AN: So, a few people have commented questioning why it seems that Ruby can't just use magic to free herself and fight off Torchwick, so hopefully this explanation helps. Ruby at this point is tied hand and foot, surrounded by terrorists, plus Neo and Torchwick, and Neo is no pushover. She would have to physically point either her hand or her Keyblade in order to use magic, which is tricky for her. And she'd be attacked the second she tries something. Plus, if you guys remember form all the way back in Chapter 4, during Ruby's Dive to the Heart, she got rid of the rod, which weakened her magic. Basically, she doesn't have the skill with magic to pull something like that off. Aqua might be able to, but she's a Master with decades of experience, and is particularly skilled in magic, even among Keyblade Wielders.

Chapter 41
"So, tell me, Red," Torchwick said, pacing in front of Ruby, spinning his cane absentmindedly. "How'd you find this place?"
"Wouldn't you like to know?" Ruby asked defiantly, still kneeling down in front of him.
"I would," he said, stopping to look down at her. "That's why I asked."
"Well I'm not telling you," she said, looking away with a huff, doing her best impression of Weiss. Torchwick used his cane to move her face towards him again.
"I said eyes on me," Torchwick said. "But it's okay if you don't want to answer. We have plenty of time." He looked over towards the White Fang goons surrounding Ruby. "Fan out and take a look around the area. If Red's here, her team can't be far behind. Can they, Red?" Ruby refused to answer, but her eyes widened involuntarily. "Thought so." He squatted down so that he was eye-level with the captive girl.
"So, here's how this is going to work," he said. "I'm not going to kill you. But you're definitely not leaving. We're going to find a nice cozy room to lock you in, and you'll stay there until the job is done."
"What job?" Ruby asked.
"How stupid do you think I am?" he asked. "You'll find out in a few days. Perry!"
"Sir?" a masked Faunus asked, stepping up next to him.
"Get a room ready for our guest. Actually, get a few rooms ready. We'll find the rest of her team soon."
"We'll stop you, Torchwick!" she said. "My team will rescue me!"
"Oh, so they are here?" he asked. "Thanks, Red." Whoops. "And Perry? Please shut her up. From now on, she doesn't speak unless spoken to." The masked Faunus pulled a roll of duct tape out of his back pocket and walked towards Ruby. She tried to shuffle away, when an explosion sounded off in the distance.
"What the?" Torchwick asked, looking behind him. Another explosion went off, sending several White Fang goons flying. When the dust cleared, she saw the remainder of her team and Doctor Oobleck running towards them.
"YAN-!" Ruby tried to call out to her sister, but the Faunus managed to put the duct tape back over her mouth before she could finish.
"Stop them!" he ordered to his men before grabbing Ruby and throwing her over his shoulder. "Change of plans, Red. You're coming with me." He turned to another White Fang goon, trying his best to contain Ruby's squirming. "Attach this cart and spread the word: We're starting the train."
"But we're not finished!" the goon said. Torchwick pointed the end of his cane at him, slamming him up against the wall.
"Do it or you're finished!"
Yang caught a glimpse of that bastard Trochwick carrying a bound and gagged Ruby into a train car over his shoulder, and immediately saw red.
"RUBY!" she yelled, her Semblance activating in response to her rage. There was a line of White Fang troops in front of her. She blew through them, but then felt a rumble.
"Yang!" Blake yelled. "Calm down!"
"He has Ruby!" She yelled. "A saw him carry her onto that train!"
"That's ridiculous!" Oobleck said. "These tunnels are sealed. The tracks lead to a dead-end."
"Get to your places, we are leaving now!" Torchwick's voice said from over the intercom.
"They're going somewhere!" Yang said. "And Ruby's on that thing, so let's go!"
The girl with multi-colored hair was holding Ruby down in a small wooden chair while Torchwick quickly wrapped rope around her chest to tie her to it when a White Fang grunt burst into the train car.
"Boss!" the grunt yelled in a panic. "They made it on the train!" Ruby felt excited hearing that. Her team was coming to rescue her!
