"I can't believe this," Anakin muttered as he continued to fly the speeder back to the Temple. "I've known the Chancellor since I was a Padawan; he was a friend, a mentor, practically a father to me. And he's Darth Sidious."
"Sidious has a plan for you clearly, although what I don't know," The Doctor frowned, trying to make sense of it. "Whatever it is, I know we have to stop him before he can implement it."
"You said you knew who he really is," Anakin remembered as he glanced over at The Doctor. "You don't mean Darth Sidious, do you?"
Before The Doctor could answer, he looked over the side of the speeder and tensed.
"Anakin," The Doctor said lowly.
Hearing the tone of The Doctor's voice, Anakin followed his gaze and tensed as well. Coming up near them was a Republic Cruiser. Almost immediately after he saw it, the Comms system on the speeder came online.
"General Skywalker, this is Commander Fox. I order you to pull over," the clone's voice came over the speaker.
The Doctor and Anakin exchanged an uneasy look. They both knew it was highly unlikely to be a coincidence that the Clone tasked with personally reporting to Palpatine was now after them.
"He knows," Anakin realized in horror.
"He must have an alert in his system, one even my data consumer set off," The Doctor muttered, his mind racing. "On my signal, take off towards the temple as fast as you can."
"What signal?"
Anakin's answer came when The Doctor pulled out his screwdriver and pointed it towards the cruiser. As The Doctor turned it on, the cruiser seemed to spin out of control. With Fox distracted, Anakin turned the speed on the speeder up to max and took off towards the temple.
Once he gained control of his cruiser, Fox activated his Comms united.
"Attention all units, General Anakin Skywalker is heading for the Jedi temple in a blue speeder. He is to be captured and detained by orders of the Supreme Chancellor. He's wanted alive, set your weapons to stun."
Jedi Temple
Same time
Inside the TARDIS, Amy is uninterestingly standing by the console, looking at the controls when Rory walked into the room, dressed in his Centurion uniform with his sword in hand.
"Why did The Doctor ask me to put this on anyway?" Rory wondered as he glanced down at himself.
"Why does he do anything? Hey, do you hear that?" Amy asked as she titled her head to the side.
Rory paused, listening as well. Indeed he did hear what Amy was talking about. It was a sound that very familiar to Rory, although it had been a very long time since he had heard it: the sound of countless footsteps marching in formation.
"Stay back," Rory ordered.
Without waiting to see if Amy had listened, Rory walked over to the TARDIS doors, opening one enough so he could see what was going on. Rory frowned as he saw various Clone Troopers marching inside the temple. Rory quickly yet stealthily closed the door, grabbing his sword.
"Amy, grab the Sonic Blaster. I think we're about to need it," Rory said worriedly.
"Did Anakin say what this meeting was about?" Windu asked as he and Obi-Wan stood in the Council Chamber.
"No, but he did say it came at the request of The Doctor. I believe they may have found something," Obi-Wan said and Windu nodded.
"We can only hope. Something in The Force feels…off tonight," Windu noted uneasily.
Obi-Wan nodded, having felt the same thing. Before the conversation could continue, the two heard blaster fire from outside the room. The two instinctively jumped to their feet, wondering what was going on when Windu's Comms went off.
"This is Windu," Windu immediately answered.
"Master Windu, the Temple is under attack!" Kit Fisto's voice came over the Comms. "The Clones-"
The rest of his warning was cut off by the sound of blaster fire. Obi-Wan and Windu exchanged a horrified look before drawing their lightsabers. They didn't know what was happening, but it was clear someone was making a move against the Jedi.
Star Destroyer
Same time
On the Bridge, Ahsoka Tano was staring out at the viewing port as the Star Destroyer went through Hyper Space when she felt a powerful ripple through The Force. She put a hand to her temple, closing her eyes as she began to hear voices through The Force.
"I know who he really is."
"Execute Order 66."
"The Temple is under attack!"
"Anakin!"
"No!"
She opened her eyes as the voices faded. She didn't know what just happened, but she knew The Force was trying to warn her. And it had to do with her master.
"Anakin," Ahsoka whispered.
She immediately ran towards the doors to a briefing room, which slid open to reveal Rex with his back to her, his helmet under his arm.
"Rex, its Anakin. I feel that something terrible has happened," Ahsoka tried to explain.
