For pairing, it is still in the air and you will kinda get a hint to the Luna Danny thing in the moon in this chapter. lol, since I have only seen the first season of MLP, I can tell you that it is entertaining. I was told it gets better in later seasons but I never got to it. Lol, I know the feeling of having a bunch of unfinished stories. I have a horde of them that I have to get back to. Also, I really liked your story "The hero Academia of two Phantoms (BNHA x Danny Phantom)" it was really entertaining, even if it was just one chapter

Gonna apologize now for this. I sort of cheated in this chapter a bit. At least for the first part. No, I didn't steal from another author. But I used the music video "Lullaby for a princess" as a starting point. Sure I changed the lyrics a tad but not by much
ALSO, there is an alternate scene at the end after the End chapter authors notes. I suggest that you read it after that chapter since it will NOT be canon to the fic. More in the end authors notes

Now onto the chapter
Prologue 2: Reasons
Celestia watched as the last of her ponies exited the audience chamber. With the last of today's business finished, she got off her throne and exited the chamber, and made her way to her room. She smiled at all the guards that bowed to her as she walked past and gave small greetings to them. She made it to her room and looked at the guards. "Thank you for your hard work. You are relieved from your post and I hope you enjoy your night."
The guards looked at each other before nodding and giving their thanks to the princess.
she used her magic to open the door and paused for a moment as she looked to the guard once more. "Oh and please inform the rest of the guards that they can leave the south side of the castle is to be free of guards for the rest of the night."
They nodded before they walked away from the door and allowed the princess to enter her room. Once they were some distance away and the door was closed, one of the guards looked at the other. "Is she always this….subdued before the festival?"
"It's not our business to question what goes through our princess's mind." the second guard then looked back before he did give his thoughts about her. "Though, as long as I have guarded her door, she always seems to be more down the day before the Summer sun celebration."
Celestia's smile dropped once the door was closed and she moved to the window to look up at the moon. Her eyes traced the two shapes that were placed on the surface. "Another year passes and still you suffer for my mistake. I wonder if you will forgive me for my actions when I see you again." she sat there looking at the moon as she regaled the day's events. She did this as a way to cope with her action and, on a subconscious level, she didn't want to leave the two behind. Though she didn't know if her words ever reached their ears.
For hours she sat there looking up at the moon till she realized the time and sighed dejectedly. Once this was a time I enjoyed, now, I cry every time I do this." getting up, she made began to walk through the castle, glad that no pony was around due to her order, and towards her temporary duty.
Walking through the halls her heart began to bring words to her lips as she began to sing
~play "Lullaby for a princess"~
Fate has been cruel~ and order unkind.
How could I have sent them away?
The blame was my own, the punishment yours
The harmony silenced today
But into the stillness, I bring you a song
And I will your company keep~
Till your tired eyes and my lullabies

Celestia walked through the empty halls till she made it to a chamber that held several windows that had images that depicted past events. She stopped at one that was dedicated to her and Luna and looked at it as she continued.
Once did a pony who shone like the sun
Look out at her kingdom and sigh
She smiled and said surly there is no pony so lovely, and so well beloved as I
So great was her reign, so brilliant her glory that long was the shadow she ca~st
Which fell dark upon the young sister she loved
And grew only darker as days and nights passed,
But there was a pony who noticed that others did not give the sister her due
But neither could love her as she deserved
they watched as the sister's unhappiness grew~
But such is the way of the limelight, it sweetly takes hold of the mind of its host
And this foolish pony did nothing to stop
The destruction of the one that had needed her most~
She moved from that window to another that depicted three alicorns. With two in battle while the last watched from below
Lullay moon princess, goodnight dears of mine
Rest now in moonlights embrace
Bear up my lullaby, winds of the earth
Through cloud, and through sky, and through space
Carry the peace and the coolness of night
And carry my sorrow in kind~

Celestia lowered her head as she got up from her sitting position and began to make her way out of the chamber and towards the south exit.
The years now before us
Fearful and unknown
I never imagined
We'd face them on our own
May these thousand winters
Swiftly pass I pray