"Then grab some cargo and get them off the train!" Torchwick yelled back. The grunt nodded and did as was asked. "Man, animals, every one of them," he grumbled, pulling the ropes tight, making Ruby flinch. He finished tying the knot, and stood up, walking towards the end of the car with his partner. "Alright, Neo, I'll head to the front of the train, you stay here and guard Red. You know what to do with her when we get close." The girl nodded. "And I need you to promise me that at the first sign of trouble, you bail. The last thing I want is for you to get caught up in this. You need to not be on this train when it reaches the end of the line. Got it?" The girl nodded again, more somberly this time. "Thank you. I probably won't be seeing you for a while. Take care of yourself while I'm gone, Neo." Much to Ruby's confusion, he pulled the girl into a one-armed hug and kissed the top of her head before walking towards the front of the train, leaving Ruby alone with Torchwick's henchman.
"Hurry, children!" Oobleck yelled to the remaining members of team RWBY, who were standing on top of the last car. "We must find Ruby, get to the front, and stop this train!"
"What the hell are we waiting for?!" Yang asked, her eyes still a blood red. Weiss opened up a hatch, thinking it would let them inside, only to look at it in confusion.
"Uh, Professor?" She called him.
"Doctor," he corrected.
"What's that?" She asked, pointing at the hatch. He kneeled down to look at it.
"That my dear… Is a bomb," he said, making the girls back up.
"We've got assholes at twelve o'clock!" Yang yelled, cocking her gauntlets, trying her best to keep herself from charging straight ahead at them. They could see dozens of White Fang goons on top of the train ahead of them.
"Well I didn't expect them to go—" Oobleck said, but was interrupted when the bomb started beeping. "—Easy on us. Time to go!" The four started moving forward, but Oobleck stopped Blake. "Blake! Detach the caboose! It will kill us all!"
"On it," Blake said, jumping down between the cars. She raise her weapon to detach the cars, but they detached all on their own. "It decoupled itself!" She shouted, climbing back up.
"What?!" Oobleck asked.
"You're not kicking us off this train that easily, fucker!" Yang screamed. The detached caboose continued to fall behind them, exploding in the middle of the tunnel.
"That's not good…" Oobleck said.
"There's a bomb here, too!" Weiss said, having opened the next hatch, too.
"No, no, no," Oobleck said, hopping to the next car and opening that hatch, too. "They ALL have bombs!" he yelled.
"Why?" Weiss asked. They heard a battle cry, and realized that the White Fang members were getting closer. Yang roared and charged at them, prompting Weiss and Blake to follow.
"He's leading Grimm into the city!" Oobleck yelled.
"What?" Weiss asked, after knocking a terrorist off the train.
"It's the cars! They detach and explode, creating openings for the Grimm!"
"That's insane!" Blake yelled.
"We have to hurry! Go below, find Ruby, and try to stop those bombs! I'll hold them off up here!"
The second the girls got below deck, in a small cargo area surrounded by crates, Yang tried to charge ahead, only to be stopped by Blake.
"Yang, you need to calm down," she said.
"I'll calm down when we find my sister!" she snapped back. She stepped around a box, and saw Ruby, tied to a chair with tape over her mouth. "Ruby!" She yelled, running towards her.
"Mfmfmfmfmf!" Ruby tried to say something, shaking her head frantically. Suddenly, a girl with pink and brown hair and an umbrella dropped down, standing directly in Yang's path. Yang roared and charged at the girl, but she grabbed Yang's wrist, transferring the blonde's momentum and throwing her to the floor.
"Yang!" her teammates called in concern, running to help her.
"Just go!" she shouted. "Leave her to me!" Weiss and Blake looked uncertain, but ran ahead anyway. The girl tried to intercept them, but Yang fired a blast from Ember Celica while she was on the ground. The girl flipped backwards to avoid it, letting the other two girls move to the next car unimpeded. Yang stood up, growling and throwing a punch at the girl, but there was a flash of light and Yang stumbled backwards.
The girl opened up her umbrella with a smirk on her face, and Yang roared, charging at her again.
Blake charged ahead with Weiss when they heard a revving sound. Ahead of them was a buff Faunus in a mask that Blake recognized from the rally, and he was dragging a large chainsaw behind him.