Rex then dropped his helmet to the floor and as it hit the floor with a thud, the two Arc Troopers behind her changed in demeanor as well. Over two years of fighting in the war had Ahsoka's instincts screaming at her that something was wrong.
"Rex?" Ahsoka called out uncertainly, keenly aware of the Arc Troopers behind her aiming their blasters at her.
"NO! I'll do it."
Ahsoka's blood ran cold at the tone of Rex's voice, even more so when he turned around and she saw the cold, dead look in his eyes.
"Rex, what's happening?" Ahsoka asked, beginning to take a step closer to him.
"Stay back!" Rex barked.
Rex pulled out two blasters, although Ashoka immediately noticed his hands were shaking as he took aim at her.
"Find him. Find him. Fives. Find him!" Rex shouted.
Rex fired at her, although his aim was way off mark, allowing Ahsoka to easily dodge the blaster bolts. She rushed forward, tackling Rex and slamming his head onto the Holo Table behind him. Rex went down to the floor as Ahsoka pulled out her lightsabers, igniting them as the two Troopers behind her opened fire. She deflected their shots back at them, injuring them in non-fatal ways before using The Force to close the door. Rex was pulling himself into a sitting position, appearing dazed. And Ahsoka realized it wasn't because of what she'd done, something was wrong with him. With all of them.
"Rex-"
Ashoka was cut off when the rear entrance to the room opened and several other Arc Troopers rushed in. They opened fire and Ashoka was forced to turn away from Rex, using her lightsabers to deflect the blaster bolts. Rex got up and began firing at her as well. Looking up above at the roof, Ahsoka got an idea and began deflecting the bolts towards the roof. Smoke began filling the room, blocking their view before, to the shock of the clones, Ashoka seemed to vanish.
The Clones stopped firing, approaching the table in confusion, finding no sign of Ahsoka once the smoke cleared. Rex then looked up, seeing a hole had been blasted through the roof.
Kashyyyk
Same time
Yoda dropped his cane, putting a hand to his forehead, overwhelmed. He could feel it all, a powerful ripple through The Force. The Jedi were being killed throughout the galaxy. But how? And by who?
Yoda got his answer when a Clone Trooper came up behind him, joining the Trooper already there. The two Troopers nodded at each other and everything became clear.
Before they could do anything, Yoda ignited his lightsaber and jumped up into the air, swiftly striking his lightsaber. He landed on the ground moments before the heads of the Troopers landed, followed by their bodies.
Yoda looked at the heads grimly, sadness flowing through him as the two Wookies roared at each other behind him. Yoda extinguished his lightsaber, placing it on his belt as the Wookies began fleeing, Chewbacca kneeling down next to Yoda. Yoda jumped on his back and Chewbacca followed after the other Wookie as the three fled the scene.
Coruscant
Same time
Anakin shook his head, the feeling through The Force hitting him all at once.
"Anakin, what is it?" The Doctor said as he noticed Anakin's hands on the controls tighten.
"You were right. I can feel Jedi all throughout the galaxy being killed. He's using the Clones, it's the only thing that makes sense," Anakin said grimly, worry for Obi-Wan and Ahsoka shooting through him.
The Doctor frowned, his thoughts going to Amy and Rory. The Doctor wasn't foolish enough to think Palpatine wouldn't send an army of Clones to attack the Temple. He merely hoped Amy and Rory would be alright.
Anakin then felt a ripple in The Force that he knew had nothing to do with what was going on. Seconds later, he saw a crew of Republic ships fly out, surrounding him.
"Anakin Skywalker, land your speeder or we will open fire!" One of the Clones barked at him through the Comms unit.
"Should have known Fox would call in back up," Anakin said darkly before glancing over at The Doctor. "I don't suppose you can do what you did before?"
"Not without overloading the sonic," The Doctor said tersely as he glanced at the ships.
"I was afraid of that," Anakin said with a sigh. "On my signal, take the start."
"And when they start shooting?" The Doctor asked dryly.
"You said yourself they want me alive. Time to give them what they want," Anakin said grimly. "Now!"