I miss you
All these miles away~
Celestia was now outside and looking up at the moon for the last time this night
May all your dreams be

She used her magic to ower the moon below the horizon slowly as her gaze fell upon the sleeping duo on the moon and prayed that her lullaby to the two was heard and granted them peace in their slumber
Unbeknownst to the sun princess, her words were heard by one on the moon
"Sister…..forgive me…..this wasn't your fault."
Fate had been cruel and order unkind.
I know why you sent me away

Your harmony cries out today~
And into the stillness

Your company we both will keep
Till your saddened eyes, and my hallowed cries

Luna cried as her gaze never left the planet she once called home. After, a minute she looked down and sighed as her ethereal form slowly faded back into the body of Nightmare moon. As she began to fade, her eyes cast to the other sleeping occupant of the moon. "Danny…..forgive me…"
Both Nightmare moon and Danny were frozen inside a large clear crystal made up of the energy from the Elements of Harmony. Both in suspended animation inside the moon where they both had been sleeping for the past five hundred years and both awaiting the time for their release.
She had been able to use her ability to enter the dreams of other ponies to have these moments out of her body. But she could not hold this or long as her magic was…..corrupted to a great degree. But she was happy for these moments as it was a sense of freedom from her corrupted form. And it was the first time she did this that she learned that she was the only one conscious of the imprisonment
Danny, who was still in his alicorn form, was in a deep slumber much like her body but Danny was unable to have the freedom she had. He was stuck in this slumber and Luna could do nothing for him
At one time she had attempted to communicate with him through dreams but his mind was so well guarded, even in sleep. But the attempt yielded some unusual images
Most of them were too fast for her to understand but two had stood out
A creature that stood on two legs and wearing unusual clothing.
Another, much like the first but this one wearing tight-fitting clothing of black and white
One thing that stood out was that their mane was exactly like Danny's, in both forms
The third image was of a creature, wearing a cloak of purple and skin as pale blue as moonlight
Luna could not understand what these images meant but if they were something Danny had in his mind, then she would not pry into it. She just wished she could talk to him and ask for forgiveness for her actions that lead to his imprisonment. But for now, all she did was talk to his sleeping form even if he might not hear her words.
Luna fully faded into Nightmare Moon and could only wait till the next time she had the strength to free her spirit once more
Meanwhile, Danny was dreaming. A dream of a memory, that happened before he met the Celestial sisters
Or even came to Equestria
~Dream/memory/Flashback~
Danny Fenton, also known as Danny Phantom was flying through the ghost zone towards a certain clocktower as he had received a message from someone he owed a great debt to. He saw that he was coming closer to the tower and couldn't help but question aloud. "Wonder what could be so important that Clockwork came to me directly to ask me to meet him at his tower today? Well, whatever it is, it must be important." he dropped at the front entrance and reached into his pocket to pull out a Time medallion before bringing it up to the door, which caused it to open. Walking in, he smirked as he called out. "Hey, Clockwork! I know you know I'm here."
"I see that your wit is as sharp as ever." clockwork didn't turn around as he continued to look at his windows. After looking at a few upcoming timelines, he turned around and smiled at Danny. "Though I am glad you are here as there is a matter of utmost importance."
Danny tilted his head and asked. "What's going on and how can I help?" he smiled at the Master of time as he walked closer. If Clockwork needed help, he was going t help.
Clockwork smiled back as he shifted into his child form. "It is not I who needs help but a whole nother world." seeing the confused look on Danny's face he elaborated. "Danial, you have saved your world countless times and have garnered much power and recognition. It is thanks to this that a colleague of mine has asked for your help in a world that lies beyond our own." he gestured to the side as another figure came out