"You go on ahead!" Weiss said.
"Got it!" Blake responded. They rushed at the man, Blake blocking an attack while Weiss struck him several times, knocking him to the floor. Blake ran passed his fallen form, bursting into the next train car.
The next train car, evidently, was the front, as Torchwick turned around from the controls to confront her.
"Hello, Kitty cat," he said. "Miss me? You know, we really gotta stop meeting like this. People are gonna talk…" She charged at him and he raised his cane to strike her, but she combined her Semblance with Fire Dust from her weapon to leave a fire clone behind, which Torchwick struck, making it explode. The explosion knocked him back, and Blake ran up to him to attack him. He knocked her back, and pointed the end of his cane at her.
He fired a shot at her, but she used her Semblance to avoid it, leaving behind a stone clone that shattered when the round hit it. He tried to swing his cane down at her, but she created an ice clone to trap it. With a strong blow powered by Gravity Dust, she launched a shockwave from Gambol Shroud, destroying the ice clone and knocking Torchwick to ground. He dropped his cane, and Blake quickly stepped on his chest and pointed her sword at his face. To her confusion, he chuckled.
"Why are we fighting?" he asked. I saw you at the rally, we're on the same side and you know it…"
Ruby could only watch in horror as her sister let her anger take over. It made her sloppier and sloppier, and the fact that the girl she was fighting, Neo she heard Torchwick call her, just kept dodging everything she threw at her just made her even angrier. Ruby strained against the ropes holding her to the chair, but they wouldn't budge. She looked back up again when she heard her sister scream.
Neo had managed to throw Yang straight up into the ceiling, knocking her aura out. Yang fell back down to the floor, unconscious. Neo looked down at her, and grabbed the handle to her umbrella. To Ruby's horror, she pulled a short knife out of the umbrella shaft.
Blake pressed her blade closer to Torchwick's neck.
"Oh, still feisty," he said. "So, what are we gonna do now? You think a little bow on top is gonna make people forget who you were? What you've done?"
The back door of the train car opened up, and Weiss's unconscious body was thrown into the car. The large man walked in after her, still carrying his chainsaw.
"So what's it gonna be, Blake?" Torchwick asked, but instead of answering him, Blake just kicked him in the face, knocking him unconscious. She ran back, grabbed Weiss, and carried her out of the car.
Ruby screamed desperately at Neo after seeing the knife, tears in her eyes, trying her best to beg her not to kill her sister. Neo turned to look at Ruby, who whimpered behind the tape over her mouth, some of the tears falling freely down her face. She did her best to beg with her eyes, but Neo didn't put the knife away. Instead, Neo walked towards the chair Ruby was sitting in. Ruby realized what was going on, and closed her eyes, bracing herself for the incoming stab.
Instead, she felt the ropes holding her to the chair loosening. She opened her eyes, and saw Neo using the knife to cut her loose.
Once all the ropes were cut, Ruby ripped the tape off her mouth, and rubbed her wrists.
"W-Why?" she asked Neo. The girl just gave her a sad smile and stepped aside, clearing the path for Ruby to check on Yang. "Thank you," she said. Neo just nodded, and vanished.
Ruby ran towards Yang, summoning her Keyblade.
"Heal!" she shouted, and Yang was surrounded in a green light, allowing her to open her eyes. Ruby immediately tackled her in a hug, crying into her big sister's shoulder. "I'm so happy you're okay!" she said through her tears.
"Ruby?" Yang asked, hugging her back, crying in relief.
"I'm here, sis," Ruby said. "You came for me."
"Of course I did."
Ruby and Yang rejoined the team on the roof of the train, and they team noticed they were rapidly approaching a wall.
"What do we do?" Blake asked. Weiss stabbed her sword into the ground, forming a large wall of ice in front of them to shield them.
"Brace for impact!" Ruby yelled, and there was an ugly sound of metal crunching and rocks falling…
…Before they were blinded by sunlight.
AN: And that's the rescue mission wrapped up, and we've got the Breach up next. And this time, they'll have to do it without Team JNPR or Aqua.
