Tom guessed that that's the reason why his Wishing Star formerly had green-colored triangle-shaped markings located both below its eyes, but ever since he freed it from its suffering and gave it a second chance at life, is located to where both its Wish Tags used to be, pointing its tips from both sides on its Star-shaped head, that signifies its widespread freedom to do what it wants for the rest of its life as well as freed from the confines of its former life as a Servant Wishing Star, now taking its own role as his Eternal Guardian Wishgranter Star.

He was disgusted, and also gagged at the thought that these creatures are supposed to be thought as to be the ONES ONE PERSON SHOULDN'T FORM A LIFELONG ATTACHMENT TO, lest they suffer in the process when the Stars have to hibernate, knowing they'll never see their friends and families ever again. They're literally suffering a LIFE WORSE THAN DEATH itself, if being in a 1000-year sleep is LIVING to begin with.
His Star was very thankful to him for freeing it, but it was suffering too, having realized its supposed intended fate had his Dad, Tom, not met him, befriended him and took care of him, taught him many words and things he did not know that made him catch up to date with how the current timeline has been doing when it was asleep, and gave him the necessary steps to completely free him from his kind's unfortunate destiny and reason for existence. It weeps often every time it remembers its potential fate; sleeping for very long for what it can equate to never waking up and being reborn in another life, except to its perspective, feels like the same every, single, time.
Tom: 'That must be also one of the reasons why Jerry wants to always stay close to me. He hates being all alone by himself after doing his destined job and being freed from it not much long after, knowing had he not been freed, he will never see me and his fellow "siblings" ever again, for we'll be long, long gone before he does if WE DID NOT ACT QUICKLY. He also fears that I might get hurt and therefore I should be under his care at all times, proclaiming that he loves me with all his heart and will protect me with all his might. Oh My Goodness. Poor little Wishing Star. I weep a lake of tears when I always think about your past, little Jerry, as I know you weep too, even moreso than I do.'
He continued thinking, trying to resist leaking tears in his eyes.
Tom: 'In his defense though, I would've done the same. Heck, all of them would've done what he did. He did not deserve this. He NEVER deserved this. Dear Goodness gracious, why does this have to happen to you and your kind, Jerry the Jirachi ?'
/Is this suffering of yours the reason why only the unwritten rule of a Trainer/Master/Caretaker who loves you much more than anything else is the only one who can free you from your eternal suffering and torment?
/The reason why you have "Wishy", your OTHER self, to protect you in the first place, when nobody else could?
/The reason why you refuse to sleep not more than the normal sleep schedule, fearing on thinking that what your current status right now as a Free Wishgranter Star is just a dream YOU created?
/The reason why you now have an irrational fear of anything crystalline, as well as anything that reminds you of your cocoon that held you prisoner?
/The reason why you wanted to still be able to grant Wishes AFTER you were freed from your connection to the 1000-year Comet or even your 1000-year hibernation, even if it is just ONE, as a way to compensate and make up for the Wishes that you've granted back then that you have no other choice but to grant-being coerced to grant Evil Wishes against your will lest you will suffer intense mental pain in trying to resist, and rendering your eagerness to grant Wishes null in the process, as well as to never, ever think about missing the feeling of spreading immense joy to others by granting Wishes that they cannot grant for themselves, as you have been there yourself?
/The reason why you were haunted by guilt on the Wishes you've granted against your will and choice but are forced to grant, most of them ending in utterly tragic and disastrous consequences, and your own self-loathing because you feel responsible for ruining and destroying countless lives in the process, but in reality you were just brought into situations that you were too unaware to know and things beyond your control, and judging by how some of your kind speak, do not know yet how to form coherent, if not full, sentences and thoughts as well as UNDERSTAND words and thoughts IN RETURN, because of the curse you carry from the very start of your existence?
/The reason why you just wanted to be treated, or EVEN BE as a normal Pokémon who just happens to have the ability to grant Wishes?
/The reason why you weep and scream silently as you sleep every night, for everytime you dream, your tragic, terrible and heartbreaking past visits you in your nightmares, never wanting to let you go when you already had the guts to do so?
As much as he wants to dismiss this thought, "Yes", he proclaimed silently, on his Wishing Star's behalf.