This figure was feminine, and you could only tell based on the shape of her body. Her entire body seemed to be made up of swirling and ever-shifting galaxies and stars. She had hair made of the same material as her body and looked to fall to the small of her back. Where her face would be was nothing but the void of outset space, so she had no eyes, mouth, or nose.
"It is a pleasure to meet you, Danny Phantom."
Danny was startled as the words sounded like they were being said in his head and all around him. This was something new but since Clockwork was the one to introduce her, he didn't tense up for a fight as he would normally. He rubbed the back of his neck and nodded to her. "Um, glad to meet you."
Clockwork floated next to her and gestured to himself. "As you know, I am the master of time…" he then gestured to the newcomer. "And this is the master of space…. Infina." (In-fee-na)
The now named Infina bowed to the boy.
Danny was a little taken aback by the bow and rubbed the back of his neck. "Uh…you don't have to bow."
She stood back up and shook her head. "I am only showing the proper respect that you deserve for the feats that you have done for your world."
Danny tilted his head at what she said but before he could ask anything, the Time master spoke up.
"She is the master of space. As such, she has seen many different dimensions, different worlds, and she has great respect for those who selflessly take up the hero role. There are many she has seen in her travels so she has seen some heroes that become heroes more for the celebrity status that comes with the role but it is those that don't ask for anything in return that gains her respect."
Danny was surprised to hear that she had seen other dimensions. Though he supposed that seeing how there is a master of time, there would be a master of space. There was a saying of time and space being intricately connected with each other. Though after a second he realized that he was in the presence of two primordial beings that have more power than anything he could hope to imagine. At least….he assumed she had that kind of power since she is just as important as Clockwork.
Clockwork knew what was going through the young boy's head and chose to alleviate some of the tension. "You need not feel so tense, Daniel. She is here to ask you something."
Danny looked from Clockwork to Infina before he asked. "What is it?"
Infina looked at the boy before she angeled her arms to the side, placing one of her legs in front of the other and curtsied. "I have come to ask you for your assistance in a land much different from your own."
Danny thought about what she had just asked him and responded with. "So… you're asking for my help in another dimension?"
She straightened herself before nodding. "Indeed. You see the world that I wish for your assistance has many troubles happen within it and I wish to aid it a bit."
Danny crossed his arms as he looked at her inquisitively. "Are the troubles that bad? Are there no heroes in this one?"
Clockwork was the one that spoke up next as he shifted to his old form. "Actually, this world has a group that is seen as the heroes of the world but we feel like they could use the help to make the trials they face much easier. There is also something concerning that happens at a certain point that is….displeasing to me."
Danny looked at the Time ghost and knew what he meant by that last statement. He had been taught many things from the Time master and one thing that Danny learned was that clockwork did not like it when someone messed with time. And despite how Clockwork could fix the issue, most of the time he lets them do it because they learn a valuable lesson that helps them fix it. And one thing Danny had begun doing was completing tasks that Clockwork would give him. He had sort of become an agent of Clockwork's and he was ok with that
Danny thought about this as it was much different from the other tasks that he was given but he felt that he should help her since she had come all this way from some other dimension to ask for his help. "Ok, if this other world really needs my help, then I don't mind giving it." he nervously rubbed the back of his neck. "And it would feel wrong to say 'no' when you came all this way to ask me."