The Doctor moved over, taking the controls as Anakin jumped on the front of the speeder. Igniting his lightsaber, Anakin jumped into the air, performing a summersault in order to dodge the blasts from the ships before he landed on top of one. Anakin then used his lightsaber to cut a hole in the tope and, once the heated metal fell, jumped inside. At the controls, Fox pulled out a blaster but Anakin quickly pulled it to him before Force Slamming Fox into the wall hard enough to knock him out.
Once Fox was unconscious, Anakin rushed to the controls, taking aim at the other ships.
"I'm sorry," Anakin said with remorse. "This isn't your fault. But I have to do this."
Anakin then fired on the other ships. Anakin watched pained as the ships all exploded, killing the Clones.
From the speeder, The Doctor watched grimly as well. This is why he hated war. Because good people were either caught in the crossfire or forced to do terrible things.
"Come on, we need to head to the Temple," Anakin told The Doctor over the Comms, glancing sadly at Fox. "Hopefully we can stop this before anyone else gets hurt."
Inside the Temple, Kitanni was hiding in one of the spare rooms, holding her lightsaber tightly as she heard the sound of marching outside. She and some of her classmates had been on their way back from study hall when the Clones had entered the Temple. Before they could even begin wondering why the Clones were there at such a late hour, the Clones had opened fire on them. Kitanni had been the only one to escape; the rest of her class had been gunned down.
Kitanni's heart raced as she heard the steps stop outside the room. She moved slightly to the left and bumped into a desk, accidently knocking something off. She froze as she heard it fall to the floor with a thud. Outside, the steps resumed and Kitanni began to panic when she realized they were headed towards the room she was in.
Kitanni was uselessly trying to think of anything she could do when, to her confusion, she heard the steps stop. Then the sound of blaster fire followed by various cries before the sounds of bodies hitting the floor was heard outside the room.
Kitanni didn't move, clutching her lightsaber tightly before the opened to reveal Amy and Rory.
"Hey, hey it's okay. You're safe," Amy said gently as she walked inside. "Do you remember us?"
Kitanni merely nodded, unable to speak her heart and mind still racing. She knew fear was a path to the Dark Side, but she was unable to control her fear right now. Thankfully, neither Amy nor Rory seemed to mind.
"We're getting you out of here," Rory told her clutching his sword tightly.
Amy offered Kitanni her hand and Kitanni lowered her lightsaber, taking Amy's hand with her own as it trembled. The three left the room and Kitanni saw the bodies of several Clones outside the hall. Kitanna took a moment to stare at them before seeing cuts in their armor and glancing at Rory's sword.
Perhaps he was more like a warrior than she had thought, Kitanni mused.
On another level, Obi-Wan and Windu were engaging a group of Clones. As Windu swiftly moved around, taking them out, Obi-Wan was merely deflecting the blaster bolts fired at him.
"Cody! Cody, what are you doing?!" Obi-Wan shouted as he deflected Cody's next shot.
Cody didn't answer, merely continuing to fire before a purple lightsaber was shoved through his chest. Obi-Wan stared in horror as Windu yanked his lightsaber out of Cody and Cody's body crumpled to the floor. Obi-Wan stared at the body of his friend for a moment before Windu's voice broke him out of his stupor.
"Come on. We can't stay here," Windu told him before he began to move on.
Obi-Wan lingered a moment longer, glancing at Cody's body one last time before following after Windu.
In his office, Palpatine stared at a hologram of Tarkin.
"From the footage, Skywalker took control of one of the Clone's ships and took the others out before he and The Doctor headed towards the Temple," Tarkin informed him. "Should we pursue?"
"No. By now, they've arrived at the Temple. It would be useless to pursue them in the chaos," Palpatine said as he frowned. "Captain Tarkin, I have a job for you…"
Outside the Temple, Anakin landed the Republic Fighter as The Doctor landed the speeder a few feet away. Anakin glanced at Fox, who he had restrained and tied to a pipe.
"Sorry to leave, but you're a bit tied up at the moment," Anakin said cheekily.
Without another word, Anakin exited the fighter as The Doctor jumped out of the speeder, the two quickly making their way inside the temple.
Star Destroyer
Same time
In the med bay, Ahsoka was having a scan done on Rex, trying to locate the Inhibitor Chip after viewing his report on Fives when the Astromech droid behind her spoke up, beeping. Ahsoka looked down at the translation and frowned, seeing that the other Clones were trying to break in.