His Star, that he first found on a lake where it then dragged its crystalline shell covering towards him using its psychic reserves, it moving above towards close to him, then releasing itself from its crystal cocoon afterwards, forcing Tom to catch the falling Star as he then held it close to him, then the Star forming what seems to be happy tears from its eyes when it saw him as it woke up from its sleep and him being the first thing it sees during its awakening and imprinted on him as its Keeper, during his trek to the night plains on the Unova Region, if his assumption is correct, if not counting its thousand-year slumber, IS at least a YEAR old in his estimate, but luckily has the mental acuity to that of a 3-year-old toddler as a side effect of "Wishy", its mental assistant and caretaker, having helped develop the Wishing Star's early mental and emotional subconscious defenses. In a way, it is quite smart for its age, already knowing the concept of Concern over others' well-being, but not enough to notice anyone else but only to the FIRST THING IT SEES when it wakes up from its very long hibernation.
His Star is 3 years old as of now, and its defenses are now beginning to close, knowing that soon enough, it will truly begin to form coherent thoughts on its own; by its True Personality synchronizing itself with "Wishy", thus turning them into a single, unified consciousness. He felt happy, knowing that those days of intense worry are long gone, but thought of that still counted, after everything they went through.
But it is still a child, a toddler even, after all. And it truly imprinted itself not from its surroundings, but from HIM.
And IT needed HIM so much, moreso than HE needed IT.
He smiled at the thought of that.

Looks like for a Wishing Star, it is quite ironic that IT NEEDS SOMEONE ELSE to actually grant ITS own Wishes. Such is accorded to the Rules And Laws Of A Wishgranter Star, if they even have any, after all.
Nothing and nobody as well came close to having a literal Wish-granting Star to profusely proclaim to a niche nobody of a Trainer like Tom himself that it completely trusts him no matter what with all its heart and owes him its entire existence, especially after it was rescued, as well as to bless him with gifts that sometimes come from the Wishes themselves, for it to repay the favor of granting its own Wishes for it, as well as its promise of its eternal, unconditional love, devotion/loyalty and unyielding servitude for its beloved Keeper.
Tom never thought a Pokémon, let alone a Mythical one, would belong to him at all. But he wouldn't have it any other way.
Freeing a Genie-like being is one thing, but as far as he's concerned, even a Hoopa wouldn't go so far to try and do what his Wishing Star did.
But he knows that the Star he captured and raised wasn't just a stereotypical, indifferent, ignorant, oversensitized, disillusioned, disgruntled, modernized Wishing Star.
It was just too PURE-HEARTED, and its mind is FULL OF CURIOSITY AND ENTHUSIASM, but it also has a VERY STRONG SENSE OF JUSTICE/WILL and UNYIELDING CONVICTION TO ITS IDEALS, too. It WILL carry out its lifelong promise it made to its Keeper no matter what.
It's an innocent child that just happens to have the ability to grant Wishes. And this child chose him, even if it's coincidental, or even if he didn't ask for it to be with him. He remembered the moment that he even offered to let it be free after he released it from its 1000-year curse and gave it its Wishing Powers back, even if he can only grant one for every week, to enjoy its newfound freedom and granting single weekly Wishes of others in the process, but it was inconsolable and almost heartbroken when he tried to insist it to be free, away from him, away from the danger of being hunted by others who will take advantage of its Wishing powers to fulfill their goals. He knows that it now CAN grant the SPIRIT of a Wish, GOOD or BAD, which if left unchecked can lead to devastatingly tragic consequences.
All it ever wanted was to spread joy and happiness, help those who it cares for the most and to be able to still do its former duties, but it leads an IMMENSELY LONG, HARROWING and HEARTWRENCHING life as it also has the ability to cause untold wanton death, destruction and chaos if left at the mercy of the MOST COMPLETELY MONSTROUS of minds.
And HE is to blame if it gets emotionally, physically and mentally hurt and destroyed in the process. All that hard work of rescuing a Jirachi, only for it to suffer on an even worse fate instead. He will never, ever forgive himself if he sees this Wishing Star get mercilessly hurt in front of him, just because he granted its very own Wishes on its behalf.
As much as he absolutely loathed the idea, he had to let this recently-freed Wishing Star go, for it to be safe.