Clockwork already knew that this would be his answer but it always put a smile on his face when he actually experienced it. Then again, he had experienced this even an infinite amount of times.
Infina, despite not having any facial features, radiated happiness. "Thank you, Brave Phantom."
"No problem. So uh….. When would you need me?"
Clockwork floated forward as he switched to his baby form. "I would recommend an immediate departure." he knew that there would be no harm in sending Danny home to inform the others of his departure but the best turn of events happened if he left immediately.
Danny looked at him in shock but he didn't argue as he knew that Clockwork would not tell him to do something unless it was the best possible option. "Ok, so I won't need anything?" seeing him shake his head, he turned to Infina. "Well, looks like you will get my help right now."
Infina nodded. "Thank you once again."
Danny smiled. "Is there anything I need to know about the world before I get there?"
Infina was about to respond but Clockwork spoke up before her. Something that had not changed in the infinity they had known each other.
"The only thing you need to know is that you will have a different form than the one you know of." he looked at Infina and nodded to her as it was time.
Infina raised her hands before she put them together, and not clapping them together, the hand merged together, and then she spread her arms to create a circle made of the same material she was made of
Clockwork raised his staff and pressed a button on the rod before he pointed it at the circle. The center of the circle then gained a swirl of energy in the center, which was a mixture of green, blue, and space black.
The two primordial beings then stepped to the side of it and looked at Danny.
Danny stepped forward and looked at the portal in interest. He then looked at the two and asked. "Is there anything you can tell me at all?"
Clockwork nodded. "I can tell you that you will be there for a good amount of time but also that I hope you find happiness while there."
Before Danny could ask, he felt Clockwork use his power to force him into the portal. "Hey, Wai….!"
Danny didn't get the chance to finish his statement as the portal closed once he was in.
Infina looked at Clockwork and asked. "Should we really not have told him of the conflicts he would face while there? It could have benefited him."
Clockwork chuckled as he shook his head. "One thing I know about Daniel is that he works best when he is adapting. Being prepared has its benefits but the best results are his on-the-fly plans."
"And your last statement?"
"I have seen the many ways his time there can go and in many of them, he finds more than an adventure. He finds friends that he would stand by in their time of need and sometimes….more."
Infina radiated amusement. "You really are fond of him, Clockwork."
"I see a lot of myself in him when I first came to be. If he chooses to come back, I have seen that he could take my place sometime in the future."
"And now?"
"Like I said: if he chooses to come back."
Danny didn't know how long he had been in the portal but it could have been a few seconds or a friggin week, but he was relieved when he came out. Though the hard landing onto the ground would have been nice to avoid. "Ow, I swear that Clockwork does this on purpose to get on my nerves." he sat up and blearily opened his eyes to see that he was in a forest. One that looked way too lively to be anywhere near a city. "Ok, where am I?" he tried to stand up but the second he stood up, his legs felt strained and he fell forward onto all fours, which….oddly felt natural. He looked at his hands before his eyes widened as he saw that he no longer had his normal arm and hands.
In fact, he didn't have hands.
"What the?!" he took a few steps back only to trip on his own feet and fall head over heels. He ground as his legs dangled in front of his turned head. He stared blankly at the hooves that now took the place of his feet but it was when a tail, the same color as his hair, fell in between them that his eyes grew in size. Staying in the same pose, he looked at his body and saw that he was no longer human.
He was a pony.
"DAMN IT, CLOCKWORK!" was his shout, which caused a few birds to fly out of the trees around him.

