Just read a similar fic elsewhere and given what Kyle was like in the beginning of the show, I can see it go down like this.

"So, Jordan, would you mind helping me with the tractor?" Clark asked, while Lois and Jon were washing the dishes.
"Sure, Dad." Jordan said, when the phone rang. "I'll get it!" He picked the phone and answered the call. "Kent Farm. Sophie? Wait, whoa, slow down… yeah, he's here."
Clark narrowed his eyes as Jordan handed him the receiver, realizing something was wrong as he noticed how urgent Sophie's voice was. "Hey, Sophie."
"Uncle Clark, can you come down here, please?" Sophie asked.
The voice sounded urgent, making Clark frown. "What's going on?"
"Dad acts weird again. Today he almost forgot to pick me and Sarah up and he's now sleeping off on the chair and smelling of beer and he was talking mean about you and Mom." Sophie said and Clark sighed, unsurprised. "But today he started smashing glasses and saying mean things about you and he's scaring me."
"Sophie, put that phone away before he wakes up!" Clark heard Sarah's voice there.
"Put Sarah on the phone, please." Clark ordered.
"Mr. Kent, please, don't come here, trust me, Dad's gonna kill you if he sees you." Sarah said pleadingly.
"Sarah. Don't worry. I can handle your father. But I need you to do exactly as I say. Pack your things and get ready to leave and don't tell your Dad what are you doing. I'll be there in five minutes." Clark said.
Clark didn't even bother to knock, once he arrived at the Cushing's place. Kyle was passed out on the chair, with bottles of beer on the floor and he didn't seem to notice that someone had entered as Clark sighed.
Next thing Kyle knew, he was on his feet as Clark grabbed him by his shirt, while Kyle blinked in confusion. "What…" His vision cleared and turned into a glare upon seeing Clark's face. "You… What are you doing here? Get out of my house!"
Clark frowned at the smell of alcohol from Kyle's breath. "Oh, don't worry, I will, once we get some things straight, like you getting your act together! What kind of a father gets drunk and scares his children?"
Kyle's eyes widened as the realization hit him. Clearly, he wasn't as drunk as Clark had feared as he turned upstairs. "Sarah! Sophie! Come down here, right now!"
"Like Hell." Clark slammed Kyle to the wall and pinned him and for all Kyle's struggling, he was unable to free himself from Clark's grip.
"What's going on?" Sarah asked as she went out and looked in shock at Clark pinning Kyle. "Mr. Kent?"
"You've neglected your daughter today and almost scared her to the point of her on her tears and she had to beg me to come here!" Clark snarled and Kyle's eyes widened, realizing how badly he messed up this time. Sure, he wasn't the perfect personality or husband material and his and Lana's marriage had been on the odds lately and he was jealous of Clark's and Lana's friendship but he still cared about his family and he was still sober enough to realize his mistakes.
"I didn't mean—"
"Doesn't matter your intentions, just get your goddamned life together and clean up your act." Clark let Kyle go as he started stewing in shame.
"As if you are a good father material too, how many times has your son gotten into trouble?" Kyle sneered.
"At least I'm man enough to own up to my mistakes and try harder and I don't take my anger out undeservedly on them." Clark said and that seemed to have some effect on Kyle, who turned to his daughters, who seemed to be scared of him, which was the last thing he wanted.
"Sarah… Sophie…" Kyle pleaded. "You know I'd never…"
The girls took a step back, clearly frightened of Kyle, which just hurt him and made him realize they were right.
"Sweeties… I'm sorry…" Kyle begged.
"You have your things packed?" Clark asked and the girls nodded. "Let's go."
Sarah and Sophie went downstairs and followed Clark, looking at Kyle sadly, while Kyle had a pleading look in his eyes but he knew it was pointless to fight back, especially, when he knew how much he had messed up.
Kyle was at the chair, sitting and staring, when Lana entered and when Kyle met her eyes, he winced as she looked at him saddened and disappointed.
"Clark and the girls told me what happened." Lana said and Kyle had the decency to look ashamed.
"Lana. I didn't mean to, tell the girls that I'm so—"
"Oh, so now you care about our girls?" Lana asked sarcastically. "Too bad you didn't care, when you were scaring the hell out of them."
"I didn't mean to—"
"You should know better than try these excuses on me, you were drunk, so don't bother putting on a show here. I know it's not easy to get along with other people and I know that you're a good person deep down and I'd hoped you would realize your flaws and try to learn from them but clearly I was kidding myself." Lana said, clearly disappointed as Kyle buried his face into his hands before she took a breath, trying to sound gentle as she knelt down and placed her hand on Kyle's leg. "Look, I get that you don't like Clark, especially given what I'd been through with him back in high school and yeah, his sons can cause trouble but at least Clark's leading by an example and raise them right. And I know you love our daughters and that you have your flaws."
"I'm sorry. I won't let it happen again." Kyle said.
"No. I won't let it happen again." Lana said firmly and it was obvious to Kyle that she was going to go hard on him.
"Lana, please, whatever you want to do, I promise I—"
"You terrified our daughters. They had to call someone for help because they were scared of you!" Lana's voice was almost a snarl as Kyle buried his face in his hands in shame, remembering the looks in his daughters' eyes once Clark took them away. They were terrified of him, which Kyle hated.
"Lana, please—"
"You've just proven to me that I can't trust you with our children. I know you're a good man, despite your flaws, but clearly, it's going to take more for you to be better and I can't make excuses for your behavior anymore. Until you clean up your act, you'll only be with Sarah and Sophie with me, Lois or Clark or any other responsible adult present and only when our daughters are ready to see you."
"Lana, don't…" Kyle begged.
"I'm sorry. But you've left me no choice. I really hope you can find some way to put your life back together but until you do and are able to handle yourself around the girls, you're not going anywhere near them unless I say otherwise." Lana said, taking no pleasure in doing this but she was doing what she had to do to protect her daughters and Kyle needed some tough love.
Lana just looked at her husband in sadness and disappointment before leaving and as Kyle heard the door close, he buried his face in his hands in shame and sighed in frustration, knowing he had brought it on himself.
"I can sleep on the couch, I don't mind." Lana said as she entered the Kent Farm.
"We have a spare bed, you can sleep in my old room with the girls." Clark said.
"It'll be just like back in high school, right?" Lana said, laughing.
"Hopefully not too much." Clark said as they chuckled, while Lois was making the dinner for the kids.
It's easy to dislike Kyle in the show but by the end, he got better and cleaned up his act, so he shouldn't get as much flak as for example Felicity or Iris or Diggle. Sure, he's not the perfect person but he eventually got better but given his flaws in the show, I can see something like this happen. And while Lana was the one overbearing to her daughters, while Kyle, for all his flaws, was caring, something like this wouldn't surprise me.