He insisted it to get away from them. From HIM. It was for the best, he thought.
But IT refused. IT did not yield. IT resisted from being driven away from him. IT refused to let go of him. No matter how he forcefully pulled it apart from his arms.
It then held itself firm with both of its arms in his arm and squeezed it as tightly as it could, grabbing Tom's attention, then stared right through at Tom straight in his eyes, as if it was staring right through his very soul, forming fresh, sad tears which flowed through its cheeks as it did so.
It then said something to him through telepathy, a mixture of its own Mental Defense, "Wishy", and his true personality, that made him think twice about what he was doing to it.
Jirachi: /'Please don't go... Do not leave me, Papa. I do not want to leave you too... I love you very, very much.'
Tom was now focused after it said this to him, the Star forcing him to stare at it through its eyes, showing him its inner sadness bare for him to see, still forming fresh, sad tears as it continued.
Jirachi: /'I have been waiting for someone who can release me from being forced to sleep for 1000 years... I have seen and suffered firsthand what it looks and feels like to have to leave and lose someone I care deeply much about, even for a short time. I am afraid that I will forget everything. I have waited for someone who can give me something I can strive for, even after I am released, too. I do not want to grant Wishes against my will anymore. I do not want to sleep for too long anymore. I do not want to go back to my crystal cocoon prison anymore! I do not want to be all alone for the rest of my life anymore! I DO NOT WANT TO SUFFER ANYMORE! I WANT TO BE AWAKE FOR AS LONG AS I WANT TO! I WANT TO LIVE LIKE A SIMPLE LITTLE STAR POKÉMON WITH THOSE WHO I LOVE AND CARE VERY MUCH ABOUT IN MY ENTIRE LIFE! I WANT TO BE FREE OF MY ETERNAL SUFFERING! I HAVE LOST SO MANY OF MY FRIENDS BEFORE, AND I WILL NEVER, EVER SEE THEM ALL AWAKE AND ALIVE EVER AGAIN! I HAVE NEVER FORGIVEN MYSELF FOR BEING AFRAID TO ASK FOR HELP! I DO NOT WANT TO LOSE YOU TOO, PAPA! PLEASE, I'M BEGGING YOU PAPA! PLEASE DO NOT LEAVE MEEEEEEEEEEEEEEEEEEEEEEEEEEEEEEE!'
Tom was completely stunned and wide-eyed by what he just heard from the tearful, suffering Wishing Star that held itself tightly close to him. He then listened to it as it continued once more its pleas to him.
Jirachi: /'You're the one I've been waiting for after all these years, Papa... Ever since I saw you when I woke up that day, I knew that YOU were the one HOPE that was promised to me by my friends a thousand years ago! I LOVE YOOOOUUU! I love you with all my heart! So please, take me with you! Please do not leave me alone! Make my OWN Wish come true to be with you Forever and Ever! Please... Take me with you, Papa...TAKE ME WITH YOOOOOOOOOOOOUUUUU!'
He could tell that it was tired after all that crying and pleading it did asking for him to be its Keeper, hearing its mental voice lowering down as it is also sniffing its nose afterwards, offering its pleas to him one final time.

It chose HIM. To stay with him for as long as he lives.
To be with him. Forever and Ever.
It knows that it may be free of its curse and is still a Wishing Star, but it also knows that because of its new form, it will be taken advantage of those who will see it, and it doesn't fully trust anyone else but HIM and HIM ALONE. It may be proud of itself as it is free, but it is still taking in the fact that its freedom may be taken away once again for who knows how long.
And Jerry wants to be with his Papa. To experience being snuggled close his Keeper. His Papa.
To know what it feels like to love and to be loved.
Everyday. Every Night. Everywhen and Everywhere. Forever and Ever.
This Star's early grasp of such promise of devotion and complete trust in him completely amazed and shocked him, for Tom knows that his kind is quite cautious towards people like him, and he realized his Star is indeed an exception.
And thus, he took the Jirachi that would eventually be his Guardian Wishgranter Star in with him, with them, to be always there by his side, sitting and watching over his Papa's head or shoulder from now on as his very own Eternal Ward.
One would think that freeing a Star is an easy task to do, even moreso than taking care of one.
But Tom knows. He remembers the reasons clearly, if not more than he knows how many.
