye. Lloyd manages to escape by kicking the Scythe onto the crystal powered by the Overlord, and the Council pursues him. Lloyd jumps off the temple taking Harumi with him and they both land in a lake on the Eye. Lloyd takes Harumi hostage but the Council catches up to him, but the Ninja take Lloyd and evacuate on the Bounty. The Ninja regroup as the Overlord uses his powers to zombify civilians with the crystal element. The Ninja realize the Overlord made a mechanism to depower electronics next to the Temple, but they steal a crystal sample to allow Pixal to reverse engineer it and upgrade the vehicles.

Wu, Lloyd, and Nya investigate strange newspapers detailing crimes anonamously mailed to Spinjago, believing it's a warning of the Overlord's return. Wu and Lloyd manage to trace the starting point with help from the delivery company, finding out it's coming from the house of cameraman Vinny. They find out that Garmadon has lived there, wishing to reform with Vinny's help, and that he's been taking care of pet rabbits and guinnea pigs for Vinny in order to understand compassion, despite a few setbacks he does well. Lloyd refuses to believe he can reform but just then the Oni Temple blasts the side of the building killing many of the caged pets and scattering the rest. One falls off the wreck to the ground and Garmadon transforms into a winged Oni to save him. Lloyd and Wu round up the pets and cage them, and Garmadon angrily kills many warriors. Wu states that vengestone was created by Oni to block the powers of FSM so their destruction element was immune to it, and in order to defeat the Overlord Lloyd has to master his Oni powers. The Ninja fail in combating the Overlord's forces and Garmadon fails to properly train Lloyd. Wu also invites Misako who finds a prophecy from seer Quanish, who stated that there was an ancient martial art that can turn the prophesized guardians of creation (the Ninja) into humanoid dragons in order to fight the Overlord.

The Ninja become separated when the Oni temple blasts the Bounty as they take flight, destroying it. Pixal recovers Zane who has been damaged and repairs him at Borg Tower with help from the Kryptarium inmates Ronin, Killow, Fugidove, and Ultra Violet who have escaped. Kai and Cole join Wu and Skylor at the newspaper delivery service with Antonia and Nelson where they shelter many civilians from the zombies. Lloyd and Garmadon confront zombified Hypnobrai. Nya and Jay decide that they need more allies to fight the Overlord, and after fighting Mechanic Jay finds that Nya's powers partially returned to her. Nya uses her powers to communicate with whales in order to summon the Merlopian army and Cole and Zane restore a radio antennae to signal Shintaro. The Ninja regroup at the warehouse but Harumi intercepts this and the entire vengestone army attacks the site. The Ninja are joined by their allies including the Shintaro and Merlopia militaries. The Ninja manage to unlock their draconic forms and use it to fight the Council, cleansing the golden weapons one by one and defaating the members. Pythor and Mechanic are subdued and Aspheera is frozen in ice. Lloyd and Garmadon both fight the Overlord who has transformed into a centaur form, and when he reveals he created the Devourer to manipulate Garmadon, Harumi blames him for the loss of her parents and turns on him, fighting him with the crystal power. The Overlord overwhelms and kills Garmadon, causing Lloyd to rage and become an Oni, but he quickly loses the form. The Ninja use the martial art move again and combine the golden weapon powers, causing the four elemental powers within them to physically transform into a dragon. The dragon asists Lloyd and immobilizes the Overlord, eventually killing him.

The Oni Temple falls and the crystal plague is reversed, the Ninja celebrate and see that the dragon has returned to the realm of Oni and Dragon. The Ninja and their friends cooperate to restore Spinjago.