"How close are they?" Ahsoka asked and he beeped his answer. "G-G, if they override the door controls, you have to reseal it fast."
G-G beeped an affirmative before heading over to the panel as Ahsoka turned back to the droid performing the scan.
"R-7, anything?" she asked.
R-7 beeped a negative and Ahsoka frowned, looking worriedly at the unconscious Rex. She knew he would never turn on her. The chip had to be there. It just had to.
As the scan continued, Ahsoka closed her eyes and placed her hands around Rex's hand.
"I am one with The Force and The Force is one with me."
Ashoka repeated it a few more times and Rex, still unconscious began to mutter it himself when she heard a beep. Ahsoka opened her eyes, glancing back at R-7.
"You found it?"
R-7 beeped an affirmative and Ahsoka looked over at the screen, seeing where the chip had been located.
"R-7, get him under and remove that things," Ahsoka ordered, looking at the translator when R-7 beeped at her. "I don't know if it'll work. But if it doesn't, we're dead anyway."
R-7 beeped at her before putting Rex inside the tube behind him before Ahsoka felt a ripple in The Force. Ahsoka turned around, seeing the sealed door spark with electricity.
"Get ready on the door," Ahsoka ordered G-G before pulling out her lightsabers, igniting them.
For a moment, there was only silence. Then, the door opened up and some Clones forced their way inside, opening fire on Ahsoka. Ahsoka managed to deflect the blaster bolts with her lightsabers, using The Force to try and push them out. But they were too many. Ashoka was backed up and lost her grip on one of her lightsabers when it was struck.
"The door G-G, the door!" Ahsoka ordered.
Two blaster bolts came from behind her, hitting the Clones still inside. They were thrown out of the room as G-G got the door closed. Ahsoka allowed herself a breath before turning around, seeing Rex holding two blasters. A bandage was on the side of his head.
"Rex? Are you okay?" Ahsoka asked uncertainly.
"Yeah. Yeah kid, I'm okay," Rex said shakily as he lowered his blasters, briefly putting a hand to his head. "I'm sorry for what happened earlier. I almost killed you."
"How widespread is this?" Ahsoka asked, needing to know.
"Ahsoka, it's all of us. The entire Grand Army of the Republic has been ordered to hunt down and destroy the Jedi Knights," Rex revealed to Ahsoka's horror.
Coruscant
Not long after
Anakin and The Doctor ran through the Jedi Archives, pausing as they saw all the bodies of Jedi there. The Doctor stared sadly at the body of Jocasta Nu, her eyes staring glassily.
"This is insane," Anakin muttered.
"This is war," The Doctor corrected. "How many Jedi in the Temple are still alive?"
"I don't know. I can feel Obi-Wan is still here but I don't know about anyone else. The Force is in chaos; all the Clones are turning on the Jedi. He really did it," Anakin said shaken, still struggling to come to terms with what he had learned.
"You can try and figure this out later. Right now, we need to find Amy, Rory and however many Jedi may still be alive and get to the TARDIS," The Doctor pointed out and Anakin nodded, knowing The Doctor was right.
The battle continued to rage throughout the Temple, Clones gunning down the overwhelmed Jedi. From a distance, Amy, Rory and the terrified Kitanni watched as the Clones slaughtered the Jedi relentlessly.
"There are too many of them to fight," Rory whispered.
"So what do we do?" Amy asked, clutching Kitanni to her, sensing the girl's distress.
"I don't know. But we need to get away from here," Rory told her before they stealthily made their way away from the battle, hoping to find more survivors.
"I don't understand why the Clones would turn on us," Obi-Wan said as he and Windu made their way down a hall, both Jedi saddened to see the bodies of many of their brethren littering the hall.
"Nor do I, but the important thing is to find a way to escape with as many surviving Jedi as we can," Windu told him.
Obi-Wan opened his mouth to reply when he felt a tingling sensation in The Force. He paused, glancing at a nearby room while Windu stopped, looking at him curiously. Without a word to Windu, Obi-Wan entered the room. As Windu followed, they found themselves in a meditation chamber. After a few moments, several Jedi younglings emerged from behind the seats present.
"Are you alright Younglings?" Obi-Wan asked concerned.
"Yes Master Kenobi," one of them confirmed.