I want to apologize for that first part. Not necessarily for adding the song from a Lullaby for a princess but for how bad Luna's response was. I wanted to do my own version of it and I wanted it to show that Luna knew the reason for her banishment. And I really don't think I did a good job at it. I'm many things: Human, drawer, fic writer, but songwriter I am not.
Infina was an OC I made for this chapter specifically. I went with the literal idea for her and have her be a female made of literal space. And this meeting could be used for other Danny phantom crossovers
But the main purpose of this chapter was to show an in-between the event that turned Luna into Nightmare moon and the first episode of the series. I also wanted to show a bit of Celestia feeling remorse at sending both of them into the moon. Also, I don't think it was ever stated what Nightmare moon was doing in the moon during the thousand years she had been there so I figured that putting them into a sort of suspended animation would be usable.
And the reason I have Danny asleep for this is that I don't think he could handle being conscious for a thousand years. Luna could handle it due to the fact she is, from what I can tell, an immortal so she has more experience in time passing. Danny does not.
But Luna talks to him, even if he can't hear her
Ok now to bring something up that I got some reviews and a good amount of PMs about. Who is Danny going to be paired up with? Well, I can say this with certainty, Sam will NOT appear in this fic so she won't be an option. So here were the suggestions given to me through PMs and reviews

Ok first, damn what a list!
And second, the Cutie mark crusaders are out of the question! They are children. Granted I don't know the ages of the other ponies, I still think it is clear that the mane six and other ponies mentioned are older. Not sure of the six since I can't tell if they are in their late teens or young 20s. And yes, the option given to me about how I could change their ages so they could be with Danny is viable, I don't think others would like that
Now third, that still leaves a LOT of options. And I have no clue on who to choose. Harems have been one of the things I haven't worked on. I've done multi-pairing (which is about three max) but anything more is just too much.
I guess I will leave it to reviewers on that as I go on with the story.
Also, this will NOT be a lemon fic.
FOR NOW, I will just build relations with Danny and the others
Now before I end this, here is the alternate scene that would have taken place of Danny's dream. This is not canon to the fic but it is alternate to the usual Danny phantom crossover starts
~alternate scene~
Danny was glaring at the Guys in white as they had called in an army of other goons to take him down after they had learned his secret.
They had spent months bringing in people and equipment in secret till they had a sizable army that could attack him anywhere, no matter where he went.
But the thing that really got to him was the fact that it was Sam and Tucker that had told not only the Guys in White but also his parents
Now he was surrounded by the White suited goons, Sam and Tucker, and his parents.
Jazz was out of town as she had spontaneously gotten a letter from some high-class college that wanted to meet with her so they could talk about what they had to offer. It was the very day she left that these guys chose to attack.
Danny may not be the smartest but it was clear to him that government-funded idiots had set the thing up to get rid of one of the last members he figured he could count on.
Dani couldn't help since she was still in the Far Frozen, getting control of her newly acquired Cryokinesis.
{Danny Phantom aka Danny Fenton! You are to surrender to us so we can take you in for registering, processing, and painful experimentation.}
Dany glared at the bald idiot, Agent O, who spoke into the megaphone with a smug smirk on his face.
"Give up, Danny! You can't get out of this!"
His glare shifted to Sam who was pointing her wrist-ray at him. He looked to her side to see Tucker who was wearing the Fenton Pealer armor and his parents standing next to them with their bazookas ready to fire. Looking over his shoulder, he saw more of the goons, all eager to fire, and he could see their fingers twitching on the trigger. Shifting back to his former friends, he spoke. "For someone who supposedly knew me for years, you really think I would just roll over and let them take me?" he charged his hands before firing at Agent O and K, since he was really tired of them.
Once those two agents were hit and flung back, the others began to open fire
Danny flew straight up before he began to rapidly fire at all of the agents around him. he had to switch to bringing up a shield in one direction before firing in the other as none of them stopped their assault. He would be pelted a few before he took the ones that shot him down with returning fire but he knew that he was in the middle of losing this fight since there were too many of them. "ARGH!" It was when he was hit by ecto lighting, courtesy of Maddie Fenton, that he fell out of the sky.
The second he hit the ground, the others blasted where he crash-landed and kept up firing for a few more seconds
"Hold fire! We need to have something left to experiment on!"
The rest of the GIW agents stopped firing and waited for the smoke to clear.
Once the smoke dissipated, they could see Danny lying in a small crater and seemingly unconscious
Maddie eyed him for a moment before asking. "Did we take it down?"
"We'll go check." was Sam's reply as she and Tucker moved closer to the crater. Once they were there, they stood over Dany and looked down on him and they noticed that he was still conscious, but barely. Sam brought up her Wrist-ray and charged it as she pointed it at Danny's head. "I'm sorry, Danny, but we couldn't risk you becoming him. There was no other way."
Instantly, Danny's eyes shot open and his hand quickly reached out, grabbing her wrist with the weapon under his glove. His eyes flashed a brighter green before he was up and inches away from Sam's face. "Liar…" was his whispered response as he crushed the wrist-ray.