"There are too many of them. What are we going to do?" another asked worriedly and Ob-Wan and Windu exchanged a grim glance.
"Come, we're going to flee the Temple. Hopefully they haven't gotten to the hanger," Windu ordered.
The group exited the room when all felt a ripple in The Force. Obi-Wan and Windu ignited their lightsabers to deflect the blaster bolts from the Clones as they appeared. The Younglings cowered in the room fearfully as the two Jedi Masters did their best to defend themselves.
Then, the Clones' blasters seemed to short circuit, shorting out. The Clones dropped the malfunctioning weapons before they were Force Slammed into a wall.
"Well, another fine mess you've gotten yourself into Master," Anakin said as he and The Doctor walked over, the Clones dropping to the ground unconscious.
"Anakin," Obi-Wan said in relief at seeing his friend. "Thank The Force you're alright."
"Skywalker, do you have any idea what's going?" Windu demanded, noting how unsurprised Anakin seemed by this.
"It's the Inhibitor Chips Master. They don't weed out aggression; they put the Clones in a hypnotic state that forces them to carry out the orders of The Chancellor. And he ordered them to kill us, every last one of us," Anakin explained to the shock of Obi-Wan and Windu.
"I know the Chancellor is a politician, but to do this," Obi-Wan said horrified.
"Why would he do this?" Windu demanded.
"Because Palpatine is Darth Sidious," The Doctor declared to the shock of the two Jedi.
"Darth Sidious?" Windu asked a look of disbelief on his face.
"If you want the proof, look around you. Why else would Palpatine do this?" Anakin asked as he gestured around the hall, to the bodies of lifeless Jedi.
"It makes sense. Dooku had the army created, now we know why," Obi-Wan said, everything falling into place.
"Then our worst fears have been realized," Windu said grimly.
"So what are you going to bloody do about it?"
The Doctor and the Jedi turned as Amy, Rory and Kitanni appeared from around the corner, walking towards them.
"Ponds," The Doctor said, breathing a sigh of relief. "Thank God or The Force or whatever that you're alright."
"Thank luck. We got lucky, saved Kitanni from some Clones and managed to avoid being seen," Rory said and The Doctor nodded.
"So what do we do now?" Anakin asked.
"Only things we can do," Obi-Wan and they all looked at him. "Run. Live to fight another day, come back when we know how to stop Palpatine."
"And how do you propose we do that?" Windu asked.
"Rory, do you still have the TARDIS key?" The Doctor asked, turning to his Companion who pulled it out.
"Yeah. What for?" Rory asked, wondering what The Doctor's plan was.
"Because, we're going to go to the TARDIS. You and Amy get them inside; the TARDIS will show you how to chart a course. It'll take you wherever you need to go," The Doctor explained.
"And why does it sound like you're not coming with us Raggedy Man?" Amy demanded, all of them having caught on to this as well.
"Because I'm not. Now that I know what I'm dealing with, I need to stay here, put together a plan to stop Palpatine and free the Clones from their chips," The Doctor explained.
"You already have one, don't you?" Rory realized and The Doctor shrugged.
"Half of one at least, still need to work on it. But first, we need to get you all out," The Doctor said.
"Doctor-" Amy started.
"This is not up for debate Amy," The Doctor said sharply before softening as he looked towards her. "I'm not abandoning you; I'm sending you away for your protection while I fine-tune my plan. I'll be in contact once I do."
"We still need to get through those Clones," Windu pointed out.
"We have three Jedi, the Last Centurion, and me. We'll be fine," The Doctor said happily before frowning. "But one thing: no more killing the Clones."
"They aren't going to return that sentiment," Windu said with a scowl.
"I don't care. They aren't in control of their actions. We need to help them, not kill them," The Doctor argued.
"He's right. They're good men, saved my life more times than I can count. And I know the same is true for you Master. If we kill them for something they can't control, how are we any different than Dooku or Sidious?" Anakin added passionately.
"They're right. It's not the Jedi way," Obi-Wan said in support of The Doctor and Anakin.
Windu almost growled, not agreeing but realizing he was outvoted.
"Very well. What is your plan Doctor?" Windu asked, not liking that he once more had to rely on The Doctor for help.
Well, Order 66 has begun and its going about as you expect, although not as bad for the Jedi this time since Anakin hasn't turned.