Before Tucker could do anything, he was kicked hard in the chest and sent flying to the side.
"Open fire!" was agent K's orders.
"What about the girl?"
"She doesn't matter, FIRE!"
Danny erected a dome shield around him and Sam as he floated a foot off the ground and held her up. He ignored the blaster fire hitting his shield as he glared into her eyes. "You're the smart one, Sam, did you really think I would still become him after doing everything I could to make sure that it never happens again?"
Sam glared back at Danny as she retorted. "Yeah? How about all the destruction you caused?!"
Danny's eyes were now solid green as he pointed to the side. "Look at the town, Sam!"
Sam looked at the Town behind all the agents and could see the destroyed buildings, piles of rubble, and people laying on the ground, either unconscious or….
"I wasn't the one that did any of that!"
Sam looked back o Danny as he continued
"I was on my way to the Mall to buy the new game that came out. Nothing more! There was no ghost fight, there was no battle, it was just a simple day. You guys were the ones to start blasting at me out of nowhere and continued to fire at me without any regard to the people or structures around you. I did my best to protect all of the people but with the army, you brought in, I wasn't able to save them all. I am not evil! The only reason Dan existed was because I wasn't able to save you, the ones I thought I could trust. And then through some freak accident, my ghost half and Vlad's fused together to make Dan." he then dropped her as she looked up at him. "But did you care that I destroyed the gauntlets that separated my human and ghost half? No. Did you care that I studied for the makeup to pass the test that was the cause of the whole thing? No. do you care that Vlad still has his ghost half and is doing who knows what right now in the mayor's office? No!"
Everyone there had heard what he said and they were shocked to hear that Vlad was the same as Danny.
Maddie and Jack immediately refused to believe it. Jack because he "knew" his best friend couldn't be a ghost. Maddie, because she figured that Danny was lying since he was a ghost.
The agents though wanted to see if it was true and would go check it out after they catch Phantom
Danny landed on the ground, his eyes turning back to their normal green as he continued to glare at her. "I did everything I could to prevent that from happening and clockwork even said that it was now impossible for me to become Dan. but you didn't care. You decided to out my secret to the Idiots in white and my parents, making sure to paint me as a monster so they would hunt down and destroy me. I put my life on the line for you guys and this is what I get in return! I guess I'm a lousy judge of character since I thought you would have my back through thick and thin. But you went with the guys that didn't hesitate to shoot with you in the way." he looked up at the still firing agents and then to Tucker who was firing at him as well. He felt his anger diminish and felt sad at how everything went wrong. "Well…..no more." he reached down and grabbed Sam by the foot before throwing her into the air.
Sam screamed as she flew and grunted when she landed on a few of the grunts.
Danny regained his determined look as he readied himself. "I'm done." he dropped his shield and flew up to avoid the blasts aimed at him. As they all tried to regain their aim, Dany took in a deep breath as he charged it with his Ecto Energy.
Tucker saw what he was about to do and called out. "Take cover!"
And then, he unleashed his ghostly wail.
oOwoOwOoWoOwOoWoOwOoWoOwOoWoOwOo
Danny spun around to make sure he hit everyone around him.
All the agents had to cover their ears from the sound of the attack before they were launched away as it hit them.
Everyone in town had heard the ghastly cry as it reverberated throughout the buildings
After a few minutes of the attack, Danny stopped and panted a bit as he looked around the area. All of the agents were down, and their equipment and tanks were destroyed. He focused on his ghost sense and could tell, no one had died from it. He held back the power since he didn't want to kill anyone, just beat them.
Behind Danny came a clock hand that spun around, making a clockface portal, where the Master of time came out. "Daniel."
"Clockwork." was his greeting back but he didn't turn around as he spoke to the Primordial being. "Was there no other way?"
"There were many ways this could have gone, my friend. This is one of the few times you don't suffer."
Dany looked over his shoulder and cracked a grim smile. "That sounds morbid. So….what now?"
"Your time here is done. The whole world knows who you are and there will be nowhere you can go that will be safe. And the ghost Zone will have problems if you hide there. They would still track you down and even if you beat them back, they will become desperate and attempt to destroy the ghost zone just to eliminate you."
"So what are my options?"
"I have a friend that can help. She will be able to give you a place you can be safe from all those here. But it will come with its own problems."
Danny shrugged. "With my luck, no matter where I go I'll run into trouble." he let out a defeated sigh before nodding. "Alright, Clockwork, let's go."
Clockwork nodded as he gestured to the portal. Once Danny was through, he looked down at the fallen agents before his eyes landed on Sam and Tucker. "All this destruction and death, caused by the actions of two." He frowned at them before he flew into the portal, to begin the meeting with Danny and Infina.
End of alternate scene
This scene was just something I came up with in a sort of response to all the Guys in white find out because of sam and Tucker. I wanted to make one that doesn't have Danny captured and later saved by Clockwork after some time in torture.
Remember, the alternate scene is not canon to the story, it is just something I wanted to add as a different way of how usual crossovers start.
